A Technical Evaluation of Plasma Proteomics Technologies

ABSTRACT: We report a technical evaluation of six notable plasma proteomics technologies from recent years. Unenriched plasma, perchloric acid depletion, PreOmics ENRICHplus, Mag-Net, Seer Proteograph XT, and Olink Explore HT. The methods were compared on proteomic depth, reproducibility, linearity, tolerance to lipid interference, and limit of detection/quantification. We also tested the applicability of these methods for detecting differences between healthy and cancer groups in a non-small cell lung cancer cohort.

Evaluation of Olink Reveal Proximity Extension Assay for High-Throughput Proteomics: A Case Study Using NIST SRM 1950 and Spike-In Protein Standards

Project description:Plasma proteomics has regained attention in recent years through advancements in mass spectrometry instrumentation and sample preparation, as well as new high-throughput affinity-based technologies. Here, we evaluate the analytical performance of the new Olink Reveal platform, a proximity extension assay based technology quantifying 1,034 proteins across biological pathways. Using spiked-in recombinant Interleukin-10 (IL-10) and vascular endothelial growth factor D (VEGF-D) in the NIST SRM 1950 plasma standard, we assessed the linearity, sensitivity, precision and accuracy of the Olink assay. The results demonstrated strong linear relationships (R² 0.922–0.953) for both IL-10 and VEGF-D across spiked-in concentrations, confirming the robust technical performance of Olink Reveal and underscoring its suitability for relative quantitation in large-scale studies. The resulting data contains no sensitive or personally identifiable information, and is available in public repositories, and therefore suitable for use in benchmarking and software development.

Overexpression of Let-7a Mitigates Diploidization in Mouse Androgenetic Haploid Embryonic Stem Cells

Project description:Mouse androgenetic haploid embryonic stem cells (mAG-haESCs) can be utilized to uncover gene functions, especially those of genes with recessive effects, and to produce semicloned mice when injected into mature oocytes. However, mouse haploid cells undergo rapid diploidization during long-term culture in vitro and subsequently lose the advantages of haploidy and the factors that drive diploidization are not well understood. In this study, we compared the small RNAs (sRNAs) of mAG-haESCs, normal ESCs and mouse round spermatids by high-throughput sequencing and identified distinct sRNA profiles. Several let-7 family members and miR-290-295 cluster miRNAs were found significantly differentially transcribed. Knockdown and overexpression experiments showed that let-7a and let-7g suppress diploidization while miR-290a facilitates diploidization. Our study revealed the unique sRNA profile of mAG-haESCs and demonstrated that let-7a overexpression can mitigate diploidization in mAG-haESCs. These findings will help us to better understand mAG-haESCs and utilize them as a tool in the future.

Technical comparison of MinIon and Illumina technologies for genotyping Chikungunya virus in clinical samples.

Project description:New-generation sequencing (NGS) techniques have brought the opportunity for genomic monitoring of several microorganisms potentially relevant to public health. The establishment of different methods with different mechanisms provides a wide choice, taking into account several aspects. With that in mind, the present aim of the study was to compare basic genomic sequencing metrics that could potentially impact genotyping by nanopores from Oxford Nanopore Technologies and by synthesis from Illumina in clinical samples positive for Chikungunya (CHIKV). Among the metrics studied, running time, read production, and Q score were better represented in Illumina sequencing, while the MinIOn platform showed better response time and greater diversity of generated files. That said, it was possible to establish differences between the studied metrics in addition to verifying that the distinctions in the methods did not impact the identification of the CHIKV virus genotype.

