Remodeling of RNA-Binding Proteome and RNA-mediated regulation as a new layer of control of sporulation

ABSTRACT: Sporulation allows certain bacteria to survive extreme conditions for extended periods posing challenges to public health and food safety. Transcriptional level of regulation relying on Ïƒ factors has been well studied in the non-pathogenic model Bacillus subtilis, while post-transcriptional control remains poorly understood. RNA-binding proteins (RBPs) and small non-coding RNAs (sRNAs) modulate gene expression by affecting mRNA stability or translation. Recent studies suggest RNA-mediated regulation plays a role in sporulation, but its networks and interactions remain largely uncharacterized, highlighting the need for further investigation. To address this knowledge gap, we adapted OOPS (Orthogonal Organic Phase Separation), a high-throughput method to specifically purify RNA binding proteome (RBPome). Monitoring its dynamics along sporulation of B. subtilis, we observed RBPome is highly remodeled during sporulation process. Our approach led to the identification of novel RBPs and potential RNA-mediated post-transcriptional regulators of sporulation. This work provides critical insights into the interplay between RNAs and RBPs, advancing understanding of post-transcriptional regulation in Gram-positive spore-forming bacteria and offers new resources for exploring the molecular mechanisms that govern sporulation.

Neonatal rat cardiomyocyte RBPome

Project description:Mutations or decreased expression of RNA-binding proteins (mRBPs) can lead to cardiomyopathies in humans. Here we defined RBPs in healthy and diseased primary cardiomyocytes at a system-wide level by RNA Interactome Capture. This identified 67 novel cardiomyocyte specific RBPs including several contractile proteins. Furthermore, we evaluated dynamic binding capacities of RBPs during pathologyical cardiac hypertrophy and identified Cytoplasmic polyadenylation element binding protein 4 (Cpeb4) as a dynamic RBP, regulating cardiac growth both in vitro and in vivo.

Structural analysis of human ARS2, a platform for co-transcriptional RNA sorting

Project description:ARS2 is a highly conserved metazoan protein involved in numerous aspects of nuclear RNA metabolism. As a direct partner of the nuclear cap-binding complex (CBC) it mediates interactions with diverse RNA processing and transport machineries in a transcript-dependent manner. Here we present the human ARS2 crystal structure, which exhibits similarities and metazoan-specific differences to the plant homologue SERRATE, most notably an additional RRM domain. We present biochemical, biophysical and cellular interactome data comparing wild type and mutant ARS2 that identify regions critical for interactions with FLASH (involved in histone mRNA biogenesis), NCBP3 (a putative cap-binding protein involved in mRNA export) and single-stranded RNA. We show that FLASH and NCBP3 have overlapping binding sites on ARS2 and that CBC-ARS2-NCBP3 form a ternary complex that is mutually exclusive with CBC-ARS-PHAX (involved in snRNA export). Our results support that mutually exclusive higher order CBC-ARS2 complexes are critical in determining Pol II transcript fate.

RBPome of primary human T helper cells

Project description:Post-transcriptional gene regulation is complex, dynamic and ensures proper T cell function. The targeted transcripts can simultaneously respond to various factors as evident for Icos, an mRNA regulated by several RNA binding proteins (RBPs), including Roquin. However, fundamental information about the entire RBPome involved in post-transcriptional gene regulation in T cells is lacking. Here, we applied global RNA interactome capture (RNA-IC) and orthogonal organic phase separation (OOPS) to human and mouse primary T cells and identified the core T cell RBPome. This defined 798 mouse and 801 human proteins as RBPs, unexpectedly containing signaling proteins like Stat1, Stat4 and Vav1. The data represent an atlas of RNA-binding proteins in human and mouse T helper cells as a resource for studying higher order post-transcriptional gene regulation.

