TAK285 induced degradation – selectivity profiling in NALM-6 cells

ABSTRACT: The hit compound TAK285 was subjected to full proteome profiling by TMTpro 6-plex to assess its degradation selectivity in NALM-6 cells. TAK285 induced the degradation of the kinase BLK. The compound was further mechanistically dissected as reported with orthogonal assays such as FACS-based CRISPR/Cas9 screens and BioID.

Pharmacological perturbation of the phase-separating protein SMNDC1

Project description:SMNDC1 is an essential splicing factor that, like its better-studied paralog SMN, binds to di-methylated arginines using its Tudor domain. The specific contributions of the SMNDC1 Tudor domain to protein-protein interactions, subcellular localization, and molecular function have not been studied in detail. Here, we perform such analysis and develop first small molecule inhibitors targeting the dimethyl arginine binding pocket of the SMNDC1 Tudor domain. We find that SMNDC1 localizes to phase-separated membraneless organelles that partially overlap with nuclear speckles. This condensation behavior is driven by the unstructured C-terminus, dependent on RNA interaction and can be recapitulated in vitro. Inhibitors of the protein’s Tudor domain drastically alter protein-protein interactions and subcellular localization, causing splicing changes at SMNDC1 dependent genes. These compounds will enable further pharmacological studies on the role of SMNDC1 in the regulation of nuclear condensates, gene regulation and cell identity.

Translatome and Translation Machinery Remodeling by eIF4A Inhibitors Mediates Antitumor Potency.

Project description:Protein synthesis-targeting agents against eIF4A activity, including rocaglates, are actively pursued as anticancer and antiviral therapies. Yet, their full effect on the translational landscape is unknown, especially with regards to up-regulated proteins and drug-activated translation factors that mediate rocaglates’ remarkable anticancer potency. Here, we investigated rocaglate-driven global translational remodeling in cancer cells. Proteomic translatome analysis by TMT-pulse-SILAC revealed an extensive repertoire of rocaglate-inducible proteins that regulate hitherto unrecognized mechanisms of cytotoxicity. As proof-of-concept, we show that GEF-H1 induction activates anti-survival RHOA/JNK signaling. Intriguingly, rocaglate responses persist in eIF4A-depleted cells. Global MATRIX survey of translation machinery adaptations to rocaglates revealed augmented translational activities of the general translation factor eEF1ε1, and the DEAD-box RNA helicase DDX17, which drive rocaglate-specific protein induction and drug response. This original unbiased proteomic interrogation of rocaglate-driven translational reprogramming transforms the current definition of rocaglates as one-dimensional eIF4A inhibitors to comprehensive remodelers of the protein synthesis landscape.

Targeting MCL-1 Causes DNA Damage and Cell Cycle Arrest Independent from Apoptosis Induction

Project description:MCL-1 is a high-priority target due to its dominant role in the pathogenesis and chemoresistance of cancer, yet clinical trials of MCL-1 inhibitors are revealing toxic side-effects. MCL-1 biology is complex, extending beyond apoptotic regulation and confounded by its multiple isoforms, domains of unknown structure and function, and challenges in distinguishing noncanonical activities from the apoptotic response. We find that, in the presence or absence of an intact mitochondrial apoptotic pathway, genetic deletion or pharmacologic targeting of MCL-1 triggers DNA damage and cell cycle arrest. Indeed, the cancer cell susceptibility profile of MCL-1 inhibitors better matches that of anti-proliferative than pro-apoptotic drugs, expanding their potential therapeutic applications, including synergistic combinations, but heightening therapeutic window concerns. Proteomic profiling across cell cycle stages provides a resource for mechanistic dissection and revealed MCM among other MCL-1-interacting nuclear protein complexes that link MCL-1 to the regulation of DNA integrity and cell cycle progression.

