Project description:Purpose: The purpose of present study is to characterize the Idiopathic epiretinal membrane (iERM) through phosphoproteomics to facilitate its diagnosis and treatment. Experimental design: The vitreous of 25 patients with iERM and 15 patients with idiopathic macular hole were analyzed by proteomic and phosphoproteomic analysis based on tandem mass tag. PRM was used to verify differential proteins. Results: Proteomic analysis identified a total of 878 proteins, including 50 differential proteins. Phosphoproteomic analysis identified a total of 401 phosphorylation sites on 213 proteins, including 27 differential phosphorylation sites on 24 proteins. Twenty six proteins of these differential proteins and phosphorylated proteins may be closely related to fibrosis in iERM. MAPKAPK3 and MAPKAPK5 are predicted as the major kinases in vitreous of iERM. Conclusion and clinical relevance: Our results screened candidate proteins for the treatment of fibrosis in iERM, among which tenascin-C, galectin-3-binding protein, glucose-6-phosphate isomerase, neuroserpin, collagen alpha-1(XI) chain and collagen alpha-1(II) chain are expected to become potential biomarkers or therapeutic targets for iERM. In addition, this article expand the data of vitreous phosphoproteome, and provide a reference resource and new enlightenment for studying the pathogenic mechanisms of retinal diseases.

Project description:The ovarian tissues of 3 mice aged 3 months in the control group and the hyperhomocysteinemia group were selected for advanced 4D Laber-free quantitative proteomic analysis. According to 4D Laber-free quantitative proteomics analysis, we successfully quantified 56,611 peptides and identified 5,764 quantifiable proteins. Principal component analysis (PCA) highlights the extraordinary quantitative repeatability between biological replicas. Subsequently, we screened for differentially expressed proteins (DEPs) (P <0.05, multiple change (FC) >1.5). The results showed that there were 317 up-regulated and 113 down-regulated proteins.

Project description:Abstract Rationale: Interferon (IFN) plays a key role in immunotherapy by acting through interferon-stimulated genes. Interferon resistance limits its efficacy. Ubiquitination modification of key proteins is a popular research direction in hepatocellular carcinoma (HCC), and it is also one of the important mechanisms of interferon resistance. This study is dedicated to discovering the link between the pathogenesis of interferon resistance and ubiquitination modifications in HCC. Methods: We first combined the TCGA LIHC dataset and genes from the iUUCD 2.0 database to screen the most promising ubiquitination-related gene, UBE2O, in HCC using a bioinformatics approach. A combination of proteomic analysis, mass spectrometry, and survival analysis was used to screen for pathways and proteins negatively regulated by UBE2O. The effect of silencing UBE2O on interferon sensitivity in HCC cells was assessed using in vitro clone formation, migration, and wound healing assays and in vivo subcutaneous tumor xenograft models. Changes in the half-life of substrates following inhibition of UBE2O were assessed using a cycloheximide method. Two databases were used to predict ubiquitination sites on IFIT3. After rescue experiments to exclude the effect of substrate, proteomic analysis was reperformed to analyze the effect on the interferon pathway and phenotype. The effect on substrate and interferon sensitivity was observed using arsenic trioxide (ATO) to inhibit UBE2O. Results: Initially, UBE2O was deduced from 807 UUCRGs in the TCGA LIHC dataset by six consecutive screening steps. UBE2O was significantly overexpressed in HCC cell lines and tissues compared to the corresponding normal group, and low expression of UBE2O was associated with a better prognosis. UBE2O was knocked down for proteomic analysis, and the results suggested that UBE2O negatively regulates the interferon-alpha/beta signaling (p＜0.01) and the interferon pathway (p＜0.01). IFIT3 in the interferon pathway was identified as a possible ubiquitinated substrate of UBE2O by combining mass spectrometry, the human protein atlas (HPA), and TCGA-based survival analysis. There was a significant negative correlation between UBE2O and IFIT3, including survival analysis showing opposite trends and a negative correlation in protein expression. UBE2O binds to IFIT3, and interferon-α promotes this binding. The stability of IFIT3 protein increased with decreasing UBE2O (p＜0.05), and these effects disappeared with the mutational inactivation of UBE2O. K236 of IFIT3 is the active site of ubiquitination. By increasing IFIT3, the knockdown of UBE2O increases the sensitivity of HCC cells to interferon, leading to reduced proliferation and migration (all p＜0.05). These effects disappeared after the elimination of IFIT3. Additionally, ATO inhibited UBE2O and therefore increased interferon sensitivity in HCC cells. Conclusions: UBE2O exerts a protumor role and targets a new substrate, IFIT3, for ubiquitination and degradation, impeding the interferon pathway activation and interferon sensitization in HCC. The findings will shed light on the interferon-based targeted or combination therapeutic strategies for HCC in the future.

