Project description:This study showcases the application of metaproteomics to generate a comprehensive proteomic profile from municipal wastewater. We developed a streamlined sample preparation protocol and a data-processing pipeline that integrates de novo sequencing to customize large public sequence databases for in-depth metaproteomic analysis. Wastewater samples collected over three months from two urban locations revealed a diverse range of microbes, including common gut bacteria and opportunistic pathogens. Furthermore, approximately 200 human proteins were identified, including potential health and disease biomarkers such as immunoglobulins, uromodulin, and cancer-associated markers.

Project description:Recent and ongoing studies evidence that certain LED lights, suitable for illuminating the urban fabric, avoiding primary colours such as blue, green, and red, may halt the biological colonization on stone monuments, mainly caused by algae and cyanobacteria forming subaerial biofilms (SABs). However, the light-triggered mechanisms that cause changes in the growth of the phototrophic species is so far unknown. An environmental proteomic approach could shed light on this aspect, providing information on the changes on SAB’s metabolism under the stress inflicted by different ornamental lighting. Here, laboratory-made SABs mainly composed of Chlorophyta, and at lesser extent Streptophyta and Cyanophyta, were subjected to three lighting conditions for monuments: cool white, warm white and, amber+green (with biostatic effect and under trial) A control without light (i.e., darkness) was also included for comparison. Cool white and warm white illumination severely affected SAB’s proteome reducing their total peptide identifications being the extent of this reduction dependent on the organisms’ genera. The photo-damaging effect of amber+green on the biofilm metabolism was clarified, revealing its negative impact on the photosystems I and II and antenna pigments production, and its triggering effect on the protein metabolism (synthesis, folding, and degradation). This research provides for the first-time a thorough description of the proteomic changes induced by lighting on SABs colonising illuminated monuments in urban areas. The insights gained will help to better design the lighting of monuments, with the inclusion of ornamental lighting as one of the elements to be taken into account in the preventive conservation of the built heritage.

Project description:The increased urban pressures are often associated with specialization of microbial communities. Microbial communities being a critical player in the geochemical processes, makes it important to identify key environmental parameters that influence the community structure and its function.In this proect we study the influence of land use type and environmental parameters on the structure and function of microbial communities. The present study was conducted in an urban catchment, where the metal and pollutants levels are under allowable limits. The overall goal of this study is to understand the role of engineered physicochemical environment on the structure and function of microbial communities in urban storm-water canals. Microbial community structure was determined using PhyoChio (G3) Water and sediment samples were collected after a rain event from Sungei Ulu Pandan watershed of >25km2, which has two major land use types: Residential and industrial. Project description:Extracellular proteins play key roles in microbial biofilm and aggregate formation, yet remain poorly understood. Using two advanced metaproteomic techniques, this study identified and classified 387 extracellular proteins potentially involved in aggregate formation, including filamentous and cell surface proteins from various organisms. The findings suggest that diverse proteins from multiple organisms support the granular biofilm formation in the investigated Ca. Accumulibacter enrichment, providing a valuable resource for studying the scope of extracellular proteins.

Project description:Aeromonas are ubiquitous inhabitants of both natural and anthropogenic aquatic ecosystems. Occasionally, Aeromonas also grows in drinking water distribution systems, which is highly undesired due to the pathogenicity of some members of this genus. The growth of Aeromonas in such highly oligotrophic environments is currently poorly understood. Possible nutrient sources are biopolymers. For example, chitin is the structural component of the exoskeleton of insects, some invertebrates and the cell walls of fungi which makes it one of the most abundant carbon and nitrogen sources in nature. In this study we demonstrate the ability of two Aeromonas strains, Aeromonas bestiarum and Aeromonas rivuli to efficiently grow on chitin. The secreted proteins confirm the presence of the functional hydrolytic enzymes that enable the efficient degradation and utilization of this abundant biopolymer. Further quantitative cellular proteomic study unravels the remarkable reorganization of the Aeromonas metabolism when switching to chitin as sole carbon and nitrogen source. This proves that Aeromonas is not only chitinolytic but also a chitinotrophic microorganism.

Project description:Abstract: Candida parapsilosis and Candida albicans are human fungal pathogens that belong to the CUG clade in the Saccharomycotina. In contrast to C. albicans, relatively little is known about the virulence properties of C. parapsilosis, a pathogen particularly associated with infections of premature neonates. We describe here the construction of >200 C. parapsilosis strains carrying double allele deletions of transcription factors, protein kinases and species-specific genes. Two independent deletions were constructed for each target gene. Growth in > 40 conditions was tested, including carbon source, temperature, and the presence of antifungal drugs. The phenotypes were compared to C. albicans strains with deletions of orthologous transcription factors. We found that many phenotypes are shared between the two species, such as the role of Upc2 as a regulator of azole resistance. Others are unique. For example, Cph2 plays a role in the hypoxic response in C. parapsilosis and not in C. albicans. We found extensive divergence between the biofilm regulators of the two species. We identified 7 transcription factors and one protein kinase that are required for biofilm development in C. parapsilosis. Only three (Efg1, Bcr1, and Ace2) have similar effects on C. albicans biofilms, whereas Cph2, Czf1, Gzf3 and Ume6 have major roles in C. parapsilosis only. In addition, two transcription factors (Brg1 and Tec1) with well-characterized roles in biofilm formation in C. albicans do not have the same function in C. parapsilosis. We also compared the transcription profile of C. parapsilosis and C. albicans biofilms. Our analysis suggests the processes shared between the two species are predominantly metabolic. C. parapsilosis mRNA profiles of wild type (WT) at 37 degree celcius in planktonic growth conditions and ace2-/-, cph2-/-, efg1-/-, czf1-/-, ume6-/-, bcr1-/- and WT in biofilm conditions were generated by deep sequencing, in triplicate, using Illumina HiSeq2000.

Project description:Polyphosphate accumulating organisms are responsible for enhanced biological phosphate removal from wastewater, where they grow embedded in a matrix of extracellular polymeric substances. Little is known about the composition and dynamics of those proteins and their production by the different microorganisms. Tomás-Martínez et al., (2022) studied the turnover of proteins and polysaccharides in extracellular polymeric fractions of an enrichment culture of polyphosphate accumulating organisms using an anaerobic-aerobic sequencing batch reactor simulating EBPR conditions. Finally, the carbon source was switched to 13C-labelled acetate to study the protein turnover. Samples were collected at the end of each aerobic phase.
