Immunoprecipitation of STING/ADSL and mass spectrometry analysis

ABSTRACT: BT-549 cells with or without expression of Flag-STING were treated with or without hypoxia for 6 h. An immunoprecipitation assay was performed using anti-Flag antibody, and immunoprecipitates of Flag-STING were eluted with Flag peptide, separated using SDS-PAGE and stained with Coomassie Brilliant Blue. Selected peptide hits of proteins associated with Flag-STING identified through mass spectrometry are shown.Bacterially purified His-ADSL proteins on Ni-NTA agarose beads were incubated with or without active GST-IKKβ in the presence of ATP for an in vitro kinase assay;Then the protein samples were digested using GluC and analyzed using LC-MS/MS with the Orbitrap Elite mass spectrometer.

Mass spectrometry analysis of in vitro PKCe phosphorylated ADSL

Project description:Bacterially purified His-ADSL proteins on Ni-NTA agarose beads were incubated with or without active PKCε in the presence of ATP for an in vitro kinase assay. After centrifugation, the agarose beads were collected and mixed with 30 μL of SDS-PAGE sample loading buffer. The samples were then separated by SDS-PAGE and visualized by Coomassie Brilliant Blue staining. The protein bands were excised from the gel, digested with trypsin, and analyzed by LC-MS/MS using an Orbitrap Elite mass spectrometer.

Adenylosuccinate lyase (ADSL) enhances endometrial cancer aggressiveness via increasing killer cell lectin like receptor C3 expression by fumarate

Project description:Although ADSL is an enzyme that is involved in de novo purine synthesis, it was reported that ADSL knockdown did not result in decreases in adenine nucleotides (AMP, ADP, and ATP) or GTP. Then, we hypothesized that decreased cell proliferation, migration and invasion capability by ADSL knockdown in endometrial cancer cells were caused through a mechanism independent of purine synthesis. To elucidate a mechanism, we performed DNA microarray-based gene expression profiling using ADSL knockdown and control HEC1B cells. In the analysis, 940 out of 34,127 probes showed greater than two-fold changes in expression with a significant difference, p value < 0.05.

Prolyl Hydroxylase Substrate Adenylosuccinate Lyase Is An Oncogenic Driver In Triple Negative Breast Cancer

Project description:Protein hydroxylation extensively regulates cellular signaling by affecting protein stability, activity, and interactome, therefore contributing to the pathogenesis of various diseases including cancers. However, because of the transient nature of the hydroxylase-substrate interaction, identifying new prolyl hydroxylation substrates remains a daunting challenge. Here, by developing a novel enzyme-substrate trapping strategy coupled with TAP-TAG or orthogonal GST- purification followed by mass spectrometry, we identify Adenylosuccinate lyase (ADSL) as a bona fide EglN2 prolyl hydroxylase substrate in triple negative breast cancer (TNBC). ADSL expression is significantly higher in TNBC than other breast cancer subtypes or normal breast tissues. Functionally, ADSL knockout greatly impairs TNBC 2-D and 3-D cell proliferation and invasiveness in vitro, as well as TNBC tumorigenesis and lung colonization in xenograft models. Mechanistically, an integrated transcriptomics and metabolomics analysis revealed that ADSL promotes the activation of the oncogenic cMYC pathway by regulating cMYC protein level via a mechanism requiring ADSL hydroxylation on proline 24. Specifically, hydroxylation-proficient ADSL, by affecting adenosine levels, represses the expression of the long non-coding RNA MIR22HG, thus upregulating the oncogene cMYC protein level and its target gene expression. Our findings identify the critical role of ADSL hydroxylation in controlling cMYC and TNBC tumorigenesis.

Project description:The distribution of histone variants H2Abbd and macroH2A in 13 regions of the HG18 assembly have been studied using a variant of the ChIP-on-Chip technique. HeLa S3 cell lines expressing tagged histones H2A, H2Abbd or macroHA were obtained using retroviral transfer. DNA fractions associated with tagged histones were isolated using a two-step purification procedure that involved affinity chromatography on a column with anti-FLAG antibodies, followed by affinity chromatography on a Ni-agarose column. The obtained genomic DNA samples were analyzed by hybridization with custom NimbleGene genomic microarrays.

IL-1β-driven neutrophil biogenesis and survival preserve anti-bacterial defense in IKKβ deficiency

Project description:IKKβ-dependent NF-κB activation is associated with inflammation and tumorigenesis and is critical for innate immunity. Despite risk of immune suppression, pharmacological blockade of IKKβ/NF-κB has been considered as an attractive strategy for treatment of inflammatory diseases and cancer. Unexpectedly, treatment with IKKβ inhibitors caused neutrophilia, which also occurs in mice with inducible IKKβ deletion, termed IkkβΔ mice. IkkβΔ mice show hyperproliferation of granulocyte progenitors and increased neutrophil lifespan. Deletion of IL-1 receptor 1 in IkkβΔ mice restored normal blood cellularity and prevented neutrophil-driven inflammation. However, IkkβΔ/Il-1r1-/- mice, in contrast to IkkβΔ mice, are highly susceptible to bacterial infections indicating that either IKKβ/NF-κB or IL-1R signaling are sufficient for maintaining anti-microbial defenses, but inactivation of both pathways severely compromises innate immunity. Thioglycollate-elicited peritoneal neutrophils were purified from IkkβF/F and IkkβΔ mice using anti-Ly-6G magnetic beads and cultured. Ly-6G+ neutrophils were collected and total RNA was extracted with TRIzol® (Invitrogen) and was purified by RNA micro cleanup Kit (Qiagen). Biotinylated cRNA was synthesized using an RNA Amplification Kit (Ambion) following manufacturer's directions. Biotin-labeled cRNA was hybridized to Illumina Mouse-Ref8 BeadChips (Illumina) and the results were analyzed using BeadStudio v3.1 software. Data analysis and quality control were carried out using Partek® software.