Project description:In Brucella spp., the type IV secretion system (T4SS) is essential for bacterial intracellular survival and inhibition of the host innate immune response. The Brucella T4SS secretes 15 different effectors to escape host immunity and promote intracellular replication. Among them, BspF has a GNAT-family acetyltransferase domain, implying its acetyltransferase activity. To test this, in this study, we first tested and confirmed that BspF has de-histone crotonyltransferase activity in vitro. Unexpectedly, we also found that BspF enhances histone crotonylation of host cell proteins. We then conducted enrichment of crotonylated proteins and used LC-MS to study the crotonylation of proteins in HEK-293T cells caused BspF overexpression. A total of 5,559 crotonylation sites were identified on 1,525 different proteins, of which 331 sites on 265 proteins were significantly changed 30 h after transfection. Among these differentially modified proteins, a significant proportions were involved in immune response and defense mechanism. We propose that BspF may influence the function of these host proteins by changing the level of crotonylation, thereby promoting the intracellular propagation of Brucella.

Project description:The identification of predictive markers to determine the premetastatic phase before metastasis is critical for developing effective strategies for early detection and prevention. By applying the dynamic network biomarker (DNB) approach to analyze time-series transcriptomic data from a pulmonary metastasis HCC mouse model, we revealed that the premetastatic phase occurred during the fourth week after implantation. A total of 142 DNB genes were identified as functionally important biomarkers of this critical phase, among which 60S ribosomal protein L6 (RPL6) was a core DNB member. RPL6 was significantly upregulated in HCC tissues with extrahepatic metastasis and was strongly correlated with poor prognosis in HCC patients. RPL6 promoted the invasion and metastasis of HCC cells, both in vitro and in vivo. Mechanistically, RPL6 directly bound to the HMGCS1 mRNA 3’UTR, a rate-limiting enzyme in cholesterol biosynthesis, thus increasing HMGCS1 mRNA stability and protein expression and subsequently elevating intracellular cholesterol level. Elevated cholesterol inhibited of the ubiquitin-dependent degradation of HIF-1α by binding to PHD2 and reducing PHD2-mediated hydroxylation of HIF-1α, which further resulted in HIF-1α signaling pathway activation. Moreover, RPL6, HMGCS1 and HIF-1α were coexpressed in HCC tissues with extrahepatic metastasis. Taken together, this study provides new insights into the dynamic transcriptome profiles of HCC pulmonary metastasis and establishes an important role for the RPL6-HMGCS1-HIF-1α axis in HCC metastasis, suggesting potential prognostic biomarkers and therapeutic targets in HCC.

Project description:Temporomandibular joint osteoarthritis (TMJOA) is a common group of clinical diseases and is an important subtype of temporomandibular joint disorder (TMD). Increased intrajoint pressure or weakened penetration can exacerbate the hypoxic state of the condylar cartilage microenvironment. In this study, TMT labeling quantitative proteomic technology was used to comprehensively explore the impacts of and pathways affected by LIPUS on the biological functions of chondrocytes under hypoxic conditions. Bioinformatic analysis revealed differentially expressed proteins (DEPs) in the N group versus the L group and the L group versus the LP group. Considering the results of gene ontology (GO) enrichment, Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway enrichment, and protein-protein interaction (PPI) network analyses, we hypothesized that LIPUS can activate the FAK signaling pathway. This study identified a new molecular marker to determine the efficacy of LIPUS in TMJOA, providing a theoretical basis for the clinical application of LIPUS in the treatment of TMJOA.
