Project description:We used the scRNA-seq to characterize disease-related heterogeneity within cell populations of macrophages/monocytes in the bronchoalveolar lavage fluid from West Highland white terriers either healthy or affected with canine idioapthic pulmonary fibrosis. The disease is still not well understood, occurs in old West Highland white terriers and results from deposition of fibrotic tissue in the lung parenchyma causing respiratory failure.

RNA-seq of part of the root system of barley genotypes grown in an agricultural soil under controlled conditions

Project description:This is a comparative experiments of three barley genotypes harbouring allelic differences at a locus designated QRMC-3HS putatively implicated in the assembly of the microbial communities thriving at the root-soil interface, the so called rhizosphere microbiota. The RNA-seq experiment aimed at identify genes differentially regulated among the genotypes at the locus of interest. As the selected genotypes host contrasting microbiotas, we hypothesised that differentially expressed genes at the locus represent primary candidates for the trait of interest (i.e., microbiota recruitment).

HyPro-seq analysis of HeLa and ARPE-19 cells

Project description:The ability of RNAs to form specific contacts with other macromolecules provides an important mechanism for subcellular compartmentalization. We developed a suite of hybridization-proximity (HyPro) labeling technologies for unbiased discovery of proteins (HyPro-MS) and transcripts (HyPro-seq) associated with RNAs of interest in genetically unperturbed cells. To generate the HyPro-seq dataset reported here, fixed and permeabilized human cells were hybridized with digoxigenin-labeled oligonucleotide probes against noncoding RNAs 45S, NEAT1 or PNCTR and transcripts co-localizing with these RNAs were biotinylated in situ using a custom-engineered HyPro enzyme containing a digoxigenin-binding domain. Biotinylated RNAs were then purified and sequenced using the NextSeq 500 Illumina platform.

Effect of MEL-18 knockdown on estrogen-sensitive MCF7 breast cancer cells

Project description:Gene expression analysis of MEL-18-silenced MCF7 cell lines. MEL-18 is a component of the polycomb repressive complex (PRC)-1, which is a critical epigenetic modulator of stem cell regulation and normal and cancerous development. Accumulating studies have suggested that MEL-18 might act as a tumor suppressor in several human tumors, including breast cancer. Results provide insight into the functional role of MEL-18 in estrogen-dependent breast cancer. MCF7 cells stably infected with lentiviruses encoding either control (shCon) or MEL-18 shRNA (shMEL) were cultured in phenol-red free DMEM supplemented with 10% FBS for 48 h. Total RNA was isolated from the cultures using Trizol reagent. For each of the 2 conditions, 2 biological replicates were included. In total, 4 microarray samples were analyzed; 2 controls and 2 shRNA MEL-18 knockdowns. All labeling, hybridization and scanning steps were performed according to the manufacturers’ instructions.

Expression analysis of human ex vivo cultivated urothelial carcinoma samples transduced with a trivalent adenoviral vector (Im02) for activation of the immune tumor microenvironment.

Project description:The trivalent adenoviral vector Im02 encodes the cDNAs for human 4-1BBL, IL-12 and IL-2. This vector was designed to change the immune tumor microenvironment. In this study we investigated the immune stimulating effect of Im02 on human primary urothelial cancer specimens or normal urothelium by RNASeq expression analysis. The tissues were transduced with Im02 or an adenoviral vector without expression cassette and were further cultivated for six days. Samples without transduction and cultivation were analysed to determine the status of the microenvironment.
