Mass Spectrum-based Identification of direct-binding proteins of TAIII-probe

ABSTRACT: This experiment utilizes a technology platform based on the Ultimate 3000 nano ultra-high-performance liquid chromatography coupled with the Q Exactive Plus high-resolution mass spectrometer, combined with database search software, to perform qualitative (or relative quantitative) analysis of proteins in samples from different experimental groups. The protein list obtained from the experiment reflects the types and relative abundances of proteins detected in this mass spectrometry analysis.

Proteomic and phosphoproteomic analyses for HT-29

Project description:Metastatic BRAFV600E colorectal cancer (CRC) confers poor prognosis and run into a bottleneck in the current treatment strategies. To identify regulatory pathways independent of the MAPK pathway in BRAFV600E CRC, we performed CRISPR-Cas9 screening, and and find targeting glutathione peroxidase 4 (GPX4) remarkably overcome BRAF inhibitor (BRAFi) ± epidermal growth factor receptor (EGFR) inhibitor (EGFRi) resistance in BRAFV600E CRC. Specifically, BRAFi ± EGFRi induced GPX4 upregulated expression and antagonized ferroptosis. Moreover, polo-like kinase 1 (PLK1) substrate activation promoted PLK1 translocation to the nucleus, activating chromobox protein homolog 8 (CBX8) phosphorylation at Ser265, which induce GPX4 expression. Targeting PLK1 promoted BRAFi ± EGFRi inhibition and triggered ferroptosis in vitro, vivo, organoid, and patient-derived xenograft model. Collectively, we demonstrate a novel PLK1–CBX8–GPX4 signaling axis relaying the ferroptosis mechanism of therapeutic resistance operated independent of MAPK signaling and suggest a clinically actionable strategy to overcome BRAFi ± EGFRi resistance in BRAFV600E CRC.

Identification of STAMBP-interacting proteins by IP-MS screening.

Project description:To identify proteins interacting with STAMBP, we performed co-immunoprecipitation (CoIP) assays using pancreatic cancer cells. Specifically, SW1990 cells stably overexpressing either the empty vector control or HA-tagged STAMBP (HA-STAMBP) were subjected to CoIP with an anti-HA antibody to enrich HA-associated proteins. Proteins specifically interacting with HA-STAMBP were then identified by comparative proteomic analysis between the two cell lines. Mass spectrometry-based proteomic services were provided by Shanghai Omicsspace Biotech.

Identification of host interactors of Brucella BT4E effector proteins by Flag-tag affinity purification coupled with LC-MS/MS in HEK293T cells

Project description:This study aimed to systematically identify host cellular proteins that interact with newly discovered Brucella abortus type IV secretion system (T4SS) effector proteins, designated BT4E3, BT4E4, BT4E19, BT4E32, BT4E33, BT4E37, and BT4E43. To achieve this, we employed an affinity purification–mass spectrometry (AP-MS) strategy in a human cell context. The coding sequences of individual BT4E effectors were cloned into the p3xFLAG-CMV-7.1 vector as C-terminal fusions with 3×Flag tag. These constructs, along with a p3xFLAG-CMV-7.1-control vector (mCherry-Strep only), were transiently transfected into HEK293T cells using Lipofectamine 3000. Twenty-four hours post-transfection, cells were lysed under mild non-denaturing conditions (100 mM Tris-HCl pH 8.0, 150 mM NaCl, 1 mM EDTA, 1% NP-40) supplemented with protease and phosphatase inhibitors. Flag-tagged effector complexes were affinity-purified using Flag Sepharose beads, followed by stringent washing and elution with 2.5 mM D-desthiobiotin. Each effector purification was performed in three independent biological replicates to ensure reproducibility. Eluted protein complexes were verified by Western blotting, then processed for liquid chromatography–tandem mass spectrometry (LC-MS/MS) analysis. LC-MS/MS was carried out on an Orbitrap Fusion Tribrid mass spectrometer (Thermo Fisher Scientific) coupled online to an EASY-nLC 1000/1200 nanoflow system. The resulting proteomics data enable the identification of high-confidence host binding partners for each BT4E effector, providing insights into the molecular mechanisms by which Brucella manipulates host cellular processes—including vesicular trafficking, innate immune signaling, autophagy, and cell death pathways—to establish intracellular infection. This dataset serves as a valuable resource for understanding Brucella pathogenesis and host–pathogen interactions mediated by T4SS effectors.

For subsequent data analysis, Gene Ontology (GO) and InterPro (IPR) analysis were conducted using the InterProScan-5 program against the non-redundant protein database, and the databases COG (Clusters of Orthologous Groups) and KEGG (Kyoto Encyclopedia of Genes and Genomes) were used to analyze the protein family and pathway.
