Shotgun analysis of proteins in HeLa cells following treatment with polyamine affinity-based probes

ABSTRACT: HeLa cells were incubated with affinity-based probes, synthetic analogs of endogenous metabolites: putrescine, spermidine, and spermine. Cells were photoirradiated briefly and proteins were extracted, digested with trypsin, and the resulting peptides were labeled with TMT. Proteins were quantified across conditions to assess the effect of polyamine analogs on total protein levels in cells. This dataset is related to dataset PXD058706 (HeLa cell protein interactome of polyamine affinity-based probes). The dataset was obtained with the support of the National Science Centre, Poland grant Sonata Bis (2020/38/E/ST4/00250).

Project description:HeLa cells were incubated with affinity-based probes designed as synthetic analogs of endogenous metabolites: putrescine, spermidine, and spermine, while a monoamine compound served as a control. Probe-protein interactions were captured in situ using UV-induced crosslinking. After cell lysis, biorthogonal ligation and affinity purification of the probe-conjugated proteins were carried out. These proteins were digested with trypsin, and the resulting peptides were labeled with TMT. Proteins that showed enrichment in samples treated with polyamine probes, compared to those treated with the monoamine control, were identified as polyamine-binding proteins. The dataset was obtained with the support of the National Science Centre, Poland grant Sonata Bis (2020/38/E/ST4/00250).

Affinity resins were derivatized with tetraphosphate mRNA cap analogs or a trinucleotide cap control and affinity purification performed in HEK293F cell extracts. The pulled-down proteins were eluted using soluble cap analogs, subjected to digestion with trypsin, TMT labelling, and nLC-MS/MS analysis.

Identification of ADP-ribosylation targets in living HeLa cells using cell-permeable NAD+ probes

Project description:Posttranslational modifications of proteins (PTMs) greatly enhance their functional diversity, surpassing the number of gene-encoded variations. One intriguing PTM is ADP-ribosylation, which utilizes nicotinamide adenine dinucleotide (NAD+) as a substrate and is essential in cell signaling pathways regulating cellular responses. Here, we report the first cell-permeable NAD+ analogs that are modified with a dye or an affinity tag, respectively, and demonstrate their suitability as tools for investigating of the cellular ADP-ribosylation process. Utilizing desthiobiotin-tagged probes, we characterized ADP-ribosylome changes during oxidative stress in HeLa cells. We identified proteins previously described as ADP-ribosylation targets or closely associated with them. Therefore, we believe that our cell-permeable NAD+ probes offer reliable tools for comprehensive ADP-ribosylation investigations and understanding cellular responses to stress.

Project description:This dataset elucidates the remodeling of the nascent proteome before and upon global translation attenuation in response to transient mitochondrial depolarization by carbonyl cyanide m-chlorophenyl hydrazine (CCCP). During and following CCCP treatment, nascent proteome in short (30min) time windows was metabolically labelled with L-azidehomoalanine (AHA) using the BioOrthogonal Non-Canonical Amino acid Tagging (BONCAT) methodology. AHA incorporation sites were further derivatized with biotin-PEG4-alkyne by click chemistry upon cell lysis, proteins were digested with trypsin, nascent biotinylated peptides enriched and quantified.

TMT-based quantitative proteomics to study CHN-1/HSP-1 complex substrate turnover in C. elegans

Project description:The wild type (WT) and HSP-1 EEYD (worms generating endogenously mutated HSP-1) C. elegans were cultured under normal conditions (20 degrees) or exposed to 30 degrees for 16 hours as L4 larvae (referred to as heat stress/HS). In WT worms undergoing HS, the activity of CHN-1 ubiquitin ligase is anticipated to be inhibited by its interaction with wild-type HSP-1. In contrast, HSP-1 EEYD is expected not to inhibit CHN-1 in mutant worms, consequently leading to the degradation of a specific pool of proteins. This dataset unveils the identities of these proteins.

Shotgun analysis of proteins in NDUFA11 KO and WT HEK 293T cells.

Project description:The effect of the depletion of an ETC complex I protein component - NDUFA11 on the proteome in HEK 293T cells was studied. TMT-based relative quantification of protein levels were performed in NDUFA11 KO vs WT cells and in NDUFA11 KO vs WT cells that expressed an EGFP-MAPT (Tau protein) construct. In this dataset relative levels of proteins in total cell extracts and in the soluble fraction (post centrifugation at 125,000 g, at which speed protein aggregates were isolated as pellets) were measured. This dataset is directly related to the dataset PXD031374 (protein aggregates isolated as pellets post centrifugation at 125,000 g).

Thio-triazole-biotin-labeled peptides derived from iPA probes

Project description:iPAs are minimal-tag chemical probes - propargyl analogs of putrescine (PUT), spermidine (SPD), and spermine (SPM) - that preserve charge/spacing, retain transporter compatibility, and enable high-resolution intracellular imaging following paraformaldehyde (PFA)-based crosslinking and copper-catalyzed azide-alkyne cycloaddition to a fluorescent reporter. The LC-MS/MS data submitted here support an experiment designed to assess whether intracellular iPAs undergo substantial metabolic/catabolic transformation. MCF-7 cells were treated with iPAs, lysed, and subjected to a copper-catalyzed azide-alkyne-thiol reaction in which solvent-exposed cysteines in proteins react simultaneously with alkyne-bearing probe(s) released from cells and with azide-PEG3-biotin added to the lysis buffer. Proteins were then digested with trypsin; thio-triazole-biotin-labeled peptides were enriched and analyzed by LC–MS/MS. Open-search analysis showed that the observed cysteine mass shifts predominantly correspond to incorporation of the intact, alkyne-retaining probe species. Note that this assay selectively detects alkyne-retaining species and does not quantify potential alkyne-loss products.
