Multiproxy approach to Middle Palaeolithic bone tools using zooarchaeology, taphonomy, palaeoproteomics, traceology and experimental archaeology: first application to Biache-Saint-Vaast (northern France, MIS 7)

ABSTRACT: Here we propose a multidisciplinary approach for studying ancient bone tools, investigating 1/ the potential choice of raw material, to clarify 2/ the function and use of these artefacts. Applied to the bone tools collection of Biache-Saint-Vaast (BSV, Pas-De-Calais), this approach intends to provide stronger inputs on Neanderthal’s behaviour in the context of northern France.

Tryps-IN: A streamlined palaeoproteomics workflow enables ZooMS analysis of 10,000-year-old petrous bones from Jordan rift-valley

Project description:Poor preservation of collagen in dry and/or arid environments has hindered the application of Zooarchaeology by mass spectrometry (ZooMS) analysis in many regions of the world. As a result many zooarchaeological investigations have relied exclusively on morphological assessment of fragmentary remains due to the inadequate preservation of biomolecules. The climatic conditions of Southwest Asia include extreme temperature fluctuations unconducive to preservation of proteins and DNA. We performed zooarchaeological analysis of remains from the 10,000-year-old site of Shkārat Msaied in Jordan and sub-sampled twenty-eight petrous bones, the hardest bone in the mammalian skeleton, for species identification by ZooMS. Using an unconventional and simplified extraction protocol we call Tryps-IN, in which digestion was performed without removal of the demineralising EDTA, we taxonomically identified several fragments, outperforming an established ZooMS work-flow. A subset of identifications was subsequently confirmed using liquid chromatography coupled to tandem mass spectrometry (LC-MS/MS) protein sequencing. The new methodology presented here opens the possibility of further bioarchaeological investigation of other fragmentary faunal assemblages within this region of archaeological significance.

Palaeoproteomics gives new insight into southern african early pastoralism

Project description:The advent of domestication is a major step that transformed the subsistence strategies of past human societies. In Africa, domestic caprines (sheep and goat) were introduced in the north-eastern part of the continent from the Near East more than 9000 years ago. However, their diffusion southwards was slow. They were thought to have made their first appearance in the southern part of the continent ca. 2000 years ago, at a few Later Stone Age sites, including Leopard Cave (Erongo region, Namibia), which provided the oldest directly dated remains assigned to sheep or goat on the basis of morphology of bones and teeth. However, similarities in morphology between these two domesticated caprine species and between them and small wild antelopes, as well as the high fragmentation of the sites osteological remains which alter their initial morphology, raised questions about the species attribution. In this paper, we report species identification of the Leopard Cave remains using palaeoproteomics, a method that uses protein markers in bone and tooth collagen to achieve taxonomic identification of archaeological remains. We also report new direct radiocarbon dates. Wild antelope remains from museum collections were used to enrich the available protein record and propose de novo type I collagen sequences. Our results demonstrate that the remains morphologically described as domesticates actually belong to a wild antelope species and that domestic caprines first appeared at Leopard Cave 1500 years later than previously thought. This study illustrates that the use of palaeoproteomics coupled to direct radiocarbon dates is particularly suited to complement classic zooarchaeological studies, in this case concerning the arrival of the first herding practices in arid environments.

Palaeoproteomics confirm earliest domesticated sheep in southern Africa ca. 2000 BP

Project description:We use ZooMS to obtain secure species identifications of key specimens of early domesticated fauna from South Africa, dating to ca. 2000 BP. Because it can be difficult to distinguish between fragmentary remains of early domesticates (sheep) and similar-sized local wild bovids (grey duiker, grey rhebok, springbok) based on morphology alone, we explore the use of biomolecular methods to make these distinctions. As well as the traditional method of analysing bone fragments, we show the utility of minimally destructive sampling methods such as PVC eraser and polishing films for successful ZooMS identification. We also show that collagen extracted more than 25 years ago for the purpose of radiocarbon dating can yield successful ZooMS identification. Our study demonstrates the importance of developing appropriate regional frameworks of comparison for future research using ZooMS as a method of biomolecular species identification on archaeological faunal assemblages. We confirm that the specimen from the site of Spoegrivier dated to 2105±65 BP is indeed a sheep. This is the earliest directly dated evidence of domesticated animals in southern Africa.

