Project description:By conducting the ubiquitin-conjugation assay for UbcH7, we found that PknG was able to promote the loading of Ub onto UbcH7, which is indicated by a molecular weight shift in SDS–PAGE. The classic Ub conjugation of E2s requires the E1 to form a thiol-ester bond between its active Cys and the C-terminal Gly of Ub. Notably, PknG could directly catalyze Ub conjugation onto UbcH7 in a kinase activity-independent and Ubl domain-dependent manner.

Project description:Protein homeostasis and lipid metabolism are crucial cellular processes that are dysregulated in neurodegeneration. However, their connection in neurodegenerative diseases such as amyotrophic lateral sclerosis (ALS) and frontotemporal dementia (FTD) remains unexplored. Ubiquilin 2 (UBQLN2) is a protein quality control factor linked to familial ALS/FTD and broader neurodegeneration. Here, we idetified UBQLN2 as an essential regulator for intracellular lipid metabolism, the biological processes of which are impaired by ALS/FTD-linked mutations in UBQLN2. Using transcriptome analysis, we profiled the molecular changes in motor neurons derived from isogenic control and UBQLN2-mutant iPSCs under ALS/FTD-associated metabolic stress, glucose deficiency. We found that biological processes related to cell survival and metabolism were greately affected by the disease-linked mutations in UBQLN2, suggesting that the impaired metabolic role of UBQLN2 by the disease-linked mutations is involved in the pathogenesis of relative neurodegeneration.

Project description:In this study, we reported the application of a streamlined chemical proteomic workflow with heavy isotopic labeling that enables system-wide enrichment and site-specific identification of allysine as well as other carbonylated peptides such as peptides containing glutamic semialdehyde derived from oxidative damage of arginine and proline with high confidence in cultured human cells and mouse tissues. The streamlined workflow led to the identification of 434 allysine sites on 349 proteins in human 293T and HCT116 cells and 317 allysine sites on 157 proteins in mouse muscle tissues without any treatment of oxidative stress-inducing chemical reagent. We identified 48 histone allysine sites including 38 sites on core histones in human 293T cells, many of which overlapped with well-characterized histone acetylation and methylation epigenetic marks. Bioinformatic analysis revealed notable characteristics of the amino acid preferences of allysine flanking sequences and significant depletion of allysine sites in the protein secondary structures in human cells. Pathway analysis showed that allysine substrates were involved in diverse cellular processes including translation, protein folding and RNA processing in human cells and were enriched with muscle contractile fiber proteins and metabolic enzymes in mouse muscle tissue. Thus, our integrated chemical proteomic analysis revealed structural and functional features of allysine targets under regular growth conditions in mammalian cells and tissues.

Important to this function is its ability to irreversibly acetylate cyclooxygenases at active site serines. Aspirin has the potential to acetylate other amino-acid side-chains, leading to speculation that aspirin-mediated lysine acetylation could explain some of its drug actions or side-effects. Using a labeled form of aspirin, aspirin-d3, we identified over 12000 sites of lysine acetylation from cultured human cells. Although aspirin amplifies acetylation signals at thousands of sites, cells tolerate aspirin mediated acetylation very well unless endogenous deacetylases are inhibited. Apart from a limited number of cellular proteins that are substantially acetylated under endogenous conditions, aspirin mediated acetylation leads to a large increase in the acetylation of many proteins even although they remain at very low stoichiometry. This reinforces the idea that a major function of cellular deacetylases is the suppression of non-specific or non-enzymatic protein acetylation.

Project description:Aspirin, or acetylsalicylic acid is widely used to control pain, inflammation and fever. An important property of aspirin is its ability to acetylate multiple cellular proteins with some pharmacological functions explicable by the irreversible acetylation of cyclooxygenases at active site serine residues. We have used a labeled form of aspirin, aspirin-d3 to acetylate proteins in cultured human cells, and unambiguously identified over 12000 sites of acetylation, using acetylated lysine peptide enrichment combined with mass-spectrometry-based proteomics. Aspirin increases lysine acetylation occupancy of the majority of detected endogenous sites, but leaves almost unchanged a small group that are already highly acetylated. We show that cells are remarkably tolerant of this acetylation insult unless endogenous deacetylases are inhibited. This work raises the possibility that rather than single protein effects, some of the clinical features of aspirin may be the consequence of multiple concurrent protein modifications, and that combining aspirin with lysine deacetylase inhibitors may have important medical implications.

