PlasTi-microarray is a tiling oligonucleotide microarray originally designed for cucumber plastome analysis.Chloroplast RNA from Arabidopsis, tomato and spinach leaves was extracted, labelled and hybridized to PlasTi-microarray with the cucumber samples labelled with the second dye as a control. For each species, one biological sample and one technical replicate (labelled in a dye-swap orientation) were analyzed, resulting in two microarray hybridizations per species and six microarrays (a-f) in total.

Human FZD6 phosphorylation LC-MS/MS

Project description:Frizzleds (FZD) function as receptors for secreted lipoglycoproteins of the Wingless/Int-1 (WNT) family, initiating an important signal transduction network in multicellular organisms. FZDs are classified as G protein-coupled receptors (GPCRs), which control a wide variety of physiological functions. GPCRs are well known to be regulated by phosphorylation, which can lead to specification of downstream signaling or receptor desensitization. The role and underlying mechanisms of phosphorylation of FZDs remains largely unexplored. Here, we investigated the phosphorylation of human FZD6. In order to assess FZD6 phosphorylation experimentally, we employed mass spectrometry. HEK293 cells expressing FZD6-GFP were treated with either control, WNT-3A or WNT-5A containing conditioned medium for 30 min and processed for LC-MS/MS analysis. Six phosphorylated serine residues were detected in the C-terminus of FZD6 − S592, S620, S629, S648, S653 and S656.

Long-read transcriptomics of a diverse human cohort reveals widespread ancestry bias in gene annotation

Project description:Understanding gene expression diversity across human populations is essential for accurate genome annotation and disease interpretation. However, existing annotations are primarily based on European-derived transcriptomic data, potentially limiting their applicability to other populations. This study aims to assess population-specific transcript diversity and its impact on gene annotation. To achieve this, we performed long-read RNA sequencing on lymphoblastoid cell lines from 43 individuals across eight globally diverse populations. Our workflow included RNA extraction, cDNA synthesis, and sequencing using Oxford Nanopore long-read technology, followed by transcript assembly and comparison with existing gene annotations. We also integrated novel transcripts into reference annotations to evaluate their effect on allele-specific transcript usage detection. This work provides a critical step toward improving transcriptome annotation across diverse populations, ensuring a more comprehensive representation of human genetic variation. We provide here unprocessed, unaligned BAMs (just basecalled; uploaded file names end with *.bam) along with (ONT duplex read resolution, chimeric read splitting, UMI-based deduplication, adapter trimming, and basecalling quality >= 10; uploaded file names end with *preprocessed_Q10.fastq.gz) for each sample.

Salt stress influence on cucumber chloroplast transcription

Project description:The experiment was made do to assess the influence of increased salt concentration on cucumber chloroplast transcription. We used 0,4M NaCl water solution and we checked its influence on plants after 0, 4, 8, 24, 48 hours. We have also measured changes in chloroplast gene expression after recovery of plants in water (48 hours of 0,4M NaCl solution treatment followed by 48 hours in clean water). Other growth conditions weren't changed comparing to those of standard plants growth in our experiments (check: versatile chamber growth protocol)
