Project description:This study sought to compare how the tissue extracellular vesicle proteome of carotid atherosclerotic plaques differs between symptomatic and asymptomatic patients. Carotid arteries samples were collected from symptomatic and asymptomatic patients undergoing endarterectomies. The specimen was grossly dissected in to 1) the maximally diseased plaque zone and 2) adjacent marginal zones. Extracellular vesicles were isolated from these matched tissue regions from each specimen using collagenase digestion, size exclusion chromatography, and density gradient ultracentrifugation. Label-free proteomics was performed on both the intact tissues (N=5) and the tissue derived EVs (N=23: symptomatic patients N=13, asymptomatic patients N=10).

Project description:A progressive loss of protein homeostasis is characteristic of aging and a driver of neurodegeneration. To investigate this process quantitatively, we characterized proteome dynamics during brain aging in the short-lived vertebrate Nothobranchius furzeri combining transcriptomics and proteomics. We detected a progressive reduction in the correlation between protein and mRNA mainly due to post-transcriptional mechanisms that account for over 40% of the age-regulated proteins. These changes cause a progressive loss of stoichiometry in several protein complexes, including ribosomes, which show impaired assembly and are enriched in protein aggregates in old brains. Mechanistically, we show that reduction of proteasome activity is an early event during brain aging and is sufficient to induce proteomic signatures of aging and loss of stoichiometry in vivo. Using longitudinal transcriptomic data, we show that the magnitude of early life decline in proteasome levels is the major risk factor for mortality. Our work defines causative events in the aging process that can be targeted to prevent loss of protein homeostasis and delay the onset of age-related neurodegeneration.

Project description:The ubiquitous redox coenzyme nicotinamide adenine dinucleotide (NAD) acts as a non-canonical cap structure on prokaryotic and eukaryotic ribonucleic acids. Here we find that in budding yeast, NAD-RNAs are abundant (>1400 species), short (<170 nt), and mostly correspond to mRNA 5'-ends. The modification percentage is low (<5%). NAD is incorporated during the initiation step by RNA polymerase II, which uses distinct promoters with a YAAG motif for this purpose. Most NAD-RNAs are 3'-truncated. At least three decapping enzymes, Rai1, Dxo1, and Npy1, guard against NAD-RNA at different cellular locations, targeting overlapping transcript populations. NAD-mRNAs do not support translation in vitro. Our work indicates that in budding yeast, most of the NAD incorporation into RNA seems to be accidental and undesirable to the cell, which has evolved a diverse surveillance machinery to prematurely terminate, decap and reject NAD-RNAs.

Project description:In the human body, proteins secreted into peripheral blood vessels are known as the secretome, and they serve as a representation of the physiological or pathological status of cells. The unique response of cells to toxin exposure can be confirmed via secretome analysis, which can be applied to discover toxic mechanisms or exposure markers. The most widely reported amatoxin is alpha-amanitin (-AMA), which inhibits transcription and protein synthesis by directly interacting with RNA polymerase II. However, the secretory proteins released by hepatic failure caused by -AMA are still not fully characterized. In this study, we analyzed secretory proteins in -AMA-induced hepatotoxicity after -AMA treatment to Huh-7 cells using a comparative proteomics technique. In the results, 1,505 and 1,440 were identified and quantified and significantly up- and down-regulated proteins were 4 and 127 proteins, respectively. Then, bioinformatics analysis was performed to get the GO, Interpro and KEGG pathways about significantly down-regulated proteins. Based on bioinformatics results, we picked complement component 3 (C3) as an exposure marker after -AMA-induced hepatotoxicity. Through western blot and C3 ELISA assay, we validated the C3 level was decreased resulting from -AMA. In conclusion, we found the C3 level in secretomes reduced after -AMA-induced hepatotoxicity using comparative proteomics and molecular biology techniques. We expect this research will be helpful to find new toxic mechanisms, therapeutic targets, and exposure markers in -AMA-induced hepatotoxicity.

