Project description:Aberrant mitochondrial function has been associated with an increasingly large number of human disease states. Observations from in vivo models where mitochondrial function is altered suggest that adaptations to mitochondrial dysfunction may underpin disease pathology. We hypothesized that the severity of these maladaptations could be shaped by the plasticity of the system when mitochondrial dysfunction manifests. To investigate this, we have used inducible fly models of mitochondrial complex I (CI) dysfunction to reduce mitochondrial function at two stages of the fly lifecycle, from early development and adult eclosion.

Project description:Rapamycin is a naturally derived macrolide antibiotic that demonstrates immunosuppressive, chemotherapeutic, and anti-ageing effects in model organisms and humans. Importantly, Rapamycin and its analogues are currently used in the clinic against various cancers and neurological disorders. Although Rapamycin is widely perceived as a specific allosteric inhibitor of mTOR (mechanistic target of rapamycin), the master regulator of cellular and organismal physiology, its specificity has not been thoroughly evaluated so far. In fact, previous studies in cells and in mice suggested that Rapamycin may be also acting independently from mTOR to influence various cellular functions. Here, we generated a gene-edited cell line, expressing a Rapamycin-resistant mTOR mutant (mTORRR), and assessed the effects of Rapamycin treatment on the transcriptome and proteome of control and mTORRR-expressing cells. Our data reveal a striking specificity of Rapamycin towards mTOR, demonstrated by virtually no changes in mRNA or protein levels in Rapamycin-treated mTORRR cells, even following prolonged drug treatment. Overall, this study provides the first comprehensive and conclusive assessment of Rapamycin’s specificity, with important potential implications for ageing research and therapeutics.

Project description:This study aimed to investigate the mechanism of SYT on lipid metabolism and insulin sensitivity in high-fat diet (HFD)-induced obese mice by means of combining lipidomics and proteomics. The obese mice models were developed via HFD feeding for 20 consecutive weeks. Mice in the treatment group were given metformin and SYT respectively, and the effects of SYT on body weight, blood glucose, insulin sensitivity, fat accumulation in the organs, and pathological changes in the liver were monitored. Lipid metabolism was examined by lipidomics. Further determination of signaling pathways was detected by proteomics. The biological contributions of the compounds detected in SYT's chemical fingerprint were predicted by network pharmacology. Overall, our study provides supportive evidence for the mechanism of SYT's therapeutic effect on dysregulated lipid metabolism in diabesity.

Project description:Background: With the growing availability of entire genome sequences, an increasing number of scientists can exploit oligonucleotide microarrays for genome-scale expression studies. While probe-design is a major research area, relatively little work has been reported on the optimization of microarray protocols. Results: As shown in this study, suboptimal conditions can have considerable impact on biologically relevant observations. For example, deviation from the optimal temperature by one degree Celsius lead to a loss of 44% of differentially expressed genes identified. While genes from thousands of Gene Ontology categories were affected, transcription factors and other low-copy-number regulators were disproportionately lost. Calibrated protocols are thus required in order to take full advantage of the large dynamic range of microarrays. For an objective optimization of protocols we introduce an approach that maximizes the amount of information obtained per experiment. A comparison of two typical samples is sufficient for this calibration. We ensure, however, that optimization results are independent of the samples and the specific measures used for calibration. Both simulations and spike-in experiments confirm an unbiased determination of generally optimal experimental conditions. Conclusions: Well calibrated hybridization conditions are thus easily achieved and necessary for the efficient detection of differential expression. They are essential for the sensitive profiling of low-copy-number molecules. This is particularly critical for studies of transcription factor expression, or the inference and study of regulatory networks. Optimization of hybridization temperature via an assessment of differential expression between two samples (male vs female Drosophila melanogaster) in 6 technical replicates (3 regular + 3 dye-swaps) for hybridizations at different temperatures (in two batches of 50, 52, 54, and 56; and 47, 49, 50, and 51 degree Celsius, with the repeated hybridization at 50 degree Celsius serving to demonstrate batch-to-batch stability).

