CHO Cell Bioreactor Global Untargeted Proteomics

ABSTRACT: Analysis of proprietary FUJIFILM Diosynth Biotechnologies (FDB) CHO DG44-IgG-expressing cell line (ApolloX) to aid in the improvement of biotherapeutic producing cells lines. The cells were cultured in 2L fed-batch bioreactors over a 14 day period from seeding (day 0) to harvesting (day 14).

Bubalus bubalis seminal plasma

Project description:The domestic buffalo (Bubalus bubalis) has presented an important role in the livestock industry, contributing to milk and meat production worldwide, especially in developing countries. However, little is known about its reproductive particularities. Studies regarding protein composition of buffalo SP are still limited and a complete mapping of buffalo SP proteins is still lacking in the literature. Hence, a comprehensive study of SP proteome is of great importance to better understand the mechanisms involved in male reproduction and to optimize the reproductive biotechnologies of farm animal species. Therefore, the aim of this study is to describe for the first time the Bubalus bubalis seminal plasma proteome using a label free shotgun HDMS approach. This type of analysis is interesting since it yields a high number of detected proteins, generating a dataset that is useful for further characterizing the buffalo SP.

Ncd regulation reveals a new mechanism for targeting proteins to the meiotic spindle in oocytes

Project description:The meiotic spindle in oocytes is formed without centrosomes. How a bipolar spindle is assembled and maintained around chromosomes in oocytes remains to be established. Multiple kinases are known to regulate the meiotic spindle, but how they execute their function is poorly understood. We found that the phospho-docking protein 14-3-3ε, together with the other isoform ζ, stabilises spindle bipolarity in Drosophila oocytes. A critical 14-3-3 target is the minus-end directed motor Ncd (human HSET; kinesin-14) which has well documented roles in stabilising a bipolar spindle in oocytes. Phospho-docking by 14-3-3 inhibits the microtubule binding activity of the non-motor Ncd tail. Further phosphorylation by Aurora B kinase can release Ncd from this inhibitory effect of 14-3-3. As Aurora B localises to chromosomes and spindles, 14-3-3 facilitates specific association of Ncd with spindle microtubules by preventing Ncd from binding to non-spindle microtubules in oocytes. Therefore, 14-3-3 translates a spatial cue provided by Aurora B to target Ncd selectively to the spindle within the large volume of oocytes.

Whole blood transcriptome in humans experimentally infected with Salmonella Typhi

Project description:In this study participants were experimentally challenged with an infective dose of S. Typhi (1-5x10^3-4 cfu) and followed over at least 14 days. Every study participant was treated with antibiotics (ciprofloxacin, 500 mg twice daily, 14 days) on day 14 after challenge unless diagnosed with typhoid fever at which time treatment commenced immediately (ciprofloxacin, 500 mg twice daily, 14 days). For details about the study design please refer to Waddington et al. CID 2014 May;58(9):1230-40. Criteria for typhoid diagnosis were either microbiological (≥1 positive blood culture collected after day 5) and/or clinical (fever ≥38°C sustained for ≥12hrs). 3mL of venous blood was obtained at pre-challenge baselines, 24hrs prior typhoid diagnosis, day of diagnosis, 24hrs post-diagnosis and day 14 after challenge in those diagnosed with acute typhoid fever. In those who did not develop typhoid despite oral challenge samples were obtained at pre-challenge, day 7 and day 14 after challenge. The samples are labelled with one of the following accronyms: V1: Day 0, i.e. pre-challenge control. D7: day 7 after challenge. TD-24: 24hrs prior to typhoid diagnosis. TD: day of typhoid diagnosis. TD+24: 24hrs after typhoid diagnosis. D14: day 14 after challenge.

Phospho-docking protein 14-3-3 regulates microtubule-associated proteins in oocytes including the chromosomal passenger Borealin.

