The protease DDI2 regulates NRF1-metallothionein pathway in response to Cadmium toxicity in the liver

Project description:DNA-damage inducible 1 homolog 2 (DDI2) is an aspartic protease that cleaves and activates the transcription factor NRF1. Cellular models have shown that this pathway contributes to cell-stress adaption, for example, upon proteasome inhibition. However, DDI2 physiological function is unknown. Ddi2 Knock-out (KO) mice are embryonic lethal. However, we found that liver-specific Ddi2-KO animals are viable. We used comprehensive genetic analysis to identify the molecular pathways regulated by DDI2. We show that DDI2 mediates metallothionein (MT) expression in mouse and human hepatocytes in response to cadmium (Cd). Cd exposure inhibits the proteasome activity, resulting in NRF1 accumulation in the cytoplasm, followed by cleavage by DDI2 and translocation to the nucleus to activate MTs. Depleting DDI2 or NRF1 by CRISPR/Cas9 impaired MTs activation and sensitized the cells to Cd or cisplatin toxicity. This study identifies a new function for DDI2 that links proteasome homeostasis to heavy metal mediated toxicity.

Dual regulation of chemical stress-induced DDI2/3 expression by a transcription factor Fzf1 and nucleosome in Saccharomyces cerevisiae

Project description:DDI2 and DDI3 (DDI2/3) are duplicated genes in Saccharomyces cerevisiae that exhibit strong induction by a transcription factor Fzf1 in response to chemical treatments like cyanamide (CY) and methyl methanesulfonate (MMS). Although, like DDI2/3, SSU1, YHB1 and YNR064C also contain an Fzf1-binding consensus sequence CS2 and are coordinately regulated by Fzf1, these genes are only modestly induced by CY and MMS. To identify additional cis-acting elements in the DDI2/3 promoter, we made DDI2/3 promoter deletions in a reporter system and identified upstream repressing sequences (URS) spanning 480 nucleotides. To test a hypothesis that the chromatin structure constitutes the URS, we utilized a yeast strain capable of histone H3/H4 depletion by shifting carbon sources. Following histone depletion, DDI2/3 were strongly induced in an Fzf1 dependent manner, while YHB1 was repressed. Interestingly, under histone depletion conditions, CY or MMS treatment further increased expression of all Fzf1-regulated genes to comparable levels in an Fzf1 dependent manner. A genome-wide MNase-seq analysis showed that CY treatment reduced the nucleosome occupancy at the mapped DDI2/3 URS region in wild-type cells, but not in in fzf1Δ cells. These findings collectively indicate that Fzf1 plays dual roles in regulating the DDI2/3 response to CY. Firstly, it binds CS2 and serves as a transcription activator. Secondly, it is required for the chromatin remodeling at URS. This two-tier regulation at the DDI2/3 promoter helps to explain why DDI2/3 achieve much higher fold induction by CY and MMS than other Fzf1-regulated genes, suggesting Fzf1 to be a candidate pioneer transcription factor.

Human DDI2 is a ubiquitin-directed endo-protease

Project description:The Ddi1/DDI2 proteins are classified as ubiquitin shuttling factors and are implicated in a wide range of cellular functions. In addition to ubiquitin-binding and ubiquitin-like domains, these proteins contain a conserved region with similarity to retroviral proteases, but whether and how they function as proteases has remained unknown. Here we show that human DDI2 knock-out cells are sensitive to proteasome inhibition and accumulate high-molecular weight, ubiquitylated proteins that are poorly degraded by the proteasome. These proteins are targets for the protease activity of purified DDI2. Thus far, no evidence for DDI2 acting as a de-ubiquitylating enzyme has been uncovered, suggesting that it might cleave the ubiquitylated protein itself. In support of this idea, cleavage of transcription factor NRF1 is known to require DDI2 activity in vivo. We show that DDI2 is capable of cleaving NRF1 in vitro, but only when NRF1 protein is poly-ubiquitylated. Together, these data suggest that DDI2 represents the first example of a ubiquitin-directed endo-protease.

Role of the DDI2 protease in activation of TCF11/NRF1 and cellular control

Project description:DDI2 has been shown to cleave and activate the ER-bound transcription factor TCF11/NRF1 (NFE2L1), a master regulator of proteostasis maintenance in mammalian cells, to ensure expression of rescue factors including proteasome subunits upon proteotoxic stress. Recent studies have identified DDI1-like proteases as endoproteases that cleave polyubiquitinated substrates. The unusual nature of these aspartic proteases is further supported by the fact that they participate in DNA repair. Despite all these findings, nothing is known about the physiological role and functional complexity of DDI2 function in cells. We therefore generated a CRISR/Cas9 knock-out of DDI2 in the human endothelial cell line Ea.Hy926 and compared the total proteome of the parental cell line with that of the DDI2 knock-out line by mass spectrometry.

Transcription profiling of rat at pheochromocytoma cell line PC12 treated with trimethyltin at low and high doses

Project description:The rat pheochromocytoma cell line PC12 cells were cultured in complete DMEM till 80% confluence, then placed at 5000 cells per squared cm. Cells were then plated in 24-well plates for cell viability assay and in T75 flasks for RNA isolation. Medium was replaced with serum-free fresh medium for 12 hours prior to TMT treatment.
