Project description:In this project, 4T1 parental cells (4T1/WT) were exposed to increasing concentrations of epirubicin (EPB) to establish a novel multi-drug resistant CSC-like breast cancer cell line (4T1/EPB). The ubiquitinated proteins were enriched from 4T1/WT or 4T1/EPB derived cell lysate using a-Al2O3-Vx3 nanoparticles to produce the covalently linked product UPs nanovaccine. Label-free LC-MS/MS mass spectrometry was used to detect the type and amount of enriched proteins of UPs from the 4T1/WT cells and the 4T1/EPB cells.

Project description:Background: the transcription of tumor mutations from DNA into RNA has implications for biology, epigenetics and clinical practice. It is not clear if mutations are in general transcribed and, if so, at what proportion to the wild-type allele. Here, we examined the correlation between DNA mutation allele frequency and RNA mutation allele frequency. Methods: we sequenced the exome and transcriptome of tumor cell lines with large copy number variations, identified heterozygous single nucleotide mutations and absolute DNA copy number, and determined the corresponding DNA and RNA mutation allele fraction. Results: we found that 99% of the DNA mutations in expressed genes are expressed as RNA. Moreover, we found a high correlation between the DNA and RNA mutation allele frequency. Exceptions are mutations that cause premature termination codons and therefore activate nonsense-mediated decay. Beyond this, we did not find evidence of any wide-scale mechanism, such as allele-specific epigenetic silencing, preferentially promoting mutated or wild-type alleles. Conclusion: taken together, our data strongly suggest that genes are equally transcribed from all alleles, mutated and wild-type, and thus transcribed in proportion to their DNA allele frequency.

Project description:The 4T1 cells were labeled with BxxP via HA-PCN nanozyme as described above. After washing 5 times with PBS, cells were collected and lysed in RIPA buffer containing 1 % (v/v) Protease inhibitor cocktail (ThermoFisher Scientific) and 1 % (v/v) PMSF under bath-sonication, followed by centrifugation for 10 minutes at 4 ℃ to remove cell debris. Before the enrichment experiment, Pierce streptavidin magnetic beads (ThermoFisher Scientific) were washed twice with RIPA buffer for 2 minutes. The 400 μg samples were mixed with 50 μL beads slurry with rotation for 2 hours at 4 ℃, followed by washing twice with 1 mL RIPA buffer for 2 minutes, once with 1 mL 1 M KCl for 2 minutes, once with 1 mL 0.1 M Na(2)CO(3) for 2 minutes, once with 1 mL 2 M urea (pH=7.5) for 2 minutes, twice with RIPA buffer for 2 minutes []. Before enrichment, 100 μL cell lysis was packed as the input sample. For the western blotting analysis, the labeled proteins were eluted from the beads by boiling with protein loading buffer containing 20 mM dithiothreitol (DTT, ThermoFisher Scientific) and 2 mM biotin.

Project description:Analysis of uPA regulation of 4T1 tumor growth at gene expression level. The hypothesis tested in the present study was that overexpression of uPA in 4T1 tumor influence the tumor growth and metastasis related cell signaling pathway. 4T1 cells were stably transduced by lentiviral vector expressing mouse uPA or empty vector. After day 7 of inoculation of 4T1 cells into fatpad of Balb/c mice. Total RNA was extracted from tumor samples (triplicate) using Qiagen total RNA isolation kit. The Illumina MouseWG-6 v2.0 Expression BeadChip (Illumina, Wallingford, CT) was used for gene expression. The raw data from the fluorescence intensity measurements of each array experiment was processed using GeneSpringGX v.11.0 software (Agilent, Santa Clara, CA). Statistical analysis, fold change calculations, and hierarchical clustering of the data were also performed in GeneSpring software. Genes that expressed significantly differently with more than 1.5-fold change and a p-value of <0.05 with respect to controls were taken into consideration. Gene expression data were further validated by qRT-PCR analysis. Pathway analysis was performed by MetaCore software (GeneGo, Inc, St. Joseph, MI).

Project description:Via aerobic glycolysis-Warnburg effect, cancer cells can convert 85-90% of glucose they acquire to lactic acid, which is thus ubiquitously abundant in solid tumor environment. We also observed that lactic acid effectively rescues cancer cells from glucose staration. In order to understand the biological function of lacitc acid, we did the microarrays. murine breast cancer 4T1 cells were incubated in RPMI-1640 containing 3mM glucose and 20mM lactic acid for 1 day, 3 days, 4 days, 5 days, 7 days, 9 days and 11 days. 4T1 cells were incubated in RPMI-1640 containing 3mM glucose as control. We extracted the RNA and hybridized on the microarrays. We sought to obtain temporal genes that prolonged the cell life with lactic acid during the glucose starvation.

Project description:Native RNA immunoprecipitation of Cnot7-bound transcripts. Abstract: Accumulating evidence supports the role of an aberrant transcriptome as a driver of tumor cell metastatic potential. Deadenylation is a general regulatory node for post-transcriptional control by microRNAs and other determinants of RNA stability. We show here that CCR4-NOT subunit CNOT7 is a deadenylase-dependent driver of tumor cell autonomous metastatic potential. Metastasis promotion by CNOT7 is dependent on contact with CNOT1 and TOB1. We further show TOB1 independently drives metastasis. RNA-immunoprecipitation and integrated transcriptome wide analyses reveal that CNOT7-regulated transcripts are enriched for a tripartite 3’UTR motif bound by RNA-binding proteins known to complex with CNOT7, TOB1, and CNOT1. Collectively, our data support a model of CNOT7, TOB1, CNOT1, and RNA-binding proteins collectively exerting post-transcriptional control on a metastasis suppressive transcriptional program to drive tumor cell metastasis. 48 total samples, 4-5 biological replicates, two forms of control: input samples and vector controls

Project description:Stat3 has been acknowledged as an oncogene that has dual protumorigenic activity in a cell-intrinsic way, by promoting cancer cell proliferation and survival and in a paracrine mode, acting as suppressor of immune cell attack. We demonstrated that Stat3 silencing with a small interfering RNA (siRNA) induced a senescence program in Stat3-addicted cancer cells and leads to the production of a senescence associated secretory phenotype (SASP) that has several antitumor properties. The composition of the SASP induced by Stat3 silencing is poorly characterized. The goal of the project was to analyze the protein content in the secretome released by the mouse breast cancer cell line 4T1 after Stat3 silencing with a small interfering RNA.
