Proteomics from centrosome-enriched fractions from resting and activated T lymphoblasts

ABSTRACT: Human resting and activated T lymphoblast (LT CTRL and LT ACT) centrosome-enriched subcellular fractions from LT CTRL and LT ACT were prepared as analysed by multiplexed quantitative proteomics and LC-MS/MS. Samples from different donors were pooled after first lysis. For further details, refer to reference (Martin-Cofreces NB, Chichon FJ, Calvo E, et al. The transition from quiescent to activated states in human hematopoietic stem cells is governed by dynamic 3D genome reorganization [Low-C]

Project description:Life-long blood production requires long-term hematopoietic stem cells (LT-HSC) - marked by stemness states involving quiescence and self-renewal - to transition into activated short-term HSC (ST-HSC) with reduced stemness. As few transcriptional changes underlie this transition, we used single-cell and bulk ATAC-seq on human HSC and stem/progenitor subsets (HSPC) to uncover chromatin accessibility signatures, one including LT-HSC (LT/HSPC signature) and another excluding LT-HSC (Act/HSPC signature). These signatures inversely correlated during early hematopoietic commitment and differentiation. The Act/HSPC signature contains CTCF binding sites mediating 351 chromatin interactions, engaged in ST-HSC but not LT-HSC, enclosing multiple stemness pathway genes active in LT-HSC and repressed in ST-HSC. CTCF silencing derepressed stemness genes, restraining quiescent LT-HSC from transitioning to activated ST-HSC. Hence, 3D chromatin interactions centrally mediated by CTCF, endow a gatekeeper function that governs the earliest fate transitions HSC make by coordinating disparate stemness pathways linked to quiescence and self-renewal.

Project description:RNA-seq of uncultured CD112high and CD112low long-term(LT) human hematopoietic stem cells (HSC) and cultured and lentiviral transduced (CTRL, INKA1-OE) LT- and short-term HSC from umbilical cord blood We performed RNA-sequencing to elucidate the biological pathways (1) altered by INKA1 overexpression in LT-HSC and ST-HSC that may contribute to the induced transient restraint in generating proliferative hematopoietic output in vivo and in vitro; and (2) that underlie the differential in vitro priming and regeneration phenotypes of CD112high and CD112low LT-HSC. Therefore, we prospectively isolated indicated subpopulations from 3 independent human umbilical cord blood pools and subjected them either to RNA-sequencing directly or following culture, lentiviral transduction and purification of the transduced cell fractions. We show that distinct subsets of human LT-HSC respond differently to regeneration-mediated stress and that INKA1 governs these distinct stemness states where CD112low LT-HSC are marked by an alternative state of quiescence with high INKA1 preserving self-renewal and regenerative capacity upon successive rounds of regeneration-mediated stress.

Single cell RNA-seq analysis of cancer cell lines upon administration of FOLFOX or FOLFIRI at different time points

Project description:This experiment is aimed at studying the effect of two different chemotherapies (FOLFOX and FOLFIRI) on gene expression of HCT116 colorectal cancer cell line at different time points. Two early time points (8h and 16h) are used to evaluate the acute response, while a late time point (two weeks, LT) is used to evaluate the long-term effect. After two week exposure, cells are grown without treatments for additional two weeks, to evaluate the transcriptomic of cells which survived the chemotherapy. For all time points, untreated cells (CTRL) are also collected.

Transcriptomic analysis of TFEB overexpression in LT-HSC, ST-HSC and MEP

Project description:Long-term hematopoietic stem cells (LT-HSC), Short-term hematopietic stem cells (ST-HSC) and Megakaryocyte-erythrocyte progenitors (MEP) were sorted from human cord blood and cultured overnight before transduction with lentivirus to overexpress GP91 (CTRL) or TFEB. Three (LT-HSC ans ST-HSC) or six (MEP) days later, BFP+ transduced cells were sorted for RNA extraction and sequencing.

Proteomic Response to Copper-Induced Stress and Recovery in the Colonial Tunicate Botryllus schlosseri

Project description:The study investigated the proteomic response of the colonial tunicate Botryllus schlosseri to acute copper exposure and subsequent recovery. DIA analysis was performed on Botryllus schlosseri colonies exposed to copper concentrations of 0 µg/L (control, C0), 300 µg/L (C3), and 900 µg/L (C4) for 24 hours (Exposure phase, E). To assess recovery (R), a subset of colonies from each condition was transferred to clean seawater for an additional 24 hours. Each condition included 11 biological replicates, collected by pooling ≥15 zooids per sample (including vascular network and ampullae).
