Project description:Globally, over 65 million individuals are estimated to suffer from post-acute sequelae of COVID-19 (PASC). A large number of individuals living with PASC experience cardiovascular symptoms (i.e. chest pain and heart palpitations) (PASC-CVS). The role of chronic inflammation in these symptoms, in particular in individuals with symptoms persisting for >1 year after SARS-CoV-2 infection, remains to be determined. Here, we show that compared to individuals with a resolved SARS-CoV-2 infection (and no persistent symptoms), individuals with prolonged PASC-CVS had elevated levels of pro-inflammatory cytokines. However, these cytokines were found to be present in trace amounts, such that they could only be detected with the use of novel nanotechnology. Importantly, these trace-level cytokines had a direct effect on the functionality of primary human cardiomyocytes in vitro. Proteomics analyses demonstrated further differences in PASC-CVS and recovered plasma including increased abundance of complement and coagulation associated proteins.

Project description:The sarcomagenic process initiates upon the tumoral transformation of mesenchymal stromal/stem cell (MSCs) or MSC-derived cell types. Experimental evidence also supports that sarcoma evolution is in part driven by the emergence of subpopulations of cancer stem cells (CSCs) after the accumulation of further epigenetic and/or genetic alterations. These CSCs are strongly associated with the evolution of tumors towards more aggressive behaviors. Therefore, the characterization of these subpopulations will contribute to develop more effective therapies against these tumors. With this aim, we used tandem mass spectrometry to the compare the proteome of adherent and CSC-enriched tumorsphere cultures in a tumor progression model of myxoid liposarcoma composed by three cell lines showing increasing aggressiveness after being serially transplanted in mice. In this analysis we found that the expression of the antioxidant enzyme GPX1 increased constantly during the CSC-enrichment process in all the cell lines of the model. Depletion of GPX1 resulted in decreased proliferation, tumorsphere-forming potential and migration capability in vitro and dramatically reduced tumor-formation ability in vivo. Conversely, GPX1 overexpression resulted in increased in vivo tumorigenicity. In agreement with this findings, GPX1 expression in sarcoma patients was associated to advanced tumor stages, more aggressive phenotypes, and a worse prognosis. A proteomic analysis showed that these functional effects were associated with a downregulation of interferon-mediated response, the IL6/JAK/STAT3 axis and the NFκB-mediated signaling in GPX1-silenced cells. Overall, these results suggest that this factor may be a functional marker of aggressive CSCs subpopulations in sarcoma with prognostic and therapeutic implications.

Project description:Identifying children at risk of developing asthma is crucial in guiding targeted preventive therapies. In recent years, researchers have proposed several candidate biomarkers for predicting AM. One such biomarker is fatty-acid-binding protein 5 (FABP5), which correlates with interleukin-17A levels in both the skin and serum, suggesting its potential as a biomarker for AM. Specific IgE, skin prick tests, and cytokine ratios show promise in predicting asthma development.3 However, while these proposed biomarkers are the subject of research on the skin, no biomarkers are identified through blood proteomics. Although AD may initially result from skin barrier dysfunction, systemic sensitization and changes in systemic immune response may predominantly contribute to asthma after AD. Therefore, this study aims to identify blood biomarkers in early life to predict AM progression among infants initially diagnosed with AD. The study participants included 20 healthy controls, 15 with AD, 11 with asthma, and 21 with AM (children aged 7 years old). All participants were diagnosed with asthma, and a history of AD was confirmed by a physician. The protein expression profiles in plasma samples collected from 3-year-olds before the onset of AM were evaluated using sequential window acquisition of all theoretical mass spectra.

Project description:Cholangiocarcinomas (CCA) are characterized by their desmoplastic and hypervascularized tumor microenvironment (TME) which is mainly composed of tumor cells and cancer-associated fibroblasts (CAFs). CAFs play a pivotal role in tumor progression, angiogenesis, metastasis and the development of therapy resistance. To our knowledge, no continuous human in vivo-like co-culture model is available for research. Therefore, we aimed to establish a new model that mimics the desmoplastic environment typically seen in CCA. Proteomic data comparing the new CCA tumor cell line with our co-culture tumor model (CCTM) indicated a higher correlation of the CCTM with physiological CCA characteristics according to literature. A pro-angiogenic TME that is typically observed in CCA could also be simulated in the CCTM group. Further analysis of secreted proteins revealed CAFs to be the main source for these angiogenic factors. Our CCTM represents a new, reproducible and easy-to-handle 3D CCA model for preclinical studies focusing on CCA-stromal crosstalk, tumor angiogenesis and invasion, the immunosuppressive microenvironment and the involvement of CAFs in the way that drug resistance develops.