Palaeoproteomic identification of a whale bone tool from Bronze Age Heiloo, the Netherlands

Project description:We use palaeoproteomic analysis to obtain the taxonomic identification of an exceptional bone tool from a Bronze Age site near Heiloo, the Netherlands. ZooMS, SPIN and a conventional MaxQuant database search were employed to narrow down the species the tool belonged to. Here, only the LC-MS/MS raw data and MaxQuant analysis are stored. Palaeoproteomic investigation of archaeological sediments associated with ochre use in the Middle Stone Age of southern Africa

Project description:Several ochre-rich sediment samples, dating back to approximately 60 ka, from the Howiesons Poort layers at Klipdrift Shelter, South Africa, were analyzed using palaeoproteomics. The objective was to investigate the presence of protein residues to understand better the function and significance of ochre-bearing surfaces within the Middle Stone Age context of southern Africa. Our analysis identified type I collagen proteins matching those of the common eland (Taurotragus oryx) in two samples. These findings, considered alongside existing evidence of pigment use, suggest that mixing eland-derived proteins with ochre may have served both practical and symbolic purposes. To our knowledge, this study represents one of the earliest efforts to recover ancient proteins from legacy sediment samples and to explore the association between ochre and animal-derived biomolecules in deep prehistory.

Species identification of early colonial bone artefacts excavated from Pyrmont, Australia, by mass spectrometric identification of collagen peptides

Project description:Zooarchaeology by Mass Spectrometry (ZooMS) is a rapidly developing and increasingly utilised peptide mass fingerprinting (PMF) technique that analyses Collagen 1A1 and 1A2 marker peptides for the genus- or species-level identification of fragmentary bones in the archaeological record. Traditionally, this analysis is performed using matrix-assisted laser desorption/ionisation time-of-flight mass spectrometry (MALDI-ToF-MS) to identify characteristic m/z values of known marker peptides. Here we present data on the application of a modified ZooMS approach, using nanoflow liquid chromatography – tandem mass spectrometry proteomics, to the analysis of a collection of six early colonial Australian (early to mid-19th Century CE) bone artefacts excavated from a site in Pyrmont, Sydney, Australia in 2017. We were successfully able to identify characteristic marker peptides for bovine COL1A1 and COL1A2 in all six artefacts.

COL1A2 Barcoding: Bone Species Identification via Shotgun Proteomics

Project description:Species identification of fragmentary bones remains a challenging task in archeology and forensics. A species identification method for such fragmentary bones that has recently attracted interest is the use of bone collagen proteins. We developed a method similar to DNA barcoding that reads collagen protein sequences in bone and automatically determines the species by performing sequence database searches. We tested our method using bone samples from 30 vertebrate species ranging from mammals to fish.

Palaeoproteomics (COL1) of Chelonia mydas and Caretta caretta

Project description:We applied nanoscale liquid chromatography-tandem mass spectrometry (nanoLC-MS/MS) in four Caretta caretta reference specimens in order to resolve missing positions in the existing Type I collagen (COL1) sequence. Glycosylation Patterns on Collagen α1(I) and Collagen α2(I) resemble a lock and key arrangement

Project description:Col1 from the skins of 4 animals (cow, deer, goat and sheep) were purified, then used mass spectrometry and proteomic techniques to identify lysines that were oxidised, galactosylated, glucosylgalactosylated, or glycated in its ma-ture sequence. We found 18 out of the 38 lysines in collagen type 1α1, (Col1A1) and 7 of the 30 lysines in collagen type 1α2 (Col1A2) were glycosylated. Six of these modifications had not been reported before, and included a lysine involved in cross linking collagen molecules. Mapping the positions of these modifications on the ColA1 and Col1A2 sequences showed they were complimentary and resembled a lock and key arrangement.
