Project description:The study of rare pediatric disorders is fundamentally limited by small patient numbers, making it challenging to draw meaningful conclusions about their molecular basis. To address this, we developed a framework that integrates clinical ontologies with proteomic profiling, enabling the systematic analysis of rare conditions in aggregate rather than isolation. We demonstrated this approach by analyzing urine and plasma samples from 1,140 children and adolescents, encompassing 394 distinct disease conditions and healthy controls. Using advanced mass spectrometry workflows, we achieved deep proteome coverage with over 5,000 proteins quantified in urine and 900 in plasma. By embedding SNOMED CT clinical terminology in a network structure and connecting it to proteomic data, we could group rare conditions based on their clinical relationships, allowing statistical analysis even for diseases with as few as two patients. This approach revealed molecular signatures across developmental stages and disease clusters while accounting for age- and sex-specific variation. Our framework provides a generalizable solution for studying heterogeneous patient populations where traditional case-control studies are impractical, bridging the gap between clinical classification and molecular profiling of rare diseases.

Project description:The apicomplexan parasite Toxoplasma gondii has a complex life cycle involving multiple host species. Access to sexual stages and sporozoite-containing oocysts, essential for the parasite’s environmental transmission, is limited and requires animal experiments with cats. In vitro alternatives and resource-efficient methods are needed to improve our understanding of these crucial stages. Several molecular factors and transcriptional switches have been identified in recent years that are responsible for differentiation. Their genetic depletion or drug-induced inhibition, targeting the histone deacetylase HDAC3 in tachyzoites, leads to the expression of non-tachyzoite genes, including genes of sexual stages and the oocyst. This opens up the possibility of studying aspects of these stages in vitro. Here, we applied this concept and show that apicidin, a commercially available HDAC3 inhibitor, could be used to identify the hitherto unknown antigen of the sporozoite-specific monoclonal antibody G1/19 in tachyzoites. Using mass spectrometry of immunoprecipitated G1/19 target protein from apicidin-treated cultures, we identified it as SporoSAG. In addition, for the much less abundant sporozoite-specific protein LEA860, apicidin treatment was still sufficient to induce a detectable protein level in immunofluorescence microscopy. We discuss further use cases for apicidin-treated tachyzoites as surrogates for sexual stages and oocysts and address the limitations of this approach. Collectively, the paucity of material of sexual stages and oocysts from T. gondii can be overcome to some extent without the need for cat-derived material.

Project description:Lanthanides (Ln) play essential roles in the metabolism of certain bacteria, catalysing key reactions in methane oxidation. This study investigates the diversity and distribution of Ln-dependent proteins, collectively termed the lanthanome, in aerobic methane-oxidizing bacteria (MOB) using genome, plasmid, and metatranscriptome data from methane-rich lake sediments. A custom database of 180 MOB genomes revealed various methanol dehydrogenase (MDH) isoforms, including XoxF variants, distributed across Proteobacteria and Verrucomicrobia phyla. We conducted an experimental study with Methylosinus trichosporium OB3B exposed to CeCl₃ and an ore containing mixed lanthanides, measuring methane oxidation rates and using proteomics to assess shifts in protein expression. Despite differences in adaptation times, methane oxidation rates were consistent across treatments, indicating similar overall metabolic efficiencies after acclimatisation. The genomic analysis uncovered several Ln-binding proteins, including the TonB-dependent receptors LanA and lutH-like, as well as Lanmodulin and LanPepsy, with unique phylogenetic patterns. Metatranscriptomic data showed active lanthanome expression, particularly in Proteobacteria, with the XoxF5 MDH variant prevalent in MOB genomes. The discovery of Ln-binding proteins in plasmids suggests potential horizontal gene transfer, highlighting adaptive mechanisms of MOB to Ln availability and their ecological role in methane cycling. This work expands our understanding of Ln-utilising bacteria, particularly in the context of lanthanide-driven methane oxidation, and offers potential biotechnological applications for Ln-dependent processes.

Project description:Despite many improvements with in vitro culture systems, the quality and developmental ability of mammalian embryos produced in vitro is still lower than their in vivo counterparts. To bring knowledge to answer this question, we used a mass spectrometry (MS) approach to compare the protein content of bovine embryos that were conceived in vivo or produced in vitro. A total of 38 pools of grade-1 quality bovine embryos at the 4-6 cell, 8-12 cell, morula, compact morula and blastocyst stages developed either in vivo or in vitro were analyzed by nano-liquid chromatography coupled with label-free quantitative mass spectrometry, allowing the identification of 3,028 proteins. Multivariate analysis of quantified proteins showed a clear separation of embryo pools according to their in vivo or in vitro origin at all stages. Three clusters of differentially abundant proteins (DAPs) according to embryo origin were evidenced, including 463 proteins more abundant in vivo than in vitro across development, and 314 and 222 proteins more abundant in vitro than in vivo before and after the morula stage, respectively. The functional analysis of proteins found more abundant in vivo showed an enrichment in carbohydrate metabolism and cytoplasmic cellular components. Proteins found more abundant in vitro before the morula stage were mostly localized in mitochondrial matrix and involved in ATP-dependent activity while those overabundant after morula stage were mostly localized in the ribonucleoprotein complex and involved in protein synthesis. Oviductin and other proteins previously shown to interact with early embryos in vitro were among the most overabundant proteins after in vivo development. In conclusion, the maternal environment led to faster degradation of mitochondrial proteins at early embryo developmental stages, lower abundance of proteins involved in protein synthesis at the time of embryonic genome activation and a global upregulation of carbohydrate and small molecule metabolic pathways compared to in vitro produced embryos. Furthermore, our data confirm that embryos developed in vivo uptake large amounts of oviduct fluid-derived proteins as soon as the 4-6 cell stage. These data provide new insight into the molecular contribution of the mother to the developmental ability of early embryos and will help designing better in vitro culture systems.

