Project description:HeLa cells were lysed and free cysteines were alkylated with an alkyne-tagged light probe (IAA-BnL or IAA-PrL). S-acylation was hydrolysed with hydroxylamine and newly revealed Cys allowed to react with the heavy probe (IAA-BnL or IAA-PrL). Proteins were clicked with azido-biotin, Adadps-biotin, AazoB or ARB, enriched on neutravidin beads, digested with trypsin and desalted. Different optimisations of the protocol were tested: -8 sets of probes / capture reagent -LC-MS/MS optimisation (gradient, FAIMS, etc) Finally, S-acylation was quantified for a biological replicate of HeLa cells.

Project description:To generate this dataset, different proteins (human HDAC6, CCT8, 26S proteasome, Hsc70, Hsp90, p62, and Xenopus HOOK2 were immunoprecipitated from the Hela S3 cell extract or Xenopus egg extract by the Dynabeads Protein G beads (Thermo Fisher, #10004D) coated with corresponding primary antibodies as indicated in the original study. Proteins immunoprecipitated by the beads were determined by Tandem-Mass-Tag mass spectrometry (TMT-MS). On-bead digestion, TMTpro 16plex labeling, alkylation/cysteine protection by iodoacetamide (IAA), stage tip desalting, and SpeedVac drying were performed following the manufacturer’s instructions and standard protocols (ThermoFisher, #A44520; Zhou, et al., 2024). Peptides were reconstituted in 0.1% formic acid for LC-MS analysis. TMT-labeling efficiency was verified to be more than 95%. Mass spectrometric data were collected on an Orbitrap Exploris480 instrument. Details of data acquisition and analysis were included in the Methods part of the original work.

Project description:To generate this dataset, Dynabeads Protein G beads (Thermo Fisher, #10004D) were used to immunoprecipitate different forms of purified AgDD proteins through an HA-tag on the AgDD after incubating AgDD proteins in the Xenopus egg extract. AgDD samples used in the study include AgDD aggregates formed in the extract (AgDDXE), in the physiological buffer (AgDDpb) and the unaggregated control (AgDDsol). Two batches of actin-depolymerized CSF extracts were freshly prepared in parallel and used for experiments as repeats. Proteins immunoprecipitated by the beads were determined by Tandem-Mass-Tag mass spectrometry (TMT-MS). On-bead digestion, TMTpro 16plex labeling, alkylation/cysteine protection by iodoacetamide (IAA), stage tip desalting, and SpeedVac drying were performed following the manufacturer’s instructions and standard protocols (ThermoFisher, #A44520; Zhou, et al., 2024). Project description:A comprehensive proteome map is essential to elucidate molecular pathways and protein functions. Although great improvements in sample preparation, instrumentation and data analysis already yield-ed impressive results, current studies suffer from a limited proteomic depth and dynamic range there-fore lacking low abundant or highly hydrophobic proteins. Here, we combine and benchmark advanced micro pillar array columns (µPAC) operated at nanoflow with wide window acquisition (WWA) and the AI-based CHIMERYS search engine for data analysis to maximize chromatographic separation power, sensitivity and proteome coverage. The wide window acquisition method merges the strengths of DDA and DIA. WWA uses a broad isolation window (≥4 Th) for data-dependent precursor selection. Similar to DIA, precursor ions close to those selected are co-fragmented, producing chimeric spectra that boost IDs and improve coverage of low-abundance peptides, which would otherwise be missed. WWA is particularly powerful when combined with the AI-driven CHIMERYS search algorithm, which allows confident identification of up to eleven peptides from a single chimeric spectrum. Developed by MSAID, the CHIMERYS algorithm makes use of accurate fragment spectrum predictions trained on millions of spectra, which allows to utilize additional spectral properties such as relative signal intensities for drastically improved identification rates. Entrapment experiments were conducted searching mouse immunoprecipitation samples with MS Amanda 2.0 and CHIMERYS by applying an additional custom-made decoy database, which demonstrated excellent protein, peptide and PSM FDR control from 1% upwards for both search engines. Combining wide precursor isolation widths of 4-12 Th with the CHIMERYS search engine identified 51-74% more proteins and 59-150% more peptides for single cell, immunoprecipitation and multi-species samples in comparison to a standard proteomics workflow employing MS Amanda 2.0 and an isolation width of 1 Th. Application of different isolation widths revealed that the optimal isolation window size varies according to sample amount and complexity with 12 Th resulting in the highest number of identifications for single cell-equivalent injection amounts, while 4 Th provided best results for classical bulk inputs of 400ng. Evaluation of coefficients of variation also yielded improved results for WWA over classical DDA when assessing single cell, 40 cell and 250pg bulk HeLa lysates. Overall, WWA and CHIMERYS resulted in substantially improved proteomic depth and quantification for all sample types tested and will provide a highly valuable toolset for the proteomics community.