Project description:Per- and polyfluoroalkyl Substances (PFAS) – the so-called ‘forever chemicals’ – are a major cause of environmental and health concern due to their toxicity and long-term persistence1,2. Yet, no efficient mechanisms for their removal have been identified. Here we report bioaccumulation of PFAS by several gut bacterial species over a wide range of concentrations from nanomolar up to 500 μM. For bioaccumulating Bacteroides uniformis, a highly prevalent species, we estimate intracellular PFAS concentration in the mM range – above that of most native metabolites. Despite this high bioaccumulation, B. uniformis cells could grow appreciably up to 250 μM perfluorononanoic acid (PFNA) exposure. Escherichia coli, which accumulated PFAS to a much lesser extent, substantially increased PFAS bioaccumulation when lacking TolC efflux pump indicating trans-membrane transport in PFAS bioaccumulation. Electron microscopy and cryogenic Focused Ion Beam-Secondary Ion Massspectrometry revealed distinct morphological changes and intracellular localisation of PFNA aggregates. Bioaccumulation of PFAS and transmembrane transport is also evident in proteomics, metabolomics, thermal proteome profiling, and mutations following adaptive laboratory evolution. In an in vivo context, mice colonized with human gut bacteria showed, compared to germ-free controls or those colonized with low-bioaccumulating bacteria, higher PFNA levels in excreted feces. As the gut microbiota is a critical interface between exposure and human body, our results have implications for understanding and utilizing microbial contribution to PFAS clearance.

Project description:Here, we mapped subcellular proteome changes to lysosomes, mitochondrion, EEA1-positive endosomes, and Golgi caused by the NLRP3 inflammasome agonists nigericin and CL097. We identified a number of common disruptions to retrograde trafficking pathways, including COPI and Shiga toxin-related transport, in line with recent studies. We further characterized mouse NLRP3 trafficking throughout its activation using temporal proximity proteomics, which supports a recent model of NLRP3 recruitment to endosomes during inflammasome activation. Collectively, these findings provide additional granularity to our understanding of the molecular events driving NLRP3 activation and serve as a valuable resource for cell biological research.

Project description:Despite the essential role of the outer mitochondrial membrane (OMM) in cellular homeostasis, little is known of the mechanisms that remodel it during naturally occurring stresses. Here, we report a previously undescribed structure we term SPOT (structure positive for outer mitochondrial membrane) that is up to 10 m in diameter and emerges from the OMM during infection with the human parasite Toxoplasma gondii. SPOTs are distinct from mitochondria-derived vesicles and compartments, and mediate the depletion of the OMM proteins MFN1 and MFN2 that restrict parasite growth. The formation of SPOTs depends on the parasite effector protein TgMAF1 and the host mitochondrial import receptor TOM70, which is required for optimal parasite proliferation. TOM70 enables TgMAF1 to interact with host SAM50, a major translocase of the OMM, and SAM50 inhibition or acute mitochondrial import stress are sufficient to promote SPOT formation independently of infection. We propose that Toxoplasma exploits SPOTs, a cellular response to OMM import stress, to promote its growth.

Project description:The METTL3 methyltransferase is responsible for the deposition of N6-methyladenosine (m6A) modifications in RNA and has been identified as essential for survival and proliferation of acute myeloid leukemia (AML) cells in a genome-wide CRISPR screen. In our experiments involving a small-molecule METTL3 inhibitor (UZH2) in the AML cell line MOLM-13, we observed suppression of cell proliferation, induction of apoptosis and differentiation. The aim of RNA-seq experiment was to characterize the transcriptomic changes occurring in MOLM-13 cell line after treatment UZH2. Cell were treated with 10 µM of UZH2 for 16 h and compered to untreated controls (5 % DMSO).