Project description:PHARC is a neurodegenerative disease comprising early onset cataract and hearing loss, retinitis pigmentosa, and involvement of both the central and peripheral nervous systems; including demyelinating sensorimotor polyneuropathy and cerebellar ataxia. Previously, we mapped this Refsum-like disorder to a 16 Mb region on chromosome 20. Here we report that mutations in the ABHD12 gene cause PHARC disease and we describe the clinical manifestations in a total of 19 patients from four different countries. The ABHD12 enzyme was recently shown to hydrolyse 2-arachidonoyl glycerol (2-AG), the main endocannabinoid lipid transmitter that acts on cannabinoid receptors CB1 and CB2. Our data therefore represent an example of an inherited disorder related to endocannabinoid metabolism. The endocannabinoid system is involved in a wide range of physiological processes including neurotransmission, mood, appetite, pain appreciation, addiction behaviour and inflammation, and several potential drugs targeting these pathways are in development for clinical applications. Our findings show that ABHD12 performs essential functions in both the central and peripheral nervous systems and the eye. Any future drug-mediated interference with this enzyme should consider the potential risk of long-term adverse effects. Homozygosity mapping using Affymetrix 250K SNP arrays were performed according to the manufacturer's directions on DNA extracted from peripheral blood samples. This accession number contains the data for families 1-5 plus 7 in the article. Supplementary files linked below. The region of interest on chromosome 20 was found using families 1 and 2. The patients in families 3,4 and 5 were then recruited and the patients were homozygous for the same region on chromosome 20 as those in families 1 and 2, showing that all these patients are distantly related. All affected are homozygous for the same mutation. The rest of the chromosomes fall outside the scope of our study. Project description:Familial neurodegenerative diseases commonly involve mutations that result in either aberrant proteins or dysfunctional components of the proteolytic machinery that acts on aberrant proteins. UBQLN2 is a ubiquitin receptor of the UBL/UBA family that binds the proteasome through its ubiquitin-like (UBL) domain and is thought to deliver ubiquitinated proteins to proteasomes for degradation. UBQLN2 mutations result in familial ALS/FTD in humans through an unknown mechanism. Quantitative multiplexed proteomics was used to provide for the first time an unbiased and global analysis of the role of Ubqln2 in controlling the composition of the proteome. We studied several murine models of Ubqln2-linked ALS and also generated Ubqln2 null mutant mice. We identified impacts of Ubqln2 on diverse physiological pathways, most notably serotonergic signaling. Interestingly, we observed upregulation of proteasome subunits, suggesting a compensatory response to diminished proteasome output. Among the specific proteins whose abundance is linked to UBQLN2 function, the strongest hits were the ubiquitin ligase TRIM32 and two retroelement-derived proteins, PEG10 and CXX1B. Cycloheximide chase studies using induced human neurons and HEK293 cells suggested that PEG10 and TRIM32 are direct clients. Although directing the degradation of multiple proteins via the proteasome, UBQLN2 surprisingly conferred strong protection from degradation on the Gag-like protein CXX1B, which is expressed from the same family of retroelement genes as PEG10. In summary, this study charts the proteomic landscape of ALS-related Ubqln2 mutants and identifies candidate client proteins that are altered in vivo in disease models and whose degradation is promoted by UBQLN2.

Project description:In this work, we performed a fully descriptive analysis N- and O- linked glycosylation of SARS-COV-2 S glycoprotein. We investigated that dual-functionalized Ti-IMAC material enable the simultaneous enrichment and separation of neutral and sialyl glycopeptides of a recombinant SARS-CoV-2 S glycoprotein from HEK293, which will eliminate the signal suppression of neutral glycopeptides to sialyl glycopeptides and improve the glycoform coverage of S protein. We have profiled 19 of its 22 potential N-glycosylated sites with 398 unique glycoforms in dual-functional Ti-IMIAC approach that is 1.6-fold of that in conventional HILIC method. We also identified O-linked glycosylation site that was not found in dual-functional Ti-IMIAC approach. In addition, we have also identified mannose-6-phosphate (M6P) glycosylation, which substantially expands the current knowledge of the spike protein’s glycosylation and enables the investigation of the influence of mannose-6-Phosphate on its cell entry.
