HDX-MS analysis of the DNA-mKu interaction and dynamics

Project description:This project aims to decipher the DNA-protein interactions of the DNA end-binding protein mKu. In Mycobacterium tuberculosis and prokaryotes in general, Ku serves as the initiator of the non-homologous end-joining (NHEJ) DNA repair pathway. Using HDX-MS complemented with structural data, we investigate critical contacts at the DNA-protein interface and explore the dynamic behavior of the complex in solution.

Loss of Usp9x increases Wnt and Notch signaling in neural progenitors

Project description:Correct neural progenitor fate determination requires the coordination of extrinsic fate determinant signals with intrinsic responses. Post-translational modifications dynamically alter protein function and so are ideally situated to regulate development. Here we show that the deubiquitylaying enzyme, Usp9x modulates both intrinsic and extrinsic regulators of mouse neural progenitors. Nestin-cre mediated deletion of Usp9x from neural progenitors results in a transient disruption of cell adhesion and apical-basal polarity as well as the premature differentiation of intermediate neural progenitors. Ablation of Usp9x also significantly increased Î²-catenin protein levels, especially S33/S37/T41 phospho-Î²-catenin, and Wnt signalling. Usp9x was found to be part of the Î²-catenin destruction complex and loss of Usp9x affects destruction complex composition. Notch signalling was also increased in Usp9x ablated neural progenitors, coinciding with decreased Itch and Numb, and increased Notch intracellular domain protein levels. Usp9x co-localized and immunopreciptiated with Numb from neural progenitors suggesting it is required for Numb stabilisation. These data suggest Usp9x plays a role in coordinating intrinsic responses to extrinsic signals during neural development.

Unravelling the mechanism of neurotensin recognition by neurotensin receptor 1

Project description:The conformational ensembles of G-protein coupled receptors (GPCRs) include inactive and active states. Spectroscopy techniques, including NMR, show that agonists, antagonists and other ligands shift the ensemble toward specific states depending on the pharmacological efficacy of the ligand. How receptors recognize ligands and the kinetic mechanism underlying this population shift is poorly understood. Here, we investigate the kinetic mechanism of neurotensin recognition by neurotensin receptor 1 (NTS1) using 19F-NMR, hydrogen-deuterium exchange mass spectrometry and stopped-flow fluorescence spectroscopy. Our results indicate slow-exchanging conformational heterogeneity on the extracellular surface of ligand-bound NTS1. Numerical analysis of the kinetic data of neurotensin binding to NTS1 shows that ligand recognition follows an induced fit mechanism, in which conformational changes occur after neurotensin binding. This approach is applicable to other GPCRs to provide insight into the kinetic regulation of ligand recognition by GPCRs.

MORC2 phosphorylation fine tunes its DNA compaction activity

Project description:Variants in the poorly characterized oncoprotein, MORC2, a chromatin remodeling ATPase, lead to defects in epigenetic regulation and DNA damage response. MORC2 variants are associated with multiple cancers and neurological disorders. The C-terminal domain (CTD) of MORC2is often phosphorylated in DNA damage response and is known to induce cancer progression in in vivo and in vitro cancer models. However, it remains unclear how MORC2 CTD and its phosphorylation impacts its chromatin remodeling activity. Here, we report a molecular characterization of full-length, phosphorylated MORC2.We show thatMORC2 preferentially binds open chromatin, has multiple DNA binding sites with varying affinities and acts as a DNA sliding clamp. We identified a phosphate interacting motif within the CTD that dictates ATP hydrolysis and cooperative DNA binding. The DNA binding impacts several structural domains within the N-terminal ATPase region. We provide the first visual proof that MORC2 induces chromatin remodeling through ATP hydrolysis-dependent DNA compaction, where the speed of compaction is affected by its phosphorylation state. Together, our results reveal that phosphorylation of MORC2 CTD modulates its chromatin remodeling and could be an attractive target for therapeutics.

The structural dynamics of full length divisome transmembrane proteins FtsQ, FtsB, and FtsL in FtsQBL complex formation

Project description:Bacterial divisome is a group of proteins governing cell division. Out of the 15 critical proteins in Escherichia coli, the transmembrane protein complex FtsQBL plays an essential role in regulating the action. Although extensive efforts have been made, there is limited information regarding the interaction within this three-member complex. Here, HDX-MS was used to study the dynamic change of the full-length protein FtsQ, FtsB, and FtsL. Direct experimental evidence shows that FtsB and FtsL form a stable complex by the transmembrane and periplasmic regions. After the complex formation, the structural feature in FtsB properly becomes more defined. This transition may also bring the constriction control domains (CCDs) close to the one in FtsL. Furthermore, with the helical interaction between two proteins, the CCDs have a more determined location relative to the membrane surface. On the other hand, the FtsQ in the FtsQBL complex showed rigidity enhancement in two regions. The interaction with FtsB would fix a significant portion of the FtsQ β-domains. Interestingly, the formation of the FtsQBL complex also stiffens the sequence connecting the two domains in FtsQ. Overall, this study provides important experimental evidence on the conformational dynamic change of the FtsQ, FtsB, and FtsL upon the complex formation and insights into the FtsQBL function in the divisome.

Identification of a USP9X Substrate NFX1-123 by SILAC-based Quantitative Proteomics

Project description:The deubiquitinase USP9X related with multiple diseases including neurodegeneration, epilepsy and various type of tumor, by targeting different substrates. In our study, to deep study USP9X functional candidate substrates, we performed SILAC-based quantitative proteomic to compare knockdown USP9X with wild type HeLa cells to screen USP9X potential substrates. Further, we carried out Flag-NFX1-123 affinity tag-based interaction mass spectrometry method and verified that the X-box binding nuclear factor NFX1-123 is a substrate of USP9X. HDX-MS Analysis of Conformation Selection by ATP-competitive Inhibitors and Allosteric Communication in ERK2

Project description:Activation of the extracellular signal regulated kinase-2 (ERK2) by phosphorylation has been shown to involve changes in protein dynamics, as determined by hydrogen-deuterium exchange mass spectrometry (HDX-MS) and NMR relaxation dispersion measurements. These can be described by a global exchange between two conformational states, named “L” and “R”, where R is associated with a catalytically productive ATP-binding mode. An ATP-competitive ERK1/2 inhibitor, Vertex-11e, has properties of conformation selection for the R-state, revealing movements of the activation loop that are allosterically coupled to the kinase active site. However, the features of inhibitors important for R-state selection are unknown. Here we survey a panel of ATP-competitive ERK inhibitors using HDX-MS and NMR and identify 14 new molecules with properties of R-state selection. They reveal effects propagated to distal regions in the P+1 and helix αF segments surrounding the activation loop, as well as helix αL16. Crystal structures of inhibitor complexes with ERK2 reveal systematic shifts in the Gly loop and helix αC, mediated by a Tyr-Tyr ring stacking interaction and the conserved Lys-Glu salt bridge. The findings suggest a model for the R-state involving small movements in the N-lobe that promote compactness within the kinase active site and alter mobility surrounding the activation loop. Such properties of conformation selection might be exploited to modulate the protein docking interface used by ERK substrates and effectors.