Project description:Magnaporthe oryzae snodprot1 homologous protein (MSP1) has been shown to act as a pathogen-associated molecular pattern (PAMPs) and trigger PAMP-triggered immunity (PTI) response involving programmed cell death and expression of various defense-related genes in rice. The involvement of several post-translational modifications (PTMs) in the regulation of plant immune response, especially PTI, during pathogen infection is well established, however, the information on the regulatory roles of these PTMs in response to MSP1-induced signaling in rice is currently elusive. Here, we report the phosphoproteome, ubiquitinome, and acetylproteome to investigate the MSP1-induced PTMs alterations in MSP1 overexpressed rice. Our analysis identified a total of 4,666 PTM modified sites in rice leaves including 4,292 phosphosites, 189 ubiquitin sites, and 185 acetylation sites. Among these, PTM status of 437 phosphorylated, 53 ubiquitinated, and 68 acetylated peptides were significantly changed by MSP1. Functional annotation of MSP1 modulated peptides by MapMan analysis revealed that these were majorly associated with cellular immune responses such as signaling, transcription factors, DNA and RNA regulation, and protein metabolism, among others. Taken together, this study uncovers the MSP1-induced PTMs changes in rice proteins and identified several novel components of rice-MSP1 interaction.

Project description:The small nucleotide ppGpp is a conserved regulatory molecule in prokaryotes that tunes growth rate in response to nutrient availability. How ppGpp regulates growth remains poorly defined. In Escherichia coli, ppGpp directly binds RNA polymerase to modulate transcription, but it likely has other targets. Here, we develop a capture-compound mass spectrometry approach to identify more than 50 putative ppGpp targets that control many key cellular processes, including translation, polyamine synthesis, and nucleotide metabolism. We validate several proteins as bona fide ppGpp targets in vivo. In particular, we demonstrate that ppGpp inhibits the enzymes Gsk and PurF to block purine salvage and de novo synthesis, respectively. Our results indicate that downregulating ATP and GTP synthesis is a critical facet of growth control by ppGpp. Collectively, our results provide new insight into ppGpp-based growth control in E. coli and candidates for future exploration. The capture compounds developed will also enable identification of ppGpp targets in other species, including many pathogens.

Project description:The cellular surfaceome is crucial for cellular homeostasis and communication, with surface proteins acting as key receptors, transporters, and enzymes. However, comprehensive analysis of the surfaceome is challenging due to the hydrophobic nature and low abundance of membrane proteins, resulting underrepresented in mass spectrometry-based proteomic analyses. This study introduces a novel method for profiling the cell surfaceome using furan-biotin (FB) conjugates. We synthesized six FB compounds (FB1-FB6) and showed that FB1 reacts with lysine and cysteine in close proximity. FB1 exhibited the highest staining intensity and specificity for surface proteins upon oxidation. Protein pull-down assays confirmed the efficiency and reproducibility of FB1 in enriching surface proteins, outperforming traditional NHS-biotin methods by reducing nonspecific labeling of intracellular proteins. This method provides a robust tool for unbiased, high-specificity proteomic studies of cell surface dynamics, particularly under oxidative conditions, and opens new avenues for exploring cell surface interactions and protein modifications.

Project description:Poor ovarian response (POR) observed in controlled ovarian stimulation (COS) is often observed during in vitro fertilization and embryo transfer (IVF-ET) cycles and is a major problem. A POR has been found to be related to several factors, including advanced age, high body mass index, and history of ovarian or pelvic surgery. However, it is difficult to predict POR, as there are no specific biomarkers known. In this study, we used quantitative proteomic analyses to investigate potential biomarkers that can predict poor response during IVF based on follicular fluid samples. A total of 1,079 proteins were identified using a high-resolution orbitrap mass spectrometer coupled online to a nano flow liquid chromatography system. It is notable that 65 up-regulated and 66 down-regulated proteins were found to be functionally enriched in poor responders. We also validated these differentially expressed proteins (DEPs) using a triple-quadrupole (QQQ) mass spectrometer for quantification of targeted proteins. Of the DEPs, three proteins (pregnancy zone protein, renin, and sushi repeat-containing protein SRPX) were regarded as statistically significant (p < 0.05). These proteins (one known as an inhibitor of cell growth and another as a regulator of angiogenesis) are potential biomarkers candidates of POR in IVF.
