Global phosphoproteomics during human coronavirus infections

ABSTRACT: For phosphoproteomics analysis, cells were harvested at 24 hours post infections. All samples were analyzed using mass spectrometry with a data-independent analysis (DIA) approach to measure changes in both protein abundancelevel upon infections.

Project description:To explore host factors and pathways modulated by coronavirus infections, we performed global quantitative proteomics profiling. Huh7 cells were infected with SARS-CoV-2 (MOI=1.0), HCoV-229E (MOI=0.1), or HCoV-OC43 (MOI=1.0) for 24 hours, compared with MOCK infection. Protein samples were digested and analyzed using mass spectrometry with a data-independent acquisition (DIA) approach to measure changes in global protein abundance. CPT1A-mediated MFF succinylation promotes stemness maintenance in ovarian cancer stem cells

Project description:Cancer stem cells (CSCs) play crucial roles in cancer progression, immune evasion, drug resistance, and recurrence. Understanding the mechanisms behind CSCs generation and stemness maintenance is vital for early cancer diagnosis and treatment. Here, we unveil that carnitine palmitoyltransferase 1A (CPT1A) is highly expressed in ovarian cancer stem cells (OCSCs) and is essential for maintaining stemness by regulating lipid desaturation. Studies confirmed that CPT1A enhances SREBP1 activation, upregulating SCD1 expression, and promoting lipid desaturation in OCSCs. Mechanistic studies reveal that CPT1A promotes succinylation of mitochondrial fission factor (MFF) through its lysine succinyltransferase (LSTase) activity, crucial for mitochondria-associated membranes formation and SREBP1 activation. Inhibiting CPT1A's LSTase activity with Glyburide reduces OCSCs' stemness and enhances cisplatin's anti-tumor effects against ovarian cancer in vitro and in vivo. Together, our studies highlight the significance of CPT1A's LSTase activity in maintaining OCSCs' stemness, offering potential targets and therapeutic strategies for ovarian cancer treatment.

Project description:In this project, TMT labeling quantitative proteomics technology was used to carry out the research, and a total of 4769 proteins were identified. The differentially expressed proteins were screened according to the criteria that the expression multiple changed more than 1.5 times (up-regulated more than 1.5 times or down-regulated less than 0.67 times) and P value < 0.05. The differentially expressed proteins were screened according to the criteria that the expression multiple changed more than 1.5 times (up-regulated more than 1.5 times or down-regulated less than 0.67). Among them, taking 6h VS 36h as an example, 120 differentially expressed proteins were up-regulated and 67 down-regulated. Through GO enrichment and KEGG pathway analysis, it was found that these differentially expressed proteins were mainly involved in important biological processes such as regulation of localization, cellular homeostasis, regulation of ion transmembrane transport, cytoskeleton organization and negative regulation of lymphocyte mediated immunity, and mainly involved in the regulation of important KEGG metabolic pathways such as Legionellosis, Steroid biosynthesis, Pentose and glucuronate interconversions, Adherens junction and Endocytosis.

Atopic dermatitis epidermis PCT-DIA

Project description:Atopic Dermatitis (AD) is the most common inflammatory skin disease and characterized by a deficient epidermal barrier and cutaneous inflammation. Genetic studies suggest a key role of keratinocytes in AD pathogenesis, but the alterations in the proteome that occur in the entire epidermis have not been defined. Employing a pressure-cycling technology-data-independent acquisition (PCT-DIA) approach, we performed quantitative proteomics of epidermis from healthy volunteers and lesional and non-lesional skin of AD patients. Results were validated by targeted proteomics using parallel reaction monitoring mass spectrometry or by immunofluorescence staining. The identified proteins reflect the strong inflammation in lesional skin and the defect in keratinocyte differentiation and epidermal stratification. Most importantly, they reveal impaired activation of the NRF2-antioxidant pathway and reduced abundance of mitochondrial proteins involved in key metabolic pathways in the epidermis. These results provide insight into the molecular alterations in the epidermis of AD patients and identify novel targets for pharmaceutical intervention.

Project description:Here we present a chemoproteomics fragment screening platform for identifying novel DUB-specific hit matter, that combines activity-based protein profiling with high-throughput chemistry direct-to-biology optimisation to enable rapid elaboration of initial fragment hits against OTU DUBs. Applying these approaches, we identify an enantioselective tool compound for OTUD7B, and validate it using chemoproteomics and biochemical DUB activity assays.

ZSWIM1 promotes the proliferation and metastasis of lung adenocarcinoma cells through the STK38/MEKK2/ERK1/2 axis

Project description:Investigating the functions of the proteins with no or less functional annotations is an important goal of C-HPP (Chromosome-centric Human Proteome Project). In this study, we investigated the function of such a protein, ZSWIM1 (C20orf162). Its expression is upregulated in lung adenocarcinoma compared with the adjacent normal tissues and negatively correlated with the overall survival (OS). Overexpressing ZSWIM1 markedly promotes the proliferation, migration, invasion as well as epithelial-mesenchymal transition (EMT) in lung adenocarcinoma cells, while knocking down ZSWIM1 functions oppositely. Immunoprecipitation-mass spectrometry (IP-MS) identified the interactome of ZSWIM1 and we verified the interaction of it with the top partner, STK38. ZSWIM1 antagonized the function of STK38. Mechanically, ZSWIM1 promoted the activation of MEKK2/ERK1/2 pathway through interacting with STK38, leading to the release of MEKK2. Taken together, ZSWIM1 can be annotated as an oncogene in lung adenocarcinoma, and the STK38/MEKK2/ERK1/2 axis mediates its promoting role on lung adenocarcinoma.

Changes of the muscle stem cell niche during aging

Project description:During aging, the regenerative capacity of skeletal muscle decreases due to intrinsic changes in muscle stem cells (MuSCs) and alterations in their niche. Here, we used quantitative mass spectrometry to characterize intrinsic changes in the MuSC proteome and remodeling of the MuSC niche during aging. We generated a network connecting age-affected ligands located in the niche and cell surface receptors on MuSCs. Thereby, we revealed signaling via Integrins, Lrp1, Egfr and Cd44 as the major cell communication axes perturbed through aging. We investigated the effect of Smoc2, a secreted protein that accumulates with aging, originating from fibro-adipogenic progenitors. Increased levels of Smoc2 contribute to the aberrant Itgb1/MAPK signaling observed during aging, thereby causing impaired MuSC functionality and muscle regeneration. By connecting changes in the proteome of MuSCs to alterations of their niche, our work will enable a better understanding of how MuSCs are affected during aging.

eIF4E phosphorylation promotes tumorigenesis and is associated with prostate cancer progression

Project description:Translational regulation plays a critical role in cell growth and proliferation, and its dysregulation results in cancer. Aberrant expression of the mRNA 5’cap-binding protein, eIF4E, has been implicated in cancer development and progression. eIF4E activity is promoted by phosphorylation. Here we show that “knock-in” mice in which eIF4E cannot be phosphorylated are resistant to tumorigenesis in a prostate cancer model. We identify multiple candidate genes involved in the resistance to oncogenic transformation. Importantly, phosphorylation of eIF4E is increased in hormone-refractory prostate cancer, the deadliest stage of the disease. Our results highlight eIF4E phosphorylation as a critical event in tumorigenesis.
