Proteomic analysis of Cgl-ILC interaction supernatants

ABSTRACT: Viable Candida glabrata cells were co-cultured with pulmonary ILCs. The culture supernatants were collected, cleared of cells and debris, and subsequently precipitated. The precipitated proteins were then analyzed using LC-MS.

Project description:IGF2BP3 is an RNA-binding protein that regulates mRNA stability, translation, and localization. IGF2BP3 binds to mRNAs encoding endoplasmic reticulum (ER) stress response proteins. To understand molecular mechanisms of its function we performed co-immunoprecipitation of the endogenous IGF2BP3 from colorectal carcinoma cell line HCT116 in control and ER stress conditions. RNase treatment was performed during washes to reveal RNA-bridged interactors.

Cytoplasmic mRNA decay controlling inflammatory gene expression is determined by pre-mRNA fate decision

Project description:The fidelity of immune responses depends on a timely controlled and selective mRNA degradation that is largely driven by RNA-binding proteins (RBPs). It remains unclear whether the selection of an individual mRNA molecule for degradation is governed by stochastic or directed processes. Here, we show that tristetraprolin (TTP, also known as ZFP36), an essential anti-inflammatory RBP, destabilizes target mRNAs via a hierarchical molecular assembly. The formation of the assembly strictly relies on the interaction of TTP with RNA. The TTP homolog ZFP36L1 exhibits similar requirements, indicating a broader relevance of this regulatory program. Unexpectedly, the assembly of the cytoplasmic mRNA-destabilization complex is licensed in the nucleus by TTP binding to pre-mRNA, while cytoplasmic mRNA does not constitute a de novo TTP target. Hence, the fate of an inflammation-induced mRNA is decided concomitantly with its synthesis. This mechanism prevents the translation of excessive and potentially harmful inflammation mediators, irrespective of transcription.

Total proteome of parental and IGF2BP3 CRISPR/Cas9 knockout HCT116 cells under control conditions and endoplasmic reticulum (ER) stress

Project description:IGF2BP3 is an RNA-binding protein that regulates mRNA stability, translation, and localization. Using RNA-seq and PAR-CLIP analyses, we found that IGF2BP3 binds and regulates levels of mRNAs encoding proteins involved in the unfolded protein response, yet the impact of IGF2BP3 depletion on the proteome was not characterized. To determine the effect of IGF2BP3 knockout on the cellular response to ER stress, we performed total proteome analysis of colorectal carcinoma cell line HCT116 with IGF2BP3 CRISPR/Cas9 knockout in control and ER stress conditions.

Project description:This project explores the role of the chromatin remodelling complex in oligodendrogial development using a series of tools including conditional disruption of the INO80 gene within mice and primary oligodendrocyte precursors. This experiment sought to understand whether INO80 complex proteins interact with a major oligodendrocyte-specific transcription factor, OLIG2. OLIG2 was immuno-precipitated from cultured oligodendrocyte lineage cells differentiated from primary E13.5 cortical neural stem cells. Immunoprecipitated samples were then analysed for protein interaction partners via mass spectrometry.

Isolation and mass spectrometry analysis of ATG9A vesicles from HAP1 cells.

Project description:Autophagy is a conserved cellular degradation pathway involving the formation of double-membrane autophagosomes that engulf cytoplasmic material for delivery to the lysosome. Autophagy-related (ATG) proteins orchestrate the steps of autophagosome formation and maturation, among which ATG9A is unique as the only integral membrane protein essential for autophagy progression. ATG9A localizes to Golgi-derived vesicles/compartments that constitute a seed for membrane nucleation. In this dataset we show proteomics analysis of mammalian ATG9A vesicles. To isolate and characterize native mammalian ATG9A-containing compartments, we generated a CRISPR/Cas9-engineered HAP1 knock-in cell line expressing ATG9A endogenously tagged ATG9A with a C-terminal GFP and FLAG tag. The FLAG-tag enabled the purification of native ATG9A vesicles via FLAG-based affinity isolation, while GFP-tag was used to submit the vesicles for mass spectrometry analysis. Both WT and ATG9A-GFP-FLAG expressing HAP1 cell lines were cultured under nutrient-rich conditions to prevent the induction of starvation-mediated autophagy.

Detection of IGF2BP1 phosphorylation in vitro and in vivo via Pro-Alanase treatment

Project description:In this project we aim to identify phosphorylation sites of IGF2BP1 that have not been discovered yet in mass spec experiments due to insufficient coverage. To this end we used Pro-Alanase treatment that produced detectable peptides in regions that are not covered by commonly used approaches. IGF2BP1 phosphorylation was investigated in vitro by treating purified IGF2BP1 with Src and in vivo by comparing immunoprecipitated IGF2BP1 from unstressed and stressed (1.5 h thapsigargin or 2 h or arsenite) HEK293T cells expressing GFP-labeled IGF2BP1.
