What does next generation Mass Spectrometry offer for proteomics? A comprehensive platform comparison

ABSTRACT: Next-generation mass spectrometry platforms (Orbitrap Astral, timsTOF Ultra) are reshaping proteomics by enhancing analytical depth and sensitivity. We compared these platforms against Orbitrap Exploris 480 using neonatal mouse lung tissue from a bronchopulmonary dysplasia model (n=12), employing four acquisition strategies: Exploris 480 DDA/DIA, Astral HR-DIA, and timsTOF Ultra DIA-PASEF.

Precision-Engineered Nano-Electrospray Emitters Enhance Ionization Efficiency for Trap-Assisted Direct Infusion Mass Spectrometry: Application in Plasma Alzheimer’s Disease Proteomics

Project description:Shotgun direct infusion mass spectrometry (DI-MS) enables high-throughput proteomics. Yet, its performance critically depends on nanospray emitter quality. We present here precision-engineered nanospray emitters with an optimized 4-degree emitter tip angle, designed for sensitive, reproducible, user friendly, and compatible across mass spectrometry platforms that demonstrated enhanced ionization efficiency and spray stability, showing a 21-fold improvement in protein identification rates compared to commercial designs. Using both digested HeLa cell protein extracts and plasma samples from Alzheimer's disease (AD) patients, and controls, where the 14 most high-abundant proteins were depleted, we performed a comprehensive DI-MS protein identification and precise quantification using both Orbitrap Exploris 480 (OE480) and Orbitrap Astral mass spectrometers. We consistently identified and quantified over 160 proteins in AD plasma samples in 4 min DI-MS runs, with superior reproducibility (CV < 15%) and sensitivity on the Orbitrap Astral. Our analysis revealed several unreported disease-associated protein signatures, while confirming known AD biomarkers, with C5, C4BPA, and FAM135B as the protein combination with the highest potential as AD plasma biomarkers for the detection of the disease. The enhanced performance of these standardized engineered nanospray emitters over the established DI-MS workflow establishes a robust and scalable platform for high-throughput clinical proteomics.

Proteomics analysis of differentially expressed proteins in lung cancer H157 cells after overexpression of AACT with data‐independent acquisition mass spectrometry

Project description:H157 cells transfected with vector and overexpressed AACT plasmids were treated and used for MS detection. The MS data were acquired using an Orbitrap Exploris 480 Mass Spectrometer coupled with an EASY-NLC 1200 liquid phase LC-MS system. DIA raw data files were analyzed by DIA-NN software. The differentially expressed proteins were screened in this quantitative proteomics.

Monitoring mAb proteoforms in mouse plasma using an automated immunocapture combined with top-down and middle-down mass spectrometry

Project description:We propose here a workflow based on an automated immunocapture followed by top-down and middle-down LC-MS/MS approaches to characterize mAb proteoforms spiked in mouse plasma. We demonstrate the applicability of our workflow on a large concentration range using pembrolizumab as a model. We also compare the performance of two state-of-the-art Orbitrap platforms (Tribrid Eclipse and Exploris 480) for these studies. The added value of our workflow for an accurate and sensitive characterization of mAb proteoforms in mouse plasma is highlighted.

Project description:Platelet proteome samples were prepared as previously described[Wang, H., Liu, C., et al., Immunity, 2023]. Briefly, the purified platelet precipitate was resuspended by protein lysis and protein cleavage was carried out with 8M Urea. Then the enzymatic hydrolysis and peptide recovery were carried out with trypsin. Fractionation was performed by high pH reverse HPLC and then separation was performed by EASY-nLC 1200 ultra-high performance liquid phase system. Data acquisition was performed in data-dependent mode using Orbitrap Exploris 480 mass spectrometry. The peptide parent ion and its secondary fragments were detected and analyzed with Orbitrap Exploris 480 at high resolution.The raw data of mouse platelet proteome were searched and processed using MaxQuant software (v1.6.15.0) in conjunction with the UniProt protein database to generate a protein expression matrix.

Novel protocol for spatial proteome analysis of microdissected formalin-fixed paraffin-embedded tissues

Project description:Novel In-insert FFPE proteomics combines single glass insert FFPE tissue processing with spatial quantitative data-independent mass spectrometry (DIA). The method represents a potent protocol for spatial FFPE tissue subsection processing in combination with laser capture microdissection, achieving sufficient MS signal from 50 um size mammary acini FFPE voxels. By eliminating additional robotic platforms, desalting and detergent removal steps prior to injection to the liquid chromatograph, this method minimizes protein losses and keep the analysis cost effective. In-insert proteomics maintains sufficient sensitivity to preserve spatial context within a single FFPE tissue slide. This project aim was to acquire data-dependent data (DDA) on Exploris 480 to demonstrate the sensitivity of the In-insert protocol sensitivity and benchmark it with intersecting protocol published by Weke et al. (2022).

Effect of 3’,4’-dihydroxyflavonol eye drops in a rat model of dispase-induced proliferative vitreoretinopathy

Project description:Proliferative vitreoretinopathy (PVR) was induced in a rat model using intravitreal dispase to study fibrosis- and inflammation-related proteome changes and to evaluate the therapeutic effect of topical 3’,4’-dihydroxyflavonol (DiOHF) eye drops. Retina and vitreous were collected 28 days post-injury from vehicle-, DiOHF- and methotrexate-treated eyes, alongside contralateral controls. In parallel, ARPE-19 cells were stimulated with TGFβ1 + PDGF-BB to model wound-healing responses in vitro, with or without DiOHF. Label-free DIA LC-MS/MS was performed (Orbitrap Exploris 480 for rat tissues; Orbitrap Eclipse for ARPE-19), and data were analyzed with Spectronaut directDIA against UniProt Rattus norvegicus or Homo sapiens canonical databases. The dataset contains the original instrument raw files and processed Spectronaut results for both the rat retina/vitreous and ARPE-19 experiments.
