Project description:Severe eosinophilic asthma is characterized by chronic airway inflammation, oxidative stress and elevated proinflammatory cytokines, especially IL-5. Mepolizumab and benralizumab are both humanized IgG antibodies directed against IL-5 signaling, directly acting on eosinophils count. Together with the complexity of severe asthma classification and to the patient selection for the targeted treatment, there is also the urgency to clarify the follow-up of therapy to identify biomarkers, in addition to eosinophils, for the optimal duration of treatment, persistence of effectiveness and safety. To this purpose, here we performed a follow-up study by differential proteomic analysis on serum samples after 1 month and 6 months of both therapies and sera from healthy patients. Statistical analysis by PCA and heatmap analyses were performed, and identified proteins were used for enrichment analysis by MetaCore software. Analysis highlights 82 differences among all considered conditions. In particular, 30 referred to benralizumab time points (T0, T1B, T6B) and 24 to mepolizumab time points (T0, T1M, T6M) analyses. t-SNE and heatmap analyses evidences as the differential serum protein profile at 6 months of both treatments is more similar to that of the healthy subjects. Among the identified proteins, APOAI, APOC-II and APOC-III are up-regulated principally after six months of benralizumab treatment, plasminogen is up-regulated after six months of both treatments and ceruloplasmin, up-regulated already after 1 month of benralizumab, become higher after 6 months of mepolizumab. By enrichment analysis, identified proteins were related to lipid metabolism and transport, blood coagulation and ECM remodelling.

Project description:Proteogenomics is an increasingly common method for species identification as it allows for rapid and inexpensive interrogation of an unknown organism’s proteome – even when the proteome is partially degraded. The proteomic method typically uses tandem mass spectrometry to survey all peptides detectable in a sample that frequently contains hundreds or thousands of proteins. Species identification is based on detection of a small numbers of species-specific peptides. Genetic analysis of proteins by mass spectrometry, however, is a developing field, and the bone proteome, typically consisting of only two proteins, pushes the limits of this technology. Nearly 20% of highly confident spectra from modern human bone samples identify non-human species when searched against a vertebrate database – as would be necessary with a fragment of unknown bone. These non-human peptides are often the result of current limitations in mass spectrometry or algorithm interpretation errors. Consequently, it is difficult to know if a “species-specific” peptide used to identify a sample is actually present in that sample. Here we evaluate the causes of peptide sequence errors and propose an unbiased, probabilistic approach to determine the likelihood that a species is correctly identified from bone without relying on species-specific peptides.

Project description:Salinity stress poses a significant risk to agricultural yield and productivity. Therefore, elucidation of plant salt-response mechanisms has become essential to identify stress-tolerance genes. In the present study, two pearl millet genotypes with contrasting salt-tolerance showed differential morpho-physiological and proteomic responses under 150 mM NaCl, and the genotype IC 325825 could withstand salt-stress better than IP 17224. The salt-tolerance potential of IC 325825 was associated with its ability to maintain ionic, osmotic balance and membrane integrity under stress. The IC 325825 exhibited better growth under salinity as compared to IP 17224 due to higher expression of C4 photosynthesis enzymes, efficient antioxidant system, and lower Na+/K+ ratio. Comparative proteomics analysis revealed greater metabolic perturbation in IP 17224 under salinity, in contrast to IC 325825 that harbored pro-active stress-responsive machinery, allowing its survival and better adaptability under salt-stress. The differentially expressed proteins were in-silico characterized for their functions, subcellular-localization, pathway/ interaction analysis, and relative transcript levels. This study has provided novel insights into salinity stress adaptive mechanisms in pearl millet, demonstrating the power of proteomics-based approaches. The critical proteins identified in the present study could be further explored as potential objects for increasing salt-tolerance in sensitive crop plants.

Project description:We introduce IC-FPOMP (in-cell fast photochemical oxidation of MPs), a method enabling in situ footprinting of IMPs within live cells. IC-FPOMP generates reactive oxygen radicals from several precursors nearby the membrane. We achieve high-throughput and rapid footprinting of IMPs. IC-FPOMP of two human IMPs (human glucose transporter-hGLUT1 and human gamma glutamyl carboxylase-hGGCX) were successful, providing comprehensive footprinting of both the transmembrane and extramembrane regions. IC-FPOMP offers insights on IMP structure-function relationships in cell for the first time, facilitating drug discovery.

