Proteomics revealed novel functions and drought tolerance of Arabidopsis thaliana protein kinase ATG1

ABSTRACT: These results illuminate previously unknown functions for ATG1 and offers novel perspectives into the underlying processes of autophagy function.

Transcriptional profiling of fruit flies overexpressing the Atg1 gene

Project description:Overexpression of Atg1 using either weaker CGGAL4 or stronger HRGAL4 driver. Both drivers have same expression pattern and are specific for intestine, Malpighian tubules and fat body of the fruit fly Drosophila melanogaster. Weaker Atg1 overexpression results in longer lifespan whereas stronger Atg1 overexpression shortens lifespan compared to controls. Overexpressor lines were combined with tubGAL80ts, which is a temperature sensitive GAL4 repressor. This enabled induction of Atg1 overexpression in day-2 adult fly, thereby bypassing development and any potential developmental effects that Atg1 might have. Fly eggs of appropriate genotype were raised under standard density at 18C and then emerged flies were switched to 27C at day 2 of adulthood for Atg1 overexpression, and were kept at 27C onwards for longevity analyses. Dissected tissue was collected for the transcriptomic analysis at two weeks of age.

Yeast TIA1 coordinates with Npl3 to promote ATG1 translation during starvation

Project description:Macroautophagy/autophagy is crucial for maintaining metabolic homeostasis and cell survival during nutrient starvation. Autophagy requires the coordinated function of several Atg proteins, including the Atg1 kinase, for efficient induction and execution. Recently, several RNA-binding proteins have been shown to interact with the ATG1 transcript. However, a comprehensive understanding of the interaction network has yet to be elucidated. Here, we developed and utilized an approach to identify RNA-binding proteins that specifically interact with ATG1 untranslated regions. Our investigation revealed Npl3 and Pub1 as novel regulators of autophagy, and Atg1 protein translation by targeting its 5' UTR and 3' UTR, respectively. We show that Npl3 is required for the Pub1-ATG1 interaction and export to the cytoplasm. Subsequently, Pub1 interacts with the translational machinery and facilitates recruitment of polysomes to the ATG1 transcript, promoting its translation and thus autophagy induction. Significantly, in non-small cell lung cancer cell lines, TIA1 upregulates ULK1 protein expression at the post-transcriptional level, thereby positively regulating autophagy. Overall, our study highlights the intricate regulatory landscape that fine-tunes ATG1 mRNA export and translation, thereby uncovering several novel regulators of the autophagy process.

Multilayered Regulation of Autophagy by the Atg1 Kinase Orchestrates Spatial and Temporal Control of Autophagosome Formation

Project description:Autophagy is a conserved intracellular degradation pathway exerting various cytoprotective and homeostatic functions by utilizing de novo double membrane vesicle (autophagosome) formation to target a wide range of cytoplasmic material for vacuolar/lysosomal degradation. The Atg1 kinase is one of its key regulators coordinating a complex signaling program to orchestrate autophagosome formation. Combining in vitro reconstitution and cell based approaches, we demonstrate that Atg1 is activated by lipidated Atg8 (Atg8-PE) stimulating substrate phosphorylation along the growing autophagosomal membrane. Atg1 dependent phosphorylation of Atg13 triggers Atg1 complex dissociation resulting in rapid turnover of Atg1 complex subunits at the pre-autophagosomal structure. Moreover, Atg1 recruitment by Atg8-PE self-regulates Atg8-PE levels in the growing autophagosomal membrane by phosphorylating and inhibiting the Atg8 specific E2 and E3. Taken together, our work uncovers the molecular basis for positive and negative feedback imposed by Atg1, and opposing phosphorylation and dephosphorylation events governing the spatiotemporal regulation of autophagy.

We present the currently largest compendium of rapamycin-sensitive phosphorylation events in the yeast Saccharomyces cerevisiae, identify numerous unknown TORC1 and Atg1 downstream phosphorylation events, and characterize hitherto unknown, functionally relevant TORC1 target sites on defined Atg proteins.

Cyclic-Di-Nucleotides Trigger ULK1 (ATG1) Phosphorylation of STING to Prevent Sustained Innate Immune Signaling

Project description:Activation of the STING (Stimulator of Interferon Genes) pathway by microbial or self-DNA, as well as cyclic di nucleotides (CDN), results in the induction of numerous genes that suppress pathogen replication and facilitate adaptive immunity. However, sustained gene transcription is rigidly prevented to avoid lethal STING-dependent pro-inflammatory disease by mechanisms that remain unknown. We demonstrate here that after autophagy-dependent STING delivery of TBK1 (TANK-binding kinase 1) to endosomal/lysosomal compartments and activation of transcription factors IRF3 (interferon regulatory factors 3) and NF-κB (nuclear factor kappa beta), that STING is subsequently phosphorylated by serine/threonine UNC-51-like kinase (ULK1/ATG1) and IRF3 function is suppressed. ULK1 activation occurred following disassociation from its repressor adenine monophosphate activated protein kinase (AMPK), and was elicited by CDN’S generated by the cGAMP synthase, cGAS. Thus, while CDN’s may initially facilitate STING function, they subsequently trigger negative-feedback control of STING activity, thus preventing the persistent transcription of innate immune genes.

Activation of autophagy depends on Atg1/ULK1 mediated phosphorylation of the chaperone Hsp90

Project description:The molecular chaperone Hsp90 is involved in the stability and activity of its client proteins which largely comprise of kinases. Phosphorylation of Hsp90 by these kinase clients provides a reciprocal regulatory mechanism between these proteins, however the mechanism of regulating the cellular pathway remains elusive. Here, we show that the serine/threonine kinase Atg1(yeast)/ULK1(mammalian) phosphorylates a conserved serine in the amino-domain of Hsp90 and reduces its ATPase activity hence lowers chaperone function. Broadly this modification negatively impacts the chaperoning of the kinase clients including Atg1/ULK1, yet enhances the activity of the non-kinase clients such as the heat shock factor and the steroid hormone receptors. Interestingly, ATG1/ULK1 mediated phosphorylation of the Hsp90 is essential for initiation of autophagy since yeast expressing a non-phosphorylatable Hsp90 were unable to undergo autophagy and the phosphomimetic Hsp90 mutants were underwent autophagy even in the absence of stimulus. Our findings provide a new paradigm where kinase client mediated phosphorylation of Hsp90 not only regulates the chaperone function but it is essential to initiate and regulate the relevant signaling pathway.