SWATH differential abundance proteomics and cellular assays show in vitro anticancer activity of arachidonic and docosahexaenoic acid monoacylglycerols in HT-29 colorectal cancer cell line

Project description:Colorectal cancer (CRC) is one of the most common and mortal types of cancer. There is increasing evidence that some polyunsaturated fatty acids (PUFA) exercise specific inhibitory actions on cancer cells through different mechanisms, as a previous study on the effect on CRC cells of two PUFA free fatty acids (FFA), docosahexaenoic acid (DHA, 22:6n3) and arachidonic acid (ARA, 20:4n6)-FFA, shown. Here we have used the same study design and technology to investigate the actions of DHA and ARA-monoacylglycerols (MAG), and we have compared the results with the previous study of the corresponding FFA. Cell assays revealed that ARA- and DHA-MAG exercised dose- and time-dependent antiproliferative actions, with DHA-MAG acting on cancer cells more efficiently than ARA-MAG. SWATH-MS massive quantitative proteomics, validated by parallel reaction monitoring and followed by pathway analysis, revealed that DHA-MAG had a massive effect in the proteasome complex, while ARA-MAG main effect was related to DNA replication. Prostaglandin synthesis also resulted inhibited by DHA-MAG. Results clearly demonstrated the ability of MAGs to induce cell death in colon cancer cells and suggested a direct relationship between chemical structure and effect.

Making solar electricity dispatchable: A technical and economic assessment of the main conversion and storage technologies.

Project description:The techno-economic performances of five different solar-electricity conversion technologies (photovoltaic, solar tower, parabolic trough as well as two hybrid PV/CSP systems) associated with three energy storage means (electrochemical, thermal, and thermophotovoltaic) are evaluated thanks to representative models applied to four representative sites around the world. The evaluation is based on the ability to dispatch the power production throughout the year, the ability to maximize energy injection in the electrical grid, and the levelized cost of electricity. It is found that increasing the dispatchability of solar power plants will necessarily lead to the emergence of additional energy losses and important LCOE increase, either because of low round-trip efficiency of the storage system, or because of its high cost of energy capacity. Despite lower energy production for a given collecting area, combination of PV power plants with electrochemical storage or thermal energy storage surprisingly seem to be the most promising paths.

Back(s) to basics: The concept of backing in stone tool technologies for tracing hominins' technical innovations.

Project description:The evolution of Paleolithic stone tool technologies is characterized by gradual increase in technical complexity along with changes in the composition of assemblages. In this respect, the emergence of retouched-backed tools is an important step and, for some, a proxy for "modern" behavior. However, backed tools emerge relatively early and develop together with major changes in Middle-Upper Pleistocene stone tool technologies. We provide an updated review of the emergence and development of the "backing" concept across multiple chrono-cultural contexts and discuss its relationship to both the emergence of hafting and major evolutionary steps in the ergonomics of stone tool use. Finally, we address potential mechanisms of context-specific re-invention of backing based primarily on data from the late Middle Paleolithic of Western Europe.

Optimizing young tennis players' development: Exploring the impact of emerging technologies on training effectiveness and technical skills acquisition.

Project description:The research analyzed the effect of weekly training plans, physical training frequency, AI-powered coaching systems, virtual reality (VR) training environments, wearable sensors on developing technical tennis skills, with and personalized learning as a mediator. It adopted a quantitative survey method, using primary data from 374 young tennis players. The model fitness was evaluated using confirmatory factor analysis (CFA), while the hypotheses were evaluated using structural equation modeling (SEM). The model fitness was confirmed through CFA, demonstrating high fit indices: CFI = 0.924, TLI = 0.913, IFI = 0.924, RMSEA = 0.057, and SRMR = 0.041, indicating a robust model fit. Hypotheses testing revealed that physical training frequency (β = 0.198, p = 0.000), AI-powered coaching systems (β = 0.349, p = 0.000), virtual reality training environments (β = 0.476, p = 0.000), and wearable sensors (β = 0.171, p = 0.000) significantly influenced technical skills acquisition. In contrast, the weekly training plan (β = 0.024, p = 0.834) and personalized learning (β = -0.045, p = 0.81) did not have a significant effect. Mediation analysis revealed that personalized learning was not a significant mediator between training methods/technologies and acquiring technical abilities. The results revealed that physical training frequency, AI-powered coaching systems, virtual reality training environments, and wearable sensors significantly influenced technical skills acquisition. However, personalized learning did not have a significant mediation effect. The study recommended that young tennis players' organizations and stakeholders consider investing in emerging technologies and training methods. Effective training should be given to coaches on effectively integrating emerging technologies into coaching regimens and practices.
