Project description:Background and Aim: Crohn’s disease (CD) is a chronic inflammatory disorder of the gastrointestinal tract. Although various biomarkers have been used to predict infliximab (IFX) response in CD, its efficacy in patients with small bowel involvement remains underexplored. This study combined clinical data with serum proteomics to develop prediction models for IFX efficacy at week 14 in small bowel-involved CD. Methods: In this pilot study, 41 patients with small bowel-involved CD treated with IFX between January 2020 and December 2023 at two Chinese hospitals were included. Clinical response and remission at week 14 were assessed using the Crohn’s Disease Activity Index (CDAI). Pre-treatment serum proteomics identified differentially expressed proteins (fold change >1.2, p < 0.05). Predictive models were developed via logistic regression and validated with ROC curve analysis using SPSS 24.0 and R 4.4.0 (p < 0.05). Results: Clinical analysis identified extraintestinal manifestations (EIM), hemoglobin <87.5 g/L, and a history of CD-related surgery as key predictors of primary non-response (AUC = 0.846, 95% CI: 0.715–0.978). Proteomic analysis revealed 13 differentially expressed proteins (individual AUCs: 0.588-0.868). A serum model combining MSN, SAA4, VNN1, and IGFBP5 achieved an AUC of 0.931 (95% CI: 0.845-1.000). Integrating MSN with clinical predictors yielded combined models with AUCs between 0.882 and 0.914; notably, the MSN + CD-related surgery model performed best (AUC = 0.914, 95% CI: 0.829–0.998). Conclusions: The developed clinical, serum, and combined prediction models effectively forecast IFX efficacy in small bowel-involved CD, providing valuable tools for personalized treatment strategies.

Project description:NFU1 is an iron-sulfur (Fe-S) scaffold protein, involved in Fe-S assembly and transfer to a range of mitochondrial metalloproteins. Patients with the NFU1G208C mutation develop pulmonary arterial hypertension (PAH) with 70% penetrance. Rats with NFU1G206C homozygous mutation demonstrated the PAH phenotype showing increased pulmonary vasculature remodeling, right ventricular (RV) hypertrophy, and RV pressure. In the present study, we discovered phenotypic metabolic changes in pulmonary arterial smooth muscle cells (PASMC) from NFU1G206C homozygous mutant rats associated with alterations in the mitochondrial proteome. Quantitative analysis of the mitochondrial proteome showed significant changes in the abundance of 208 proteins involved in various metabolic and antioxidant functions in response to the NFU1 mutation. Our data indicates that the NFU1G206C homozygous mutant rats have decreased expression of complex I and II, which are known to depend on iron-sulfur clusters, and increased expression of complexes III to V, accompanied with a significant decrease in mitochondrial function, pyruvate dehydrogenase (PDH) activity and amplified glycolysis and anabolism in PASMC. The NFU1 mutation produced a dysregulated antioxidant system in the mitochondria which leads to increased levels of reactive oxygen species. Due to alterations in apoptosis regulating proteins, the NFU1G206C cells were found to exhibit high proliferation rates and resistance to apoptosis as compared with the wild type (WT). Finally, the NFU1G206C mitochondrial proteome showed significant abundance changes in proteins that regulate fatty acid (FA) metabolism and exhibited increased FA oxidation compared to WT, suggesting increased FA oxidation compensates for the decreased PDH activity. In conclusion, our data indicates that the NFU1G206C mutation induces a metabolic shift in the PASMC, which results in a hyper-proliferative and apoptosis resistant phenotype and presents a novel cellular model to study PAH.

Project description:Pellicles, a type of biofilm, have gathered a renewed interest in the field of tuberculosis as a structure that mimics some characteristics occurring during M. tuberculosis infection, such as antibiotic recalcitrance and chronicity of infection. In other bacteria, it has been well documented that the second messenger c-di-GMP modulates the transition from planktonic cells to biofilm formation. In this work, we used two shotgun proteomics approaches, a label-free one to identify proteins present at two weeks of pellicle formation, and isobaric labeling to assess the differences in the proteome occurring among pellicles formed by three strains of M. bovis BCG: the parental strain (WT), a previously reported knock out in BCG1419c (∆PDE) gene and a new knock out in BCG1416c (∆DGC) gene, in order to unravel the role played by genes involved in the metabolism c-di-GMP during pellicle mode of growth. Our findings strongly suggest that in M. bovis BCG, c-di-GMP may positively correlate with enhanced tolerance to nitrosative stress and negatively to cell wall permeability, therefore suggesting hypothesis relevant for adaption to tolerance to several antibiotics.