Defining the RBPome of T helper cells to study higher order post-transcriptional gene 1 regulation

Project description:Post-transcriptional gene regulation in T cells is dynamic and complex as targeted transcripts respond to various factors. This becomes evident for the Icos mRNA encoding an essential costimulatory receptorthatexhibits coordinate regulation by several RNA-binding proteins (RBPs), including Roquin-1 and Roquin-2. Utilizing global RNA interactome capture (RNA-IC) and orthogonal organic phase separation (OOPS) we identify a core RBPome of 798 mouse and 801 human T cell proteins. The RBPome also contained Stat1, Stat4 and Vav1 proteins suggesting unexpected functions for these transcription factors and signal transducers. Based on proximity to Roquin-1, we selected ~50 RBPs for testing coregulation of Roquin-1/2 targets by induced expression in wild-type or Roquin-1/2-deficient T cells. Besides Roquin-independent contributions from Rbms1 and Cpeb4 we also unraveled Roquin-1/2-dependent and target-specific coregulation of Icos byCelf1 and Igf2bp3. These findings define the cellular RBPome as post-transcriptional context that predetermines the extent of target regulation by individual trans-acting factors.

A combinatorial approach to uncover a novel Integrator subunit

Project description:RNA polymerase II (RNAPII) controls the expression of all protein coding genes and most noncoding loci in higher eukaryotes. The ultimate rate of transcription is regulated at the level of multiple checkpoints during the transcription cycle (initiation, pausing, termination). Calibrating the activity of RNAPII is fundamental to all cellular processes and requires an assortment of polymerase-associated factors that are recruited at sites of active transcription. The Integrator complex is one of the most elusive transcriptional regulators in metazoans, deemed to be recruited after initiation to help establish and modulate paused RNAPII. Recent structural, biochemical, and functional evidence suggest that Integrator is composed of 14 subunits that assemble and operate in a modular fashion. We employed proteomics and machine-learning structure prediction (AlphaFold2) approaches to identify a novel Integrator subunit, INTS15. We report that INTS15 assembles primarily with the INTS13/INTS14/INTS10 module and interfaces with the core of the Int-PP2A complex. Functional genomics analysis further reveals a role for INTS15 in modulating RNAPII pausing at a subset of genes in human cell lines. Our study shows that omics approaches combined with AlphaFold2-based predictions provide novel insights into the molecular architecture of large and flexible multiprotein complexes.

Translation in Bacillus subtilis is spatially and temporally coordinated during sporulation

Project description:The transcriptional control of sporulation in Bacillus subtilis is reasonably well understood, but its translational control is underexplored. Here, we use RNA-seq, ribosome profiling and fluorescence microscopy to study the translational dynamics of B. subtilis sporulation. We identify two events of translation silencing and describe spatiotemporal changes in subcellular localization of ribosomes during sporulation. We investigate the potential regulatory role of ribosomes during sporulation using a strain lacking zinc-independent paralogs of three zinc-dependent ribosomal proteins (L31, L33 and S14). The mutant strain exhibits delayed sporulation, reduced germination efficiency, dysregulated translation of metabolic and sporulation-related genes, and disruptions in translation silencing, particularly in late sporulation. Rapid profiling of protein complex re-organization in perturbed systems

Project description:Protein complexes constitute the primary functional modules of cellular activity. To respond to perturbations, complexes undergo changes in their abundance, subunit composition or state of modification. Understanding the function of biological systems requires global strategies to capture this contextual state information on protein complexes and interaction networks. Methods based on co-fractionation paired with mass spectrometry have demonstrated the capability for deep biological insight but the scope of studies using this approach has been limited by the large measurement time per biological sample and challenges with data analysis. As such, there has been little uptake of this strategy beyond a few expert labs into the broader life science community despite rich biological information content. We present a rapid integrated experimental and computational workflow to assess the re-organization of protein complexes across multiple cellular states. It enables complex experimental designs requiring increased sample/condition numbers. The workflow combines short gradient chromatography and DIA/SWATH mass spectrometry with a data analysis toolset to quantify changes in complex organization. We applied the workflow to study the global protein complex rearrangements of THP-1 cells undergoing monocyte to macrophage differentiation and a subsequent stimulation of macrophage cells with lipopolysaccharide. We observed massive proteome organization in functions related to signaling, cell adhesion, and extracellular matrix during differentiation, and less pronounced changes in processes related to innate immune response induced by the macrophage stimulation. We therefore establish our integrated differential pipeline for rapid and state-specific profiling of protein complex organization with broad utility in complex experimental designs.
