Comparative mass spectrometry reveals a novel TTC33-associated network core (TANC) complex with functions in DNA damage response

ABSTRACT: TTC33 is a 30 kDa human uncharacterized tetratricopeptide repeat protein. Here, we employed label-free mass spectrometry analysis to identify the proteins interactors. The TTC33-associated network (TAN) is composed of WDR61, PHF5A, which together with TTC33 form a trimeric core complex (TANC), that recruits UNG1/2 DNA glycosylase, uncharacterized CCDC97, SF3B, a sub-complex of U2-splicing factor, and PP2A phosphatase (PPP2R1A, PPP2CA/CB and PPP2R2A).

TTC3 forms a trimeric complex with WDR61 and chromatin binding PHF5A, coined TAN for TTC33-associated network. The TAN complex is associated with structural protein CCDC97, SF3A/B U2 splicing factor sub-complex, PP2A phosphatase and UNG DNA glycosylase.

Project description:The functions of many human proteins remain unknown, highlighting major gaps in our understanding of cellular biology. TTC33 is an evolutionarily conserved tetratricopeptide repeat (TPR) protein expressed across human tissues, whose molecular role is not defined. Here we identify the TTC33 partners using comparative label-free mass spectrometry. The TTC33-associated network (TAN) comprises WDR61, CCDC97, UNG1/2, PP2A-B55α, PHF5A, and components of the U2 spliceosomal complex. Using a combination of biochemical assays, structural modeling and molecular dynamics we show that TTC33 directly recruits WDR61 and PHF5A to assemble into a trimeric core complex (TANC), which then forms distinct interactions with either UNG1/2 or SF3B–CCDC97. Somatic TTC33 mutations at key TANC interface residues reduce complex stability and weaken the interaction network. We further show that WDR61 stabilizes TTC33 by protecting it from proteolytic degradation. Loss of network components induces genomic instability and activates DNA damage markers, including γH2AX and p53 phosphorylation.

Extracellular vesicles of Janthinobacterium lividum as violacein carriers in melanoma cell treatment.

Project description:Violacein, a bisindole derivative produced, among others, by bacteria of the genus Janthinobacterium and Chromobacterium, is a compound with proven antimicrobial, anticancer and immunomodulatory properties. The anti-cancer activity of violacein has been tested on many cancer cells, including lung cancer cells, colorectal adenoma cells, acute myeloid leukaemia cells and melanoma cells. Interestingly, in a mouse model, a large difference in the response of cancerous and non-cancerous cells to violacein was observed, further highlighting the therapeutic potential of this compound. In addition, violacein has been observed to reduce the invasive potential of melanoma cells and has a much more potent anticancer effect than temozolomide, a drug used to treat melanoma. Violacein can be isolated from the bacterial cell pellet using solvents, and this metabolite is also secreted into the medium in a form enclosed in extracellular vesicles (EVs), in which the normally insoluble violacein remains suspended in water. The project focuses on the development of an efficient method of violacein application based on the use of EVs. Violacein-containing EVs were isolated from the culture of Janthinobacterium sp. and characterised by their appearance, size and protein composition. The activity of isolated EVs containing violacein was compared with the activity of violacein traditionally isolated from cells using solvents against four skin cell lines (cancerous and non-cancerous). Investigation of DNA double-strand break repair mechanisms in microsatellite regions using the CRISPR/Cas9 system

Project description:Expansion of the CAG/CTG repeats in functionally unrelated genes is a causative factor in many inherited neurodegenerative disorders, including Huntington's disease (HD), spinocerebellar ataxias (SCAs) and myotonic dystrophy type 1 (DM1). Despite many years of research, the mechanism responsible for repeat instability is unknown, and recent findings indicate the key role of DNA repair in this process. The repair of DSBs induced by genome editing tools results in the shortening of long CAG repeats in yeast models. Understanding this mechanism is the first step to developing a therapeutic strategy based on controlled shortening of repeats. The aim of this study was to characterize Cas9-induced DSB repair products in the endogenous HTT locus in human cells and to identify factors affecting the formation of specific types of mutations. The location of the cleavage site and its sequence affect the outcome of DNA repair. DSBs within CAG repeats result in shortening of the repeats in frame in ~90% of products. The mechanism of this contraction involves MRE11-CTIP and RAD51 activity and extensive DNA end resection reaching ~5000 bp. We demonstrated that a DSB located upstream of CAG repeats induces polymerase theta-mediated end joining, resulting in deletion of the entire CAG tract. Furthermore, using unbiased proteomic analysis, we identified novel factors that may be involved in CAG sequence repair. Characteristics of two Saccharomyces cerevisiae strains and their extracellular vesicles as new candidates for probiotics.

Project description:There is a huge disparity between the number of bacterial and yeast probiotics in favor of the former. The latest reports indicate that extracellular vehicles (EVs) play a significant role in probiotic mechanisms. In the present work, we compared the probiotic properties of Saccharomyces cerevisiae strains (WUT3 and WUT151), which have never been previously characterized in this context, with commercial probiotic yeast - Saccharomyces boulardii CNCM-745. Notably, WUT3 and WUT151 reacted more mildly to the unfavorable simulated environment of saliva, stomach, small and large intestines. As a result, we confirmed that WUT3 and WUT151 were superior to S. boulardii in terms of probiotic properties. Then, we performed a complex analysis of their EVs, isolated by a multistep filtration process. The nanoparticle tracing analysis showed no significant difference in the physical structure of the vesicles between the strains. MTT studies confirmed that EVs are not toxic against normal human colorectal cell lines CCD-18 Co and CCD 841 CoN. However, toxicity was observed against the HT-29 cancer line. By staining EVs with Nile Red, we successfully visualized EVs – cell interactions. Finally, we explored the profile of proteins transported with the EVs, identifying a significant overrepresentation of extracellular proteins. Furthermore, based on comparisons with other proteomic data, we selected marker proteins for S. cerevisiae EVs. This knowledge will be helpful for further studies on tracking the transfer of the protein cargo of yeast EVs to human cells using, for instance, specific antibodies to these marker proteins.Funding: This project was funded by the National Science Centre, Poland (NCN) Project funded by the National Science Centre, Poland (NCN), grant no.