Project description:Background: With the growing availability of entire genome sequences, an increasing number of scientists can exploit oligonucleotide microarrays for genome-scale expression studies. While probe-design is a major research area, relatively little work has been reported on the optimization of microarray protocols. Results: As shown in this study, suboptimal conditions can have considerable impact on biologically relevant observations. For example, deviation from the optimal temperature by one degree Celsius lead to a loss of 44% of differentially expressed genes identified. While genes from thousands of Gene Ontology categories were affected, transcription factors and other low-copy-number regulators were disproportionately lost. Calibrated protocols are thus required in order to take full advantage of the large dynamic range of microarrays. For an objective optimization of protocols we introduce an approach that maximizes the amount of information obtained per experiment. A comparison of two typical samples is sufficient for this calibration. We ensure, however, that optimization results are independent of the samples and the specific measures used for calibration. Both simulations and spike-in experiments confirm an unbiased determination of generally optimal experimental conditions. Conclusions: Well calibrated hybridization conditions are thus easily achieved and necessary for the efficient detection of differential expression. They are essential for the sensitive profiling of low-copy-number molecules. This is particularly critical for studies of transcription factor expression, or the inference and study of regulatory networks. Project description:Elevated temperatures due to global warming seriously threaten crops production. Understanding molecular mechanisms of cellular responses to heat stress will help to improve crop tolerance to high temperature and yield. In this work, we show that deacetylation of non-histone proteins mediated by the rice cytoplasmic histone deacetylase HDA714 is required for plant tolerance to heat stress. HDA714 expression and protein accumulation are induced by heat stress. HDA714 loss-of-function affects specifically plant response to heat (42°C) while its over-expression enhances plant tolerance to the stress. Interestingly, heat stress led to decreases of overall protein lysine acetylation in rice plants, which depends on HDA714 function. HDA714-mediated deacetylation of metabolic enzymes stimulates glycolysis under heat stress. In addition, HDA714 protein is found within heat-induced stress granules (SGs), many identified rice SG proteins show lysine acetylation at normal temperature (25 °C), which is augmented in hda714 mutants. Finally, HDA714 interacts with and deacetylates several SG proteins and HDA714 loss-of-function impairs SG formation. Collectively, these results indicate that HDA714-mediated cellular protein lysine deacetylation responds to heat stress, affects metabolic activities, regulates SGs formation, and confers heat tolerance in rice plants.

Project description:Objective: To investigate the treatment and mechanism of lanthanum hydroxide on hyperphosphate-induced vascular calcification in chronic renal failure. Methods: Develop a rat model of CKD hyperphosphatemia. Rats were randomly allocated to the model, lanthanum hydroxide, lanthanum carbonate, Calcium carbonate groups. Determination of serum biochemical indicators and the determination of pathological analysis of kidney tissue, Von Kossa staining and CT scan on the aortic vessels. The proteomic analysis of aortic tissue in Vivo. A calcified VSMCs model was established. The calcium content and ALP activity were measured. RT-PCR measures the mRNA expression level of SM22α, Runx2, BMP-2 and TRAF6. Western Blot measures the protein expression level of SM22α, Runx2, BMP-2, TRAF6 and NF-κB. Results: Through the detection of serum biochemical indicators and pathological analysis of kidney tissue, it can be summaryed that lanthanum hydroxide has the effect of delaying the progression of renal failure and protecting renal function. We found that the administration of lanthanum hydroxide delayed the development of vascular calcification induced by hyperphosphatemia in CKD. It can be concluded that lanthanum hydroxide may affect vascular calcification through the NF-κB pathway. , To deal with Lanthanum chloride (LaCl3) inhibited phosphate induced calcification, osteo-/chondrogenic transdifferentiation, and NF-κB signaling in cultured VSMCs. Lanthanum hydroxide significantly reduces the expression of Runx2, BMP-2, TRAF6 and NF-κB. Conclusion: Lanthanum hydroxide has a protective effect on the kidneys, and can delay the development of vascular calcification by reducing serum phosphorus concentration.

Project description:The mitochondria play a vital role in controlling cell metabolism and regulating crucial cellular outcomes. We previously demonstrated that chronic inhibition of the mitochondrial complex III in rats by Antimycin A (AA) induced pulmonary vasoconstriction. On the metabolic level, AA-induced mitochondrial dysfunction resulted in a glycolytic shift that was reported as the primary contributor to pulmonary hypertension pathogenesis. However, the regulatory proteins driving this metabolic shift with complex III inhibition are yet to be explored. Therefore, to delineate the mechanisms, we followed the rat lung mitochondrial proteomics. Rats treated with the complex III inhibitor, Antimycin-A for up to 24 days, showed a disturbed mitochondrial proteome with significant changes in 28 proteins (p<0.05). We observe a time-dependent decrease in the expression of key proteins that regulate fatty acid oxidation, the tricarboxylic acid cycle, electron transport chain, and amino acid metabolism, indicating diminished mitochondrial function. We also found a significant dysregulation in proteins that control protein import, and the clearance and detoxification of oxidatively damaged peptides via proteolysis and mitophagy. This could lead to the onset of mitochondrial toxicity due to the misfolded protein's stress. We conclude that chronic inhibition of the mitochondrial complex III attenuates mitochondrial function by disruption of global mitochondrial metabolism. This potentially aggravates cellular proliferation by initiating a glycolytic switch and thereby leading to pulmonary hypertension.

Project description:Pathogen attack can increase plant levels of reactive oxygen species (ROS), which then act as signaling molecules activating plant defense. Elucidating these processes is crucial to understanding the redox signaling pathways in plant defense responses. By an iodo TMT–based quantitative proteomic approach, we mapped 4,292 oxidized cysteine sites in 2,808 proteins in rice leaves. Oxidized proteins were involved in gene expression, peptide biosynthetic processes, stress responses, ROS metabolic processes, and translation pathways. Magnaporthe oryzae infection led to increased oxidation modification levels of 531 cysteine sites in 454 proteins, including many transcriptional regulators and ribosomal proteins. Ribo-seq analysis revealed that the oxidation modification of ribosomal proteins promoted the translational efficiency of many mRNAs involved in defense response pathways, thereby affecting rice immunity. Our results suggest that increased oxidative modification of ribosomal proteins in rice leaves promotes cytosolic translation, revealing a novel function of post-translational modifications. Furthermore, Wthee identified oxidation-sensitive plant proteins, which identified here provided a valuable research resource of research on protein redox regulation and could guide future mechanistic studies. Our results suggest that increased oxidative modification of ribosomal proteins in rice leaves promotes cytosolic translation, revealing a novel function of post-translational modifications.