Project description:The sudden global emergence of SARS-CoV-2 urgently requires an in-depth understanding of molecular functions of viral proteins and their interactions with the host proteome. Several omics studies have extended our knowledge of COVID-19 pathophysiology, including some focused on proteomic aspects1–3. To understand how SARS-CoV-2 and related coronaviruses manipulate the host we here characterized interactome, proteome and signaling processes in a systems-wide manner. This identified connections between the corresponding cellular events, revealed functional effects of the individual viral proteins and put these findings into the context of host signaling pathways. We investigated the closely related SARS-CoV-2 and SARS-CoV viruses as well as the influence of SARS-CoV-2 on transcriptome, proteome, ubiquitinome and phosphoproteome of a lung-derived human cell line. Projecting these data onto the global network of cellular interactions revealed relationships between the perturbations taking place upon SARS-CoV-2 infection at different layers and identified unique and common molecular mechanisms of SARS coronaviruses. The results highlight the functionality of individual proteins as well as vulnerability hotspots of SARS-CoV-2, which we targeted with clinically approved drugs. We exemplify this by identification of kinase inhibitors as well as MMPase inhibitors with significant antiviral effects against SARS-CoV-2.

Project description:The human leukocyte antigen (HLA) complex regulates the adaptive immune response by showcasing the intracellular and extracellular protein content to the immune system. T cells recognize these HLA-presented peptides as self or foreign and can elicit an immune response. In this repository, we extend the the HLA-Ligand-Atlas, a comprehensive map of HLA-I and HLA-II-presented peptides from 30 benign tissues, 51 HLA-I alleles, and 86 HLA-II alleleswith matching DIA-SWATH measurements. Due to the scarcity of benign human samples, the tissue was extracted from different organs at autopsy from human subjects without any diagnosed malignancy. This dataset holds great promise in answering both basic and translational questions in fields such as autoimmunity, organ/tissue transplantation, and cancer immunotherapy.

Project description:The cell surface receptor TREM2 is a key genetic risk factor and drug target in Alzheimer’s disease (AD). In the brain, TREM2 is expressed in microglia, where it undergoes proteolytic cleavage, linked to AD risk, but the responsible protease in microglia is unknown. Another microglia-expressed AD risk factor is inactive rhomboid 2 (iRhom2, RHBDF2), which acts as a non-catalytic subunit of the metalloprotease ADAM17. Its function in AD is unknown. To determine whether loss of iRhom2 and ADAM17 leads to a reduction of cleavage of additional membrane proteins beyond TNF, we used the ‘high-performance secretome protein enrichment with click sugars’ (hiSPECS) method for mass spectrometry-based secretome analysis (Tüshaus et al, 2020). hiSPECS uses a metabolic labeling with click sugars, which allows to culture cells in the presence of serum or serum-like supplements. Therefore, we have used the murine microglia of wild-type and RHBDF2/iRhom2 KO mice.

Project description:Understanding thyroid aging is essential for deciphering its physiological and pathological alterations, yet the causal relationship between aging and thyroid disease remains poorly characterized. We conducted a comprehensive proteomic analysis of 6109 thyroid tissues across ages 8-87 from 22 clinical centers (retrospective and prospective cohorts). Using a machine learning-based biological aging clock, we quantified accelerated aging phenotypes in pathological tissues, including benign and malignant nodules. We identified linear and non-linear age-associated proteins and pathways related to metabolism, immune response, and extracellular matrix organization remodeling, with critical transitions observed during the third, sixth, and eighth decades. Cross-species analysis of mouse and monkey tissues uncovered conserved aging markers. Intervention studies suggested that low-protein diets delay thyroid aging in mice, and therapeutic drug screening identified potential anti-tumor candidates. This study establishes the first organ-specific thyroid aging clock, linking tumorigenesis to accelerated aging, and proposing dietary interventions for thyroid longevity.