Project description:Global regulation of spindle-associated proteins is crucial in oocytes due to the absence of centrosomes and their very large cytoplasmic volume, but little is known about how this is achieved beyond involvement of the Ran-importin pathway. We previously uncovered a novel regulatory mechanism in Drosophila oocytes, in which the phospho-docking protein 14-3-3 suppresses microtubule binding of Kinesin-14/Ncd away from chromosomes. Here we report systematic identification of microtubule-associated proteins regulated by 14-3-3 from Drosophila oocytes. Proteins from ovary extract were co-sedimented with microtubules in the presence or absence of a 14-3-3 inhibitor. Through quantitative mass-spectrometry, we identified proteins or complexes whose ability to binding microtubules is suppressed by 14-3-3, including the chromosomal passenger complex (CPC), the centralspindlin complex and Kinesin-14/Ncd. We showed that 14-3-3 binds to the disordered region of Borealin, and this binding is regulated differentially by two phosphorylations on Borealin. Mutations at these two phospho-sites compromised normal Borealin localisation and centromere bi-orientation in oocytes, showing that phospho-regulation of 14-3-3 binding is important for Borealin localisation and function.

Expression data from F344N rats in long and short photoperiods

Project description:Rats were housed in either long day (LD, 16:8 hours, light:dark) or short day (SD, 8:16 hours, light dark) photoperiods for 3, 14 and 28 days and brains removed, frozen on dry ice and then hypothalamic arcuate nucleus tissue blocks cut for RNA extraction. At each time point 4 rats were used in each photoperiod giving 24 rats in total. RNA from each rat was used on separate affymetrix rat 230 2.0 arrays, using 24 in total. Comparison of expression of genes were made between rats from each photoperiod at 3, 14 and 28 day timepoints.

Proteomic analysis of induced pluripotent stem cell-derived kidney organoids

Project description:Kidney organoids were generated from a control iPSC line using a previously published protocol (https://doi.org/10.1038/nprot.2016.098). Organoids were collected at three timepoints during the protocol (day 14, 18 and 25) and prepared for proteomic analyses. The focus of the study was to define the proteomic composition of kidney organoids during differentiation with a particular emphasis on the extracellular matrix and its comparison to in vivo systems. Following a ample fractionation and matrix enrichment strategy, samples were prepared for high resolution label-free tandem mass spectrometry to define the proteomic composition of human kidney organoids.

Project description:Homeorhetic mechanisms assist dairy cows to transition from pregnancy to lactation. In some cows this is less successful and they develop severe negative energy balance, placing them at risk of metabolic and infectious disease and reduced fertility. We placed Holstein Friesian cows into metabolically BALANCED or IMBALANCED clusters using as biomarkers measurements of plasma nonesterified fatty acids, β-hydroxybutyrate, glucose and IGF-I collected at 14 and 35 day in milk (DIM). To determine underlying mechanisms associated with their metabolic and immune dysfunction, we performed stranded total RNA sequencing using whole blood cells collected from some of the animals.

Integrative Vectors for Regulated Expression of SARS-CoV-2 Proteins Implicated in RNA Metabolism

Project description:Infection with SARS-CoV-2 is expected to result in substantial reorganization of host cell RNA metabolism. We identified 14 proteins that were predicted to interact with host RNAs and/or RNA binding proteins, based on published data for SARS-CoV and SARS-CoV-2. Here, we describe a series of affinity-tagged and codon-optimized expression constructs for each of these 14 proteins. Each viral gene was separately tagged at the N-terminus with Flag-His8, the C-terminus with His8-Flag, or left untagged. The resulting constructs were stably integrated into the HEK293 Flp-In TREx genome. Each viral gene was expressed under the control of an inducible Tet-On promoter, allowing expression levels to be tuned to match physiological conditions during infection. Expression time courses were successfully generated for most of the fusion proteins and quantified by western blot. A few fusion proteins were poorly expressed, whereas others, including Nsp1, Nsp12, and N protein, were toxic unless care was taken to minimize background expression. All plasmids and cells lines are available from Addgene or upon request. We anticipate that availability of these resources will facilitate a more detailed understanding of coronavirus molecular biology.
