Project description:In this experiment we measured the transcriptional response of ten tomato cultivars when infected by the plant-parasitic nematode M. incognita. The ten cultivars showed differential levels of susceptibility to M. incognita infection. Ten-days old plants were exposed to nematodes and harvested 1, 2, 3, 4, 7, or 10 days post infection. Galls or representative uninfected tissues were harvested and used for RNA sequencing. The data was used to investigate the link between susceptibility to M. incognita infection and gene expression in tomato.

Project description:Investigation of comprehensive gene expression level changes in male strobili of sterile mutant, compared to the fertile plant. We designed a new custum array derived from ESTs of Cryptomeria japonica for this study. Male strobili of C. japonica were collected from Toyama 1 half-sib F2 pedigree. Toyama 1 male-sterile mutant was first reported in Saito, M. , H. Taira, and Y. Furuta (Journal of Forest Research 3(3):167-173). Microarray studies using both individual samples and pooled samples were performed. Total RNA was extracted from male strobili at four developmental stages derived from each seven fertile and male-sterile trees as individual samples. Pooled RNA samples were prepared from four to eight different fertile and sterile plants at three developmental stages.

Project description:Pollen tubes extend through pistil tissues and are guided to ovules where they release sperm for fertilization. Although pollen tubes can germinate and elongate in a synthetic medium, their trajectory is random and their growth rates are slower compared to growth in pistil tissues. Furthermore, interaction with the pistil renders pollen tubes competent to respond to guidance cues secreted by specialized cells within the ovule. The molecular basis for this potentiation of the pollen tube by the pistil remains uncharacterized. We used a surgical procedure to obtain large quantities of uncontaminated pollen tubes that grew through the pistil and defined their transcriptome by microarray analysis. We also characterized the transcriptome of in vitro-grown pollen tubes (for 0.5hours or 4hours) and dessicated mature pollen in Arabidopsis. Experiment Overall Design: Pollen and pollen tubes were collected as described in the protocols section for RNA extraction and hybridization on Affymetrix ATH1 Genechip microarrays.

Project description:In sexual reproduction, a proper communication and cooperation between male and female organs and tissue are essential for male and female gametes to unite. In flowering plants, female sporophytic tissues and gametophyte direct a male pollen tube towards an egg apparatus, which consists of an egg cell and two synergid cells. The cell-cell communication between the pollen tube and the egg apparatus, such as the reception of a signal from the egg apparatus at the pollen tube, makes the tip of pollen tube rapture to release the sperm cell. To isolate male factors involved in the interaction between a pollen tube and an egg apparatus, we focused on receptor-like kinases (RLKs), which are extensively diversified in the flowering plant lineage to comprise a large monophyletic gene family. Approximately 620 members were found in the Arabidopsis thaliana genome. Expression patterns of 558 RLKs were analyzed using an Affymetrix ATH1 microarray of A. thaliana. We focused on two RLKs, ANXUR1 (ANX1) and ANXUR2 (ANX2), and characterized their function. Here we report that pollen tubes of anx1/anx2 ruptured before arriving at the egg apparatus, suggesting that ANX1 and ANX2 are male factors controlling pollen tube behavior with directing rupture at proper timing. Furthermore, ANX1 and ANX2 were the most closely related paralogs to a female factor FERONIA/SIRENE controlling pollen tube behavior expressed in synergid cells. Our finding shows that the coordinated behaviors of female and male reproductive apparatuses are regulated by the sister genes, whose duplication might play a role in the evolution of fertilization system in flowering plants. Experiment Overall Design: Arabidopsis thaliana Col-0 was grown at 18°C for 8 hr in the dark and at 22°C for 16 hr in the light. To collect germinated pollen with pollen tubes, opened flowers were touched to cellophane layered on the pollen germination medium containing 13.5% sucrose, 10 mM CaCl2, 0.4 mM boric acid, 1 mM KCl, 0.001% myo-inositol, and 0.6% agarose. The released pollen was incubated at 25°C for 6 hr in the dark. For collection of seedlings, seeds were sown on Murashige-Skoog medium containing 1x Murashige and Skoog Plant Salt Mixture (Wako), 1x Gamborgâs vitamin solution (Wako), 1% sucrose, and 0.8% agar. Seedlings including roots with one or two rosette leaves were collected for RNA extraction. RNA was extracted with Isogene (Nippon Gene), precipitated with LiCl, and further purified with RNeasy. The ATH1 genechip (Affymetrix) was used for expression analysis using 10 µg each of total RNA following the manufacturer's instructions. Array data were processed and analyzed with the GCOS1.2 program (Affymetrix) and Excel 2004 (Microsoft). Hybridization with germinating pollen RNA was duplicated and the results were compared to that with seedling RNA.

Project description:Ethylene receptor protein quantification is essential to study their functions, but is impaired by low resolutive tools such as antibodies that are mostly nonspecific. Here we report a proteomic method that enables the quantification of all tomato ethylene receptors, which can be applied to other organisms. Testing this method, we found that “Never-Ripe” tomatoes stay orange while a mutated receptor accumulated at ripening, further blocking the ethylene signal .

Project description:The green leaf volatiles (GLVs) Z-3-hexen-1-ol (Z3-HOL) and Z-3-hexenyl acetate (Z3-HAC) are airborne infochemicals released from damaged plant tissues that induce defenses and developmental responses in receiver plants, but little is known about their mechanism of action. We found that Z3-HOL and Z3-HAC induce similar but distinctive physiological and signaling responses in tomato seedlings and cell cultures. In seedlings, Z3-HAC showed a stronger root growth inhibition effect than Z3-HOL. In cell cultures, the two GLVs induced distinct changes in MAP kinase activity and proton fluxes as well as rapid and massive changes in the phosphorylation status of proteins within five minutes. Many of these phosphoproteins are involved in reprogramming the proteome from cellular homeostasis to stress and include pattern recognition receptors, a receptor-like cytoplasmic kinase, MAPK cascade components, calcium signaling proteins, and transcriptional regulators. These are well-known components of damage-associated molecular pattern (DAMP) signaling pathways. These rapid changes in the phosphoproteome may underly the activation of defense and developmental responses to GLVs. Our data provide further evidence that GLVs function like DAMPs and indicate that GLVs coopt DAMP signaling pathways.

Project description:Systemin was identified in 1991 as the first plant signaling peptide, and is required for defense against insect herbivores and necrotrophic pathogens in tomato plants. Systemin was first conceived as a hormone-like, long-distance messenger mediating the activation of systemic defense responses far from the site of insect attack. It was later shown to rather act as a phytocytokine, amplifying the local wound response for production of downstream signals resulting in defense gene activation in distal tissues. Systemin perception and signaling rely on the systemin receptor SYR1. However, SYR1-dependent signaling, and how systemin signaling differs from other peptide-mediated signaling pathways, is largely unknown. Here we used a Solanum peruvianum suspension cell culture to analyze phospho-proteomic responses triggered by 10 nM systemin. Samples were analyzed in a time series of 0, 1, 2, 5, 15, and 45 min after systemin treatment. To identify systemin-specific events a mutant cell culture lacking the SYR1 systemin receptor was analyzed in parallel. The experiment was performed in six biological replicates.