Project description:Museums displaying artifacts of the human struggle against oppression are often caught in their own internal struggle between presenting factual and unbiased descriptions of their collections, or relying on testament of survivors. Often this quandary is resolved in favor of what can be verified, not what is remembered. However, with improving instrumentation, methods and informatic approaches, science can help uncover evidence able to reconcile memory and facts. Following World War II, thousands of small, cement-like disks with numbers impressed on one side were found at concentration camps throughout Europe. Survivors claimed these disks were made of human cremains, museums erred on the side of caution – without documentation of the claims, was it justifiable to present them as fact? The ability to detect species relevant biological material in these disks could help resolve this question. Proteomic mass spectrometry of five disks revealed all contained proteins, including collagens and hemoglobins, suggesting they were made, at least in part, of animal remains. A new protein/informatics approach to species identification showed that while human was not always identified as the top contributor, human was the most likely explanation for one disk. To our knowledge, this is the first demonstration of protein recovery from cremains.

Project description:Echinoderms, possessing outstanding regenerative capability, provide unique model system for the study of the response to injury. However, there is little known about the proteomic composition of coelomic fluid, an important biofluid circulating through the whole body and reflecting an overall biological status of the organism. In this study, we used LC-MALDI tandem mass spectrometry to characterize proteome of cell-free coelomic fluid of starfish Asterias rubens and follow the changes occurring in response to puncture wound and blood loss. Our study demonstrated significant changes of CF proteome during the first hours after injury and presented a series of candidate proteins involved in early response to injury, providing interesting targets for future functional studies.

Project description:Gambogic acid (GA) is an anti-cancer agent in phase Ⅱb clinical trial in China. In HeLa cells, GA inhibited cell proliferation, induced cell cycle arrest at G2/M phase and apoptosis, as showed by results of MTT assay and flow cytometric analysis. Possible target-related proteins of GA were searched using comparative proteomic analysis (2-DE) and 9 proteins at early (3 h) stage together with 9 proteins at late (24 h) stage were found. Vimentin was the only target-related protein found at both early and late stage. Results of both 2-DE analysis and Western blotting assay suggested cleavage of vimentin induced by GA. MS/MS analysis of cleaved vimentin peptides indicated possible cleavage sites of vimentin at or near aa51 and aa425. Results of targeted proteomic analysis showed that GA induced change in phosphorylation state of the vimentin head domain (aa51-64). Caspase inhibitors could not abrogate GA-induced cleavage of vimentin. Over-expression of vimentin ameliorated cytotoxicity of GA in HeLa cells. The GA-activated signal transduction, from p38 MAPK, heat shock protein 27 (HSP27), vimentin, dysfunction of cytoskeleton, to cell death, was predicted and then confirmed. Results of animal study showed that GA treatment inhibited tumor growth in HeLa tumor-bearing mice and cleavage of vimentin could be observed in tumor xenografts of GA-treated animals. Results of immunohistochemical staining also showed down-regulated vimentin level in tumor xenografts of GA-treated animals. Furthermore, compared with cytotoxicity of GA in HeLa cells, cytotoxicity of GA in MCF-7 cells with low level of vimentin was weaker while cytotoxicity of GA in MG-63 cells with high level of vimentin was stronger. These results indicated the important role of vimentin in the cytotoxicity of GA. The effects of GA on vimentin and other epithelial-to-mesenchymal transition (EMT) markers provided suggestion for better usage of GA in clinic.

Project description:We developed and validated ‘HIT-MAP’ (High-resolution Informatics Toolbox in MALDI-MSI Proteomics), an open-source bioinformatics workflow using peptide mass fingerprint analysis and a dual scoring system to computationally assign peptide and protein annotations to high mass resolution MSI datasets, and generate customisable spatial distribution maps. The uploaded files are an example dataset for the HiTMaP proteomics search engine, designed for MALDI-imaging proteomics annotation. The example data files contain one bovine lens tissue section and one mouse brain tissue section. The ID folder contains the protein/peptide identification result for each tissue segment, and the summary folder contains the protein cluster images.

Project description:The origin of cells involved in regeneration in Echinoderms is an open question till now. Most experimental data support the process of transdifferentiation as the main mechanism, although the activity of progenitor/stem cells is also considered. The renewal of coelomocytes, the cells which occupy the coelomic cavity in Asterias rubens is an example of physiological regeneration. Although it is considered that coelomic epithelium is the main source of coelomocytes, many details of this process remain unclear. In this study, we provide evidence of the origin of several types of coelomocytes in A. rubens from the coelomic epithelium, with particular emphasis on small undifferentiated cells. The concept of a pool of marginal coelomocytes is introduced as cells sequestered on the surface of the coelomic epithelium and characterized by a special cellular composition. Proteomic analysis by LC-MALDI TOF/TOF MS identified in total 403 proteins in coelomocytes (COE), coelomic epithelium (CE) and coelomic epithelium subpopulation enriched with undifferentiated cells (CEW). Proteins common and associated with each cell pool were revealed and the intermediate status of cells on the border of coelomic epithelium and coelom was confirmed. The potential players involved in regenerative processes were identified.