Project description:Early embryo development is a dynamic process involving important molecular and structural changes leading to the embryonic genome activation (EGA) and first cell lineage differentiation. Our aim was to elucidate proteomic changes in bovine embryos developed in vivo. Eleven Holstein females were used as embryo donors and pools of embryos at the 4-6 cell, 8-12 cell, morula, compact morula and blastocyst stages were analyzed by nanoliquid chromatography coupled with tandem MS (nanoLC-MS/MS). A total of 2757 proteins were identified, of which 1950 were quantitatively analyzed. Principal component analysis of data showed a separation of embryo pools according to their developmental stage. Differentially abundant proteins (DAPs) between stages were clustered into 626 upregulated and 400 downregulated proteins with most significant changes at the time of EGA and blastocyst formation. The main pathways and processes overrepresented among upregulated proteins were RNA metabolism, protein translation and ribosome biogenesis whereas Golgi vesicle transport and protein processing in endoplasmic reticulum were overrepresented among downregulated proteins. This is the first comprehensive study of proteome dynamics in non-rodent mammalian embryos developed in vivo. These data provide a number of functional protein candidates and will be useful to evaluate the impact of in vitro conditions on embryo quality.

Project description:Unraveling the composition and regulation of the oviduct fluid (OF) is crucial to understand the microenvironment in which sperm capacitation, fertilization and early embryo development take place. Therefore, our aim was to determine the spatiotemporal changes in the OF proteome according to the anatomical region of the oviduct (ampulla vs. isthmus), the proximity of the ovulating ovary (ipsilateral vs. contralateral side) and the peri-ovulatory stage (pre-ovulatory or Pre-ov vs. post-ovulatory or Post-ov). Oviducts from adult cyclic cows were collected at a local slaughterhouse and pools of OF were analyzed by nanoLC-MS/MS and label-free protein quantification (n=32 OF pools for all region stage side conditions). A total of 3,760 proteins were identified in the OF, of which 37% were predicted to be secreted. The oviduct region was the major source of variation in protein abundance, followed by the proximity of the ovulating ovary and finally the peri-ovulatory stage. Differentially abundant proteins between regions, stages and sides were involved in a broad variety of biological functions, including protein binding, response to stress, cell-to-cell adhesion, calcium homeostasis and the immune system. This work highlights the dynamic regulation of oviduct secretions and provides new protein candidates for interactions between the maternal environment, the gametes and the early embryo.

Project description:Impaired neuronal and synaptic function are hallmarks of early stages Alzheimer's disease (AD) and are linked to cognitive decline, preceding other neuropathological traits. We have previously shown that SFRP1, a glial-derived protein elevated in the brains of AD patients from preclinical stages, contributes to AD progression, suggesting that glial factors may be important for early pathogenesis. Here, we have analyzed the hippocampus of newly generated transgenic mice overexpressing SFRP1 in astrocytes. We show that SFRP1 accumulation causes early dendritic and synaptic structural defects in adult mice. These changes are followed by poor synaptic long-term potentiation and cognitive impairment, evident only when the animals age, thereby mimicking the structural-functional temporal distinction observed in AD patients. These phenotypic traits are associated with an array of proteomic changes, including increased content of structural synaptic proteins, such as neurexin, which localizes in close proximity to SFRP1 along the processes of cultured hippocampal neurons. We conclude that excessive SFRP1 prevents the turnover of structural synaptic molecules, thereby reducing synaptic plasticity —a mechanism that may mirror the synaptopathy observed in the brains of prodromal AD patients.

Project description:Viruses that carry a positive-sense, single-stranded (+ssRNA) RNA translate their genomes soon after entering the host cell to produce viral proteins, with the exception of retroviruses. A distinguishing feature of retroviruses is reverse transcription, where the +ssRNA genome serves as a template to synthesize a double-stranded DNA copy that subsequently integrates into the host genome. As retroviral RNAs are produced by the host cell transcriptional machinery and are largely indistinguishable from cellular mRNAs, we investigated the potential of incoming retroviral genomes to directly express proteins. Here we show through multiple, complementary methods that retroviral genomes are translated after entry. Our findings challenge the notion that retroviruses require reverse transcription to produce viral proteins. Synthesis of retroviral proteins in the absence of productive infection has significant implications for basic retrovirology, immune responses and gene therapy applications.
