Project description:Mass spectrometry-based phosphoproteomics has identified >150,000 post-translational phosphorylation sites in the human proteome. To disentangle their functional relevance, complex experimental designs that require increased throughput are now coming into focus. Here, we apply dia-PASEF on a trapped ion mobility (TIMS) mass spectrometer to analyze the phosphoproteome of a human cancer cell line in short liquid chromatography gradients. At low sample amounts equivalent to ~20 ug protein digest per analysis, we quantified over 13,000 phosphopeptides including ~8,700 class I phosphosites in one hour without a spectral library. Decreasing the gradient time to 15 min yielded virtually identical coverage of the phosphoproteome, and with 7 min gradients we still quantified about 80% of the class I sites with a median coefficient of variation <10% in quadruplicates. We attribute this in part to the increased peak capacity, which effectively compensates for the higher peptide density per time unit in shorter gradients. Our data shows a five-fold reduction in the number of co-isolated peptides with TIMS. In the most extreme case, these were positional isomers of nearby phosphosites that remained unresolved with fast chromatography. In summary, our study demonstrates how key features of dia-PASEF translate to phosphoproteomics.

Project description:Suspension TRAPping filter (sTRAP) is an attractive sample preparation method for proteomics study. Here, we demonstrated the use of a low-cost Plasmid DNA spin column for sTRAP. We first evaluated, the reproducibility of this protocol and the low CoV using 4 replicates of 5-10 µg of a synapse enriched fraction, with 120 ng of the resulting tryptic peptides for mass spectrometry resulted in 5500 protein groups identification with CoV of 3.5%. We have also tested lower input amounts of 0.6 µg and 0.3 µg with CoV increase slightly to 5-8%. Comparing other sample preparation protocols, as the in-gel digestion and the commercial protifi sTRAP with the plasmid DNA micro-spin, the last is superior in both protein and peptide identification numbers (48523, 56714 to 60245 peptides and 5669, 6106, 6494 proteins respectively) and smaller Coefficient of Variation ( 6.7%, 3.2%, 3.1% respectively).We applied this protocol to the analysis of hippocampal proteome from a mouse model of Alzheimer’s disease, and identified about 6300 protein groups with CV of 11.6-14.6%. Protein changes in the mutant mice points to the alteration of processes related to known major AD-related pathology.

Project description:Cancer cells release small particles or vesicles, which have the potency to induce cancer cells to spread and grow. In this study, we focused on two molecules presented by cell-derived vesicles that might promote cancer cells spread: a clotting protein and a cell surface protein. We found that vesicles from bladder cancer cells that could spread had higher levels of these proteins than vesicles from cancer cells that could not spread. We also found that these vesicles could make cancer cells move about more, produce more of a substance that helps cancer cells spread, and invade other tissues. To counteract the cancer-promoting actions of vesicles, we examined the impact of combining a naturally occurring anti-clotting protein that can be released by medications derived from heparin. We found that the combination could stop the vesicles from making cancer cells move about more, produce more of the spreading substance, and invade other tissues. These findings suggest that combining the inhibitor with medications derived from heparin to induce the release of the anti-clotting protein might be a new way to treat bladder cancer.

Project description:Pancreatic ductal adenocarcinoma (PDAC) tumors contain chaotic vasculature that limits immune surveillance and promotes early events in the metastatic cascade. However, current antiangiogenic therapies have failed in PDAC, and it remains important to uncover mechanisms by which cancer cells signal to endothelial cells to increase angiogenesis. The tumor-intrinsic RNA-binding protein HuR (ELAVL1) plays an important role re-shaping the tumor microenvironment (TME) by regulating the stability and translation of cytokine encoding transcripts. PDAC-intrinsic HuR influenced endothelial cell function in the TME via extracellular vesicle (EV) signaling, an underexplored signaling axis in tumor progression. HuR knockout (KO) tumors had impaired growth in an immunocompetent mouse model, and that administering purified wildtype (WT) EVs increased tumor growth. Further, isobaric-labeling quantitative proteomics showed that PDAC EVs contained HuR-dependent cargos relating to endothelial cell function and angiogenesis. Treatment of endothelial cells with HuR WT EVs strongly increased the expression of genes involved in barrier function, endothelial cell development, and directly increased their migratory and tube forming functions. In an immunocompetent orthotopic mouse model of PDAC, HuR increased endothelial cell presence and sprouting, while decreasing ICAM-1 expression. When utilizing the PalmGRET genetic EV reporter, decreased ICAM-1 within WT tumors occurred in endothelial cells that had imported PDAC EVs, suggesting signaling that directly modulates endothelial cell behavior in vivo. Collectively, our data reveal a new role of HuR in EV signaling to endothelial cells, promoting angiogenesis while restricting endothelial cell leukocyte trafficking behavior.

