Human LC-MS, TMEM216 inhibits breast cancer lung metastasis by modulating IGF1R-IRS4 signaling pathway

ABSTRACT: Immunopurification and mass spectrometry analysis of TMEM216-associated proteins. Cellular extracts from Flag-TMEM216-expressing 293FT cells were affinity-purified. The eluates were resolved by SDS-PAGE and stained with Coomassie Brilliant Blue. The protein bands were retrieved and analyzed by mass spectrometry.

Elutes were separated with 10% SDS-PAGE. The gel was stained with Coomassie Brilliant Blue. Visualized bands were excised and subjected to LC-MS/MS analysis. Then the phosphorylation sites of PKM2 were identified.

Vitamin C inhibits bacterial biofilms by affecting the synthesis of the extracellular polymeric matrix

Project description:Extracellular polymeric substances (EPS) produced by bacteria form a matrix for the complex three-dimensional architecture of biofilms. The EPS matrix of a biofilm is primarily composed of polysaccharides, proteins and extracellular DNA (eDNA). In addition to supporting the community structure, the EPS matrix protects bacterial biofilms from the environment. Specifically, the EPS matrix reduces the penetration of antimicrobial agents into the biofilm, thereby reducing their efficiency. Strategies for disrupting the formation of the EPS matrix can therefore lead to a more efficient use of antimicrobial agents. Here, we examine the biofilm-disrupting activity of vitamin C (sodium ascorbate). Quantitative proteomics analysis of vitamin C treated biofilms show that exposure to vitamin C inhibits quorum sensing and other regulatory mechanisms underpinning biofilm development. This results in inhibition of the EPS biosynthesis, and depletion of the polysaccharide component of the matrix. Once the EPS content is reduced beyond a critical point, bacterial cells get fully exposed to the medium, thereby experiencing a planktonic-like state. At this stage, the cells are more susceptible to killing, either by vitamin C-induced oxidative stress as reported here, or by other antibacterial compounds or treatments.

Tolerogenic dendritic cells protect against acute kidney injury

Project description:We use tolDCs from syngeneic (C57BL6) and allogeneic (BALB/c) mice to show potent renoprotective abilities in a ischemia reperfusion AKI model. Dendritic cells were derived from mice bone marrow and cultured for 7 days with GM-CSF and IL-4. Tolerogenic DCs were cultured in the same DC media but with the addition of VitD3 and IL10. LPS was added on day 6 and cells harvested for use or analysis on day 7.

Whole membrane proteome for depletion of Bam subunits in F. johnsoniae

Project description:In Gram-negative bacteria the outer membrane (OM) is the first line of defence against antimicrobial agents and immunological attacks. A key part of OM biogenesis is the insertion of OM proteins (OMPs) by the β-barrel–assembly machinery (BAM). Here we report the cryo-electron microscopy (cryoEM) structure of a BAM complex isolated from Flavobacterium johnsoniae, a member of the Bacteroidota, a phylum that includes key human commensals and major anaerobic pathogens. This BAM complex is extensively modified from the canonical Escherichia coli system and includes an extracellular canopy that overhangs the substrate folding site and a subunit that inserts into the BAM pore. We find that the novel subunits involved in forming the extracellular canopy, BamG and BamH, are required for BAM function and conserved across the Bacteroidota, suggesting that they form an essential extension to the canonical BAM core in this phylum. For BamH, isolation of a suppressor mutation allows the separation of its essential and non-essential functions. The need for a highly remodelled and enhanced BAM complex reflects the unusually complex membrane proteins found in the OM of the Bacteroidota.

Embryo-like features in developing Bacillus subtilis biofilms

Project description:Correspondence between evolution and development has been discussed for more than two centuries. Recent work reveals that phylogeny-ontogeny correlations are indeed present in developmental transcriptomes of eukaryotic clades with complex multicellularity. Nevertheless, it has been largely ignored that the pervasive presence of phylogeny-ontogeny correlations is likely a hallmark of development in eukaryotes. This perspective opens a possibility to look for similar parallelisms in biological settings where developmental logic and multicellular complexity are more obscure. For instance, it has been increasingly recognized that multicellular behavior underlies biofilm formation in bacteria. However, it remains unclear whether bacterial biofilm growth shares some basic principles with development in complex eukaryotes. Here we show that ontogeny of growing Bacillus subtilis biofilms recapitulates phylogeny at the expression level. Using finely resolved transcriptome and proteome profiles, we found that biofilm ontogeny correlates with the evolutionary measures. Early-stage biofilms expressed older and more conserved genes, while later-stage biofilms progressively used evolutionary younger and more diverged genes. Molecular and morphological signatures also revealed that biofilm growth is highly regulated and organized into discrete ontogenetic stages, similar to those of eukaryotic embryos. In conjunction this suggests that biofilm formation in Bacillus is a bona fide developmental process comparable to organismal development in animals, plants and fungi. Given that most cells on Earth reside in the form of biofilms and that biofilms represent the oldest known fossils, we anticipate that the widely-adopted vision of the first life as a single-cell and free-living organism needs rethinking.

Mass spectrometry analysis of in vitro PKCe phosphorylated ADSL

Project description:Bacterially purified His-ADSL proteins on Ni-NTA agarose beads were incubated with or without active PKCε in the presence of ATP for an in vitro kinase assay. After centrifugation, the agarose beads were collected and mixed with 30 μL of SDS-PAGE sample loading buffer. The samples were then separated by SDS-PAGE and visualized by Coomassie Brilliant Blue staining. The protein bands were excised from the gel, digested with trypsin, and analyzed by LC-MS/MS using an Orbitrap Elite mass spectrometer.
