Transcriptome and proteome profiles of the diazotroph Nitrospirillum amazonense strain CBAmC in response to the sugarcane apoplast fluid

Project description:Background and aims The endophytic diazotrophic strain CBAmC of Nitrospirillum amazonense has been reported as a plant growth promoter of sugarcane variety RB867515 when grown under field conditions. The present work aimed to assess the influence of apoplast fluid from RB867515 on the transcriptomic and proteomic profiles of CBAmC cultured in vitro. Methods RNA-Seq in Ion Proton™ and ESI-LC-MS/MS peptide analysis were used to evaluate the transcriptomic and proteomic profiles, respectively, of CBAmC exposed for 2 h to the sugarcane apoplast fluid. Results The bacterial transcriptomic and proteomic profiles were well correlated. The overall response of CBAmC to the apoplast fluid included overexpression of defense systems against reactive oxygen species (ROS) and osmotic stress, RND efflux pumps for toxic compounds, Sec and Tat secretory systems, and assimilative metabolism of iron. In contrast, active transporters of organic compounds, chemotaxis system and flagellum structure were underexpressed. Conclusions The bacterial metabolic pathways / functions activated in response to the sugarcane apoplast fluid are most likely related to its adaptation to the peculiar characteristics of the fluid. The activation of some of those functions could be determinant for its adaptation to the sugarcane apoplastic niche, and perhaps be involved in the previously observed effect of promoting plant growth. An optimized apoplastic fluid extraction method for the simultaneous characterization of the proteome and metabolome of grapevine leaves.

Project description:The study of different cellular compartments also allows a broader conception of cell dynamics. Plant apoplast is the cellular compartment external to the plasma membrane including the cell wall. Despite our knowledge on apoplast involvement on several processes from cell growth to biotic and abiotic stress response, its dynamics is yet still poorly studied due to the need for adaptation of the extraction process according to the plant system and consequently, the difficulty to perform a comprehensive profiling of proteins, metabolites and lipids within a single experiment. Moreover, when looking at woody plants as grapevine, more challenges are raised leading to only few studies published so far focusing on apoplast characterization. Being grapevine one of the most important fruit crops worldwide, a wider characterization of this compartment may unveil the importance of grapevine’s secretome. Here, we describe an optimized vacuum-infiltration-centrifugation method for the simultaneous extraction of apoplastic proteins and metabolites from the grapevine leaf on a single experiment, compatible with high-throughput mass spectrometry analysis.

Unveiling grapevine-Plasmopara viticola dynamics through a combined analysis of leaf and apoplast proteome modulation at 6 hours of interaction

Project description:Plant apoplast is the first hub of plant-pathogen communication. Indeed, during interaction, pathogen effectors are recognized by plant defensive proteins and cell receptors and several signal transduction pathways are activated. Within this first contact, a defence response is triggered by the plant involving several extra and intracellular proteins. In grapevine, little is known about the communication between cells and apoplast in the context of plant-pathogen interactions, also apoplast dynamics, particularly considering the role of apoplastic proteins in response to pathogens still remains a blackbox. In this study we focused on 6 hours after Plasmopara viticola inoculation to evaluated grapevine proteome modulation both in the apoplastic fluid (APF) and total leaf tissue. Plasmopara viticola secretome was also assessed enabling a deeper understanding of plant and pathogen communication. Our results showed that oomycete recognition, plant cell wall modifications, ROS signalling and disruption of oomycete structures are triggered in Regent after P. viticola inoculation. Also, our results highlight a strict relation between the apoplastic pathways modulated and the proteins identified in ‘Regent’ total leaf proteome. On the other hand, P. viticola proteins related to growth/morphogenesis and virulence mechanisms were the most predominant. RpoS mutations mediate Enterobacter endophytic life style switch from alkaline desert soil to acidic host apoplast

Project description:Enterobacter sp. SA187 is a facultative endophytic bacterium conferring multi-abiotic stress tolerance to various plant hosts. Upon interaction with plant tissues, a significant proportion of the typically yellow SA187 lose pigmentation. This phenotypic shift becomes more prominent with extended host plant colonization and under stress conditions, such as salinity. To explore the underlying mechanisms and ecological significance of this variation, we employed genome sequencing, comparative genomics, transcriptomics, and metabolic characterization. In all white SA187 variants, weidentified consistent point mutations in the rpoS gene, which encodes a global regulatory sigma factor. These rpoS loss-of-function mutations lead to alterations in gene regulation, affecting growth, morphology, biofilm formation, motility, oxidative stress responses and carotenoid production. Notably, the rpoS mutants demonstrated enhanced adaptability from a free living to an endophytic life style. Whereas the desert soil is characterized by highly alkaline conditions, the apoplast of the host plant is an acidic environment accompanied with the availability of distinct carbon sources. RpoS mutants allow life in the acidic and sucrose-rich apoplastic compartment, underscoring the role of genetic variation in bacterial adaptation to colonize plants.

Arabidopsis leaf apoplast proteomes under flg22 induced pattern-triggered immunity

Project description:The apoplast is a critical interface in plant-pathogen interactions particularly in the context of pattern-triggered immunity (PTI), which is initiated by recognition of microbe-associated molecular patterns (PAMPs). Our study characterizes the proteomic profile of the Arabidopsis apoplast during PTI induced by flg22, a 22 amino acid bacterial flagellin epitope, to elucidate the output of PTI. Apoplastic washing fluid (AWF) was extracted with minimal cytoplasmic contamination for LC-MS/MS analysis. We observed consistent identification of PTI enriched and depleted peptides across replicates with limited correlation between total protein abundance and transcript abundance. We observed topological bias in peptide recovery of receptor-like kinases with peptides predominantly recovered from their ectodomains. Notably, tetraspanin 8, an exosome marker, was enriched in PTI samples. We additionally confirmed increased concentrations of exosomes during PTI. This study enhances our understanding of the proteomic changes in the apoplast during plant immune responses and lays the groundwork for future investigations into the molecular mechanisms of plant defense under recognition of pathogen patterns.