Project description:Aging is one of the most prominent risk factors for neurodegeneration, yet the molecular mechanisms underlying the deterioration of old neurons are mostly unknown. To efficiently study neurodegeneration in the context of aging, we transdifferentiated primary human fibroblasts from aged (i.e. >50 year-old) healthy donors directly into neurons, which retained their aging-associated phenotypes including senescence and dysregulation of CpG methylation. Here we show that aged neurons are broadly depleted of RNA-binding proteins, especially 26 spliceosome components. Intriguingly, splicing proteins – like the dementia and ALS-associated protein TDP-43 – mislocalize to the cytoplasm in aged neurons, which leads to widespread alternative splicing. Although spliceosome components can be sequestered within cytoplasmic stress granules, we find that aged neurons suffer from chronic stress that leads to the segregation of stress granule and spliceosome RNA-binding proteins. We link chronic stress to the accumulation of misfolded proteins and to poor HSP90α chaperone activity. Importantly, we also show that aged neurons respond poorly to acute stress treatments, leading to long-term retention of stress granules and failure to initiate transcription of stress-related heat shock proteins. Together our data demonstrates that dysregulation of RNA metabolism is a key driver of poor resiliency in aged neurons.

Project description:Oridonin, as a natural terpenoids isolated from traditional Chinese medicinal herb Rabdosia rubescens, exhibits anticancer activity against multiple cancers with the IC50 ranging from 10 ¦ÌM to 100 ¦ÌM. We observed that SLC7A11 inhibitor Imidazole ketone erastin (1 ¦ÌM) potently increase the anti-proliferative activity of oridonin at low concentrations. Preliminary investigation demonstrated that combination of Imidazole ketone erastin (1 ¦ÌM) and oridonin induced apoptosis and ferroptosis only in a fraction of cells. To explore the synergistic anti-tumor mechanism of combination of oridonin and Imidazole ketone erastin, second-generation transcriptome sequencing(RNA-seq) was utilized to determine the transcriptome change in Hela cells affected by oridonin and Imidazole ketone erastin. PCA analysis showed that the group of oridonin or Imidazole ketone erastin alone located near the control group, while the group of combination gathered far away from the control group, indirectly indicating that combination of oridonin and Imidazole ketone erastin had synergistic biology function.

Project description:Arabidopsis thaliana polyamine oxidase 5 gene (AtPAO5) functions as a thermospermine (T-Spm) oxidase. Aerial growth of its knock-out mutant (Atpao5-2) is significantly repressed by low dose(s) of T-Spm but not by other polyamines. Massive analysis of 3â-cDNA ends (MACE) was performed. Cell wall, lipid and secondary metabolisms were dramatically affected in low dose T-Spm-treated Atpao5-2. Intriguingly Fe-deficient responsive genes and drought stress-induced genes were up-regulated, suggesting that vascular system loses the function. Histological observation showed that vascular system of the joint part between stem and leaves was structurally destroyed. The results indicate that T-Spm homeostasis by a balance of synthesis and catabolism, catalysed by AtPAO5 in Arabidopsis, is important for maintaining vascular system. Phylogenetic analysis showed that PAOs from vascular plants are classified into four clades (I-IV) and AtPAO5 belongs to the clade III. Clade III members show high identity to metazoan PAOs and are not found in non-vascular plants. Furthermore, all the clade III genes are intron-less or contain a single intron whereas the other three clade genes usually contain 7 to 9 introns. The data suggest the occurrence of a horizontal gene transfer of ancestral clade III PAO gene(s) from primitive animals. Project description:We report a metal- and protecting-group-free strategy that enables the direct anomeric functionalization of unprotected monosaccharides and oligosaccharides in their native forms via glycosyl radical-based cross-coupling with various electrophiles under mild photoirradiation conditions. This approach eliminates the need for pre-installation and removal of protecting groups, solving an enduring problem in the field and providing a general platform to accelerate the preparation of robust carbo-, thio- and selenoglycosyl compounds in high regio- and stereo-selectivity. We also show that the protocol is amenable to the chemical synthesis of unprotected C-glycosylproteins in a post-translational manner that is complementary to the analogous biological O- and N-glycosylation processes. This dataset contains LCMS data of tryptic or LysC digests of PstS, PanC, histone, and SSβG proteins selectively modified by either Mannose, Galactose, or N-Acetylgalactosamine. In total, 7 LCMS files are presented along with the results of the identification by MSFragger, corresponding to the variants of the proteins with different modifications.
