Project description:Lysine crotonylation (Kcr) is a newly discovered post-translational modification (PTM) existing in mammalian. Here, we performed a global crotonylome analysis of rice (Oryza sativa L. japonica) using high accuracy nano-LC-MS/MS in combination with crotonylated peptide enrichment. A total of 1,265 lysine crotonylation sites were identified on 690 proteins in rice seedlings. Subcellular localization analysis revealed that 51% of the crotonylated proteins identified were predicted to be associated with chloroplasts. The photosynthesis-associated proteins were also mostly enriched in total crotonylated proteins. Furthermore, to assess the relevance between histone Kcr and the genome, we performed a genomic localization analysis of histone Kcr by ChIP-seq analysis. Of the 10,923 identified peak regions, the majority (86.7%) of the enriched peaks were located in genes, especially exons. Furthermore, the degree of histone Kcr modification was positively correlated with gene expression in genic regions. Compared with other published histone modification data, the Kcr was co-located with the active histone modifications. Interestingly, histone Kcr facilitated expression of genes with existing active histone modifications. In addition, 77% of histone Kcr modifications overlapped with DNase hypersensitive sites (DHSs) in intergenic regions of the rice genome, and might mark other cis-regulatory DNA elements which are different from IPA1, a transcription activator in rice seedling. Overall, our results provide a comprehensive understanding of the biological functions of the crotonylome and new active histone modification in transcriptional regulation in plants.

Project description:The Trametes versicolor genome is predicted to encode many enzymes that can effectively degrade lignin, making it a has potentially useful application intool for biopulping and biobleaching. Poplar is an important and widely cultivated species of tree species, which isand extensively applied used in the pulping industry. However, the wood degradation mechanism of T. versicolor from transcriptomic level is not clear. To reveal identify the enzymes that contributeing to lignocellulose degraredauction and its degradation mechanisms, we evaluated transcriptomic how study theof T. versicolor transcriptome was changes during evaluated growthing on the poplar wood relative to growth on glucose medium. 853 genes were differentially expressed;, 360 genes were up-regulated on poplar wood, and 493 genes were down-regulated on poplar wood. Notably, most genes relative involved into lignin degradation were up-regulated, including eight lignin peroxidase (LiP) genes, and two manganese peroxidase (MnP) genes etc. Genes encoding cellulose and hemicelluloses degrading-enzymesation were mostly down-regulated, including six endo-β-1, 4-glucanase genes, three cellobiohydrolase I genes, and one cellobiohydrolase II gene, etc. MeanwhileAdditionally, expression of more significant expansion of P450s in T. versicolor genome, along with differences in carbohydrate- and lignin-degrading enzymes, could bewere correlated withto poplar wood degradation. Project description:This study aims to investigate the effects and mechanisms of heat stress (HS) on the physiological functions of the liver in primiparous sows during early pregnancy.In the experimental design, we exposed early pregnant sows to HS (high temperature and humidity environment) and TN (normal environment) conditions. Through blood gas analysis, endocrine index detection, biochemical detection, and histological immunofluorescence analysis, we evaluated the systemic physiological responses and liver damage in sows under HS.Additionally, the study carried out preliminary transcriptomics, proteomics, and metabolomics analyses of the liver to reveal the molecular mechanisms underlying liver dysfunction caused by HS.

Project description:Rice is one of the most important global food crops, and is also a model organism for cereal research 31 . Complete genome sequencing of rice, together with advances in transcriptomics and proteomics, has had a dramatic impact on plant growth and 5 breeding programs 32 . Genomic analysis of DNA methylation in rice has revealed methylation patterns associated with gene bodies and promoters, and the occurrence of high levels of DNA methylation in the centromeric domain 33 . A genome-wide investigation of acetylation in rice revealed that H3K9ac and H3K27ac are mainly enriched at transcription start sites associated with active transcription 34 . Furthermore, global proteome analysis has shown that phosphorylation and succinylation are involved in diverse cellular and metabolic processes 35, 36 . However, despite these considerable advances in our knowledge, additional large-scale analysis of the lysine acetylome in rice is expected to identify many more Kac sites and acetylated proteins in this improtant crop plant. In this study, affinity enrichment and high-resolution LC-MS/MS were used for large-scale analysis of the lysine acetylome in rice variety Nipponbare. In total, 1353 lysine acetylation sites were detected in 866 protein groups in rice seedlings. Proteomic analysis showed that Kac occurs in proteins involved in diverse biological processes with varied cellular functions and subcellular localization.

Project description:Waxy sorghum seeds, defined by reduced amylose content in starch, offer the potential for improving grain quality in food and industrial applications. While waxy endosperms arising from non-functional waxy (wx) allele leading to the absence of Granule-bound starch synthase (GBSS) enzyme have been identified in sorghum, their broader effects on seed development and grain quality remain inadequately understood. To address this gap, we identified a novel wx loss-of-function allele, "wxe" in the mutant population of the sorghum reference genome line BTx623. Beyond reduced amylose content, wxe exhibited increased kernel hardness, elevated protein content, reduced endosperm-to-germ ratio, and decreased kernel weight compared to the wild-type. Integrating transcriptomic, metabolomic, and seed chemistry analyses revealed coordinated regulatory changes during seed development due to disrupted amylose synthesis. This included altered starch granule structure, enhanced lipid profiles, and reduced carbohydrate content. Differentially expressed genes and transcription factors related to starch metabolism provided insights into the regulatory mechanisms. Furthermore, metabolic profiling showed significant changes in the accumulation of compounds influencing flavor and nutritional properties. This study enhances our understanding of the molecular coordination of sorghum seed development and provides new insights into regulating seed development.

Project description:Pearl millet [Pennisetum glaucum (L.) R.Br] is the fifth most important cereal crop next to rice, wheat, maize, and sorghum. It is cultivated especially by small holder farmers in arid and semi-arid regions because of its drought resistance. However, the molecular mechanisms during drought stress in Pennisetum remain elusive. In the present study we have used a shotgun proteomics approach (GEL-LC-Orbitrap-MS) for identification and quantification of proteins from different tissues (root, seed and leaf) under drought and control conditions. Plants were grown in a tube system to survey root growth under drought stress. The water content was measured in the upper and the lower part of the tube using soil moisture sensors. Under drought stress root elongation was observed. Measurement of stomatal conductance showed a clear response to drought stress. For proteomics measurements root, leaf and seed tissues were harvested. In total 2281 proteins were identified, 1095 in root, 1299 in seed, and 1208 in leaf in both stress and control conditions.