A mass spectrometry-based targeted assay for detection of SARS-CoV-2 antigen from clinical specimens

Project description:The COVID-19 pandemic caused by severe acute respiratory syndrome-coronavirus 2 (SARS-CoV-2) has overwhelmed health systems worldwide and highlighted limitations of diagnostic testing. Several types of diagnostic tests including RT-PCR-based assays and antigen detection by lateral flow assays, each with their own strengths and weaknesses, have been developed and deployed in a short time. Here, we describe an immunoaffinity purification approach followed a by high resolution mass spectrometry-based targeted qualitative assay capable of detecting SARS-CoV-2 viral antigen from nasopharyngeal swab samples. Based on our discovery experiments using purified virus, recombinant viral protein and nasopharyngeal swab samples from COVID-19 positive patients, nucleocapsid protein was selected as a target antigen. We then developed an automated antibody capture-based workflow coupled to targeted high-field asymmetric waveform ion mobility spectrometry (FAIMS) - parallel reaction monitoring (PRM) assay on an Orbitrap Exploris 480 mass spectrometer. An ensemble machine learning-based model for determining COVID-19 positive samples was developed using fragment ion intensities from the PRM data. The optimized targeted assay, which was used to analyze 88 positive and 88 negative nasopharyngeal swab samples for validation, resulted in 98% (95% CI = 0.922-0.997) (86/88) sensitivity and 100% (95% CI = 0.958-1.000) (88/88) specificity using RT-PCR-based molecular testing as the reference method. Our results demonstrate that direct detection of infectious agents from clinical samples by tandem mass spectrometry-based assays have potential to be deployed as diagnostic assays in clinical laboratories, which has hitherto been limited to analysis of pure microbial culture

Probing kinase proximity interactome modulation upon drug treatment by miniTurboID proximity labelling

Project description:In a systematic effort to profile kinase inhibitors, which also act as degraders, we identified multiple hit compounds. These were subjected to detailed mechanism of action elucidation including analysis of the perturbed interactome and its effect on degradation. For our first example, LYN, Src inhibitor 3 showed rapid degradation at nanomolar potencies. With BioID we could identify that two E3 ligases CBL and CBL-B are both required for this degradation mechanism, which we validated orthogonally by CRISPR/Cas9 k.o. For the second example, we identified TAK285 to degrade BLK in a γ-secretase dependent manner. We thus performed a two-pronged BioID approach using both BLK as the bait as well as APH1A, a subunit of the γ-secretase complex. We could identify an interaction with multiple components involved in γ-secretase processing for BLK, namely NCTSN and ADAM10. As a third example, we investigated the proximity interactome of RIPK2, upon inhibitor/degrader treatment.

Change of Ranibizumab-induced Human Vitreous Protein Profile in Patients with Proliferative Diabetic Retinopathy Based on Proteomics Analysis

Project description:Background: Preoperative treatment of anti-vascular endothelial growth factor (VEGF) agents is extensively used in proliferative diabetic retinopathy (PDR), but the molecular mechanism is not fully understood. The objective of this research is to observe change of protein profile induced by Ranibizumab (an anti-VEGF agent) in vitreous humor from PDR patients and reveal the effects of anti-VEGF treatment on PDR. Methods: A proteomic method was used to identify differentially expressed proteins in vitreous humor. Untreated PDR patients were defined as PDR group, while those who treated with intravitreal injection of ranibizumab (IVR) were defined as IVR. Gene Ontology (GO) annotation and REACTOME pathways were obtained from DAVID Bioinformatics Resources. Intravitreal level of apolipoprotein C-I (APOC1), serpin peptidase inhibitor clade A member 5 (SERPINA5), tissue inhibitor of metalloproteinases (TIMP2), and keratin 1 (KRT1) were determined by enzyme-linked immuno sorbent assay (ELISA). Results: 339 differentially expressed proteins were identified in response to IVR. The most notable GO annotation describes the altered proteins was “innate immune response”. The most notable REACTOME pathway was “platelet degranulation”. ELISA result showed increased level of APOC1, SERPINA5, KRT1 and a decreased level of TIMP2 in PDR group compared with IVR. Conclusions: In addition to decreasing VEGF level, Ranibizumab is associated with change of human vitreous protein profile in patients with PDR, in which the differential proteins are involved in immune response, platelet degranulation, complement activation etc., suggesting that the effects of VEGF are involved in these signaling pathways.
