ProteomeTools Part VI - Citrullinated peptides

ABSTRACT: The ProteomeTools project aims to derive molecular and digital tools from the human proteome to facilitate biomedical and life science research. Here, we describe the the generation and multimodal LC-MS/MS analysis of ~4200 tryptic and non-tryptic synthetic citrullinated peptides.

Project description:Citrullinated and unmodified peptides (>95% purity, ProImmune AB) were immobilized onto a chemically modified glass slide, sera from RA patients and healthy controls were applied into the reactions sites and fluorescence intensity after incubation with anti-human IgG antibody was acquired in a laser scanner. Final results for each citrullinated peptide were calculated by subtracting the intensity values of corresponding arginine containing control peptide from citrullinated peptide for all RA patients and controls.

This resource will be extended to 1.4 million peptides within two years and all data will be made available to the public in ProteomicsDB.

This resource will be extended to 1.4 million peptides and all data will be made available to the public in ProteomicsDB.

Deep Learning Enhances Precision of Citrullination Identification in Human and Arabidopsis Tissue Proteomes

Project description:Citrullination is a key yet underexplored post-translational modification involved in various biological processes. Its identification via mass spectrometry faces challenges like limited enrichment tools and false positives due to mass overlap with deamidation (+0.9840 Da). To address this, we developed a data analysis pipeline integrating the deep learning model Prosit-Cit, trained on ~53,000 spectra from ~2,500 synthetic citrullinated peptides, which improves sensitivity and precision in identifying citrullination sites. This approach has identified up to 14 times more citrullinated sites in human tissue proteomes and revealed new insights, including the first large-scale citrullination mapping in Arabidopsis. This upload includes: 1) Raw files and search SEARCHs from the evaluation dataset, used to assess the precision of citrullination identifications. 2) Raw files, search SEARCHs, and rescoring outcomes from validation experiments conducted on Arabidopsis flowers. 4) Re-analyzed search and rescoring SEARCHs from human (PXD010154) and Arabidopsis (PXD013868) tissue proteomes.

Citrullinated IGF2BP1 promotes rheumatoid synovial aggression via increasing the mRNA stability of SEMA3D

Project description:Protein citrullination modification plays a pivotal role in the pathogenesis of rheumatoid arthritis (RA), and anti-citrullinated protein antibodies (ACPAs) are extensively employed for clinical diagnosis of RA. However, there remains limited understanding regarding specific citrullinated proteins and their implications in the progression of RA. In this study, we screened and verified insulin-like growth factor-2 mRNA binding protein 1 (IGF2BP1) as a novel citrullinated protein and R167 was the primary citrullination site. Functional verification showed that citrullination at the R167 site of IGF2BP1 promoted the proliferation, migration and invasion of RA fibroblast-like synoviocytes (RA-FLSs). To further explore the specific downstream target of citrullinated IGF2BP1, RNA sequencing was conducted in this study.