Project description:To assess the effect of SidK expression on DMXL1 interaction with the V1 subunits of the V-ATPase, U2OS cells stably expressing DMXL1 tagged with mNeonGreen (mNG) were infected with lentivirus to express either mCherry or mCherry-SidK. Post-infection, cells were harvested to perform immunoprecipitation (IP) of DMXL1-mNG using magnetic beads coupled with a nanobody against mNG. IP samples were subsequently processed for TMT-MS analysis. As negative control, immunoprecipitation was also performed from parental U2OS cells expressing mCherry. Each condition was performed in triplicate.

Project description:UPF3A and UPF3B are paralogous genes in human cells that are involved in the nonsense-mediated decay (NMD) pathway. NMD is a cellular quality control mechanism that monitors mRNAs during translation. Aberrant translation due to features such as the presence of a premature stop codon downstream on an exon-exon junction activates NMD and leads to the degradation of the mRNA. To investigate the role of UPF3B in NMD, we have generated FLAG-TurboID-UPF3B wild type or mutant expressing human Flp-In T-Rex 293 UPF3B knockout cells using the PiggyBac transposon system. We generated proteomic data from the proximity labeled interactome of these UPF3B variants.

Project description:Staphylococcus aureus is the leading global cause of bacterial infection-associated mortality, as vaccine development has been elusive. S. aureus alpha-toxin (Hla) is an essential virulence factor in disease. In children, the anti-Hla neutralizing antibody response is the only known correlate of human protective immunity. We demonstrate that the anti-Hla response is limited in the first 2 years of life, illuminating a vaccine-targetable population. We assessed whether Hla antigenic variants would enhance vaccine-mediated immunity in neonatal mice. We identified a variant (HlaH35L/R66C/E70C, HlaHRE) that elicits a nearly 100-fold increase in the neutralizing anti-Hla antibody response compared to other candidate Hla antigens. HlaHRE immunization durably protects against skin and soft tissue infection, enhancing the T follicular helper response and germinal center B cell response. Protective immunity was also conferred to offspring following maternal immunization with HlaHRE. These findings thereby define a novel path for universal S. aureus vaccine development at the maternal-infant interface.

Project description:Onchocerca volvulus is the agent of onchocerciasis or river blindness and targeted by WHO for elimination. The main strategy is mass drug administration with ivermectin for the duration of the life span of the adult worms. The drug is mainly microfilaricidal, but weak macrofilaricidal effects, after several rounds of treatment, were observed. A small percentage of adult O. volvulus females contain pleomorphic neoplasms and the rate of worms with neoplasms increases with the number of ivermectin treatments. Within a clinical trial of drug combinations that included ivermectin we identified 24 (5.6%) adult females with neoplasms. We assessed the protein inventory of these neoplasms to identify proteins that may be associated with tumor development. We used laser capture microdissection and highly sensitive mass spectrometry analysis to determine the protein inventory of neoplasms. Neoplasm tissue from female worms was analyzed, and compared to normal tissue from the body wall, uterus and intestine from the same worms, and to tissues from females without neoplasms. One female with neoplasms had a few normal stretched microfilariae in the vagina, but no normal embryogenesis was seen in the other two worms. The healthy females showed all intact embryogenesis. In the worms with neoplasms, 151 proteins were detected in the body wall, 215 proteins in the intestine, 47 proteins in the uterus and 1,577 proteins in the neoplasms. Only in the uterus of the female with intrauterine microfilariae an elevated number of proteins (601) was detectable, while in the uteri of the healthy females 1,710 proteins were detected. The majority of the 20 most abundant proteins identified in neoplasms was highly conserved and only two nematode specific proteins were observed. Among the most abundant proteins that were found in neoplasms but not in the other analyzed tissues, were peroxiredoxin, proteases, and proteins related to signal transduction, ribosomal and proteasome activity. Immunolocalization of a calcium binding protein that was detected in neoplasms confirmed the mass spectrometry results. In conclusion, we have developed a system to analyze the proteome of O. volvulus from nodule sections and identified proteins that are potentially linked to the development of neoplasms and may contribute to worm mortality.

Project description:Multiple myeloma (MM) is an incurable plasma cell neoplasm that is highly reliant on endoplasmic reticulum associated degradation (ERAD) to maintain protein homeostasis. Disrupting ERAD activity has been proposed to be preferentially cytotoxic to malignant plasma cells and may overcome proteasome inhibitor resistance, however, the identification of novel inhibitors has been limited. We developed a screening approach to identify ERAD modulators and applied it in the FDA repurposing library. Here we report a novel compound, omaveloxolone (RTA408), inhibits ERAD activity, rapidly induces the unfolded protein response, and leads to rapid induction of caspase 8 mediated apoptotic signaling in MM. Furthermore, we find that unlike proteasome inhibitors (PIs), RTA408 leads to sustained inhibition of ERAD protein degradation without affecting cytosolic protein degradation, which may address key mechanisms of PI resistance. Importantly we find that ERAD inhibition by RTA408 is cytotoxic in malignant plasma cells with PI resistance and has in vivo anti-myeloma activity. Altogether these studies provide pre-clinical evidence for application of a novel ERAD inhibitor in MM and highlight how it can be leveraged to study ER protein regulation in MM.
