HCT116-TGTA-proteomic profiling

ABSTRACT: HCT116 cells were treated with or without 50 μM TGTA for 24 hours. Cells were collected and the proteomes were then extracted for proteomic analysis.

Quantitative proteomic analysis using 4D-FastDIA in gastric cancer cells before and after loss-of-function mutation of STAT1-K193 lactylation.

Project description:In this study, we identified a significant lactylation modification at lysine 193 (K193) of STAT1 in gastric cancer tissues through an integrated proteomic and lysine lactylome analysis. Functional assays revealed that the loss of STAT1-K193 lactylation (STAT1-K193la) markedly suppresses gastric cancer cell proliferation, invasion, and metastatic potential. To further elucidate the downstream mechanisms mediated by STAT1-K193 lactylation, we aim to perform comparative proteomic profiling between wild-type STAT1 and the K193 lactylation-deficient mutant. This approach will help identify candidate effector proteins or signaling pathways regulated by STAT1-K193la, which will be subjected to further functional and mechanistic validation to better understand their roles in gastric tumor progression.

Microscope-Free Microdissection of Amyloid Plagues in Alzheimer’s Disease Tissue via Single Electron Transfer Photocatalysis

Project description:Amyloid protein deposit, like Aβ plaques, is a pathological hallmark of Alzheimer’s disease (AD). While plenty of amyloid imaging reagents available for diagnosis, their composition associated with disease etiology is challenging to analyze in intact tissue sample. Herein, we report an amyloid-targeting probe to photocatalyze in-situ labeling and profiling of Aβ plaques in AD brain tissue via single electron transfer (SET) mechanism. First, we render this amyloid probe with photocatalytic labeling function by fragment fusion of classical scaffolds of fluorescent amyloid sensors. Second, we demonstrate its labeling selectivity to amyloid proteins over monomer counterparts. Mechanistically, we show spatially resolved labeling is driven by the short-lived SET photocatalytic process. Finally, we use this probe to capture and profile the composition of amyloid plagues in Alzheimer’s disease brain tissue. Surpassing other AD proteomics datasets, our work spatially resolves pathogenic Aβ and typical AD biomarkers as top-ranked hits. Together, the short-lived SET-driven photocatalysis spatially restrains protein labeling to occur in ultra-proximity to amyloids, allowing for microscope-free amyloid tissue microdissection at molecular level.

Proteomic Analysis of Kidney Tissues Following Ischemia-Reperfusion Injury in Male Mice

Project description:Renal ischemia-reperfusion injury (IRI) is a leading cause of acute kidney injury (AKI) and presents significant challenges during kidney transplantation. Due to the detrimental effects of IRI on kidney function and the lack of effective intervention strategies, we conduct a multi-omics study on surgically induced mouse IRI, revealing a modulatory role for the metabolite S-adenosylmethionine (SAM) in AKI development. Our metabolic analysis of clinical samples establishes a link between various AKI conditions and marked elevations in serum SAM, underlying its potential as a biomarker for diagnosis. Furthermore, we find that short-term dietary methionine deprivation, which reduces circulating methionine and kidney SAM levels, effectively enhances renal resilience against IRI. In vivo isotopic tracing demonstrates that this diet preconditions kidney metabolic programs, enhancing glucose and fatty acid oxidation in preparation for IRI. Particularly, the activation of pyruvate dehydrogenase, which produces acetyl-CoA to fuel the tricarboxylic acid (TCA) cycle, highlights an energy-efficient strategy of glucose metabolism that is essential for the protective effects of dietary methionine deprivation.

Anticodon Engineered Transfer RNA (tRNASUAG) Inhibits Hepatitis B Virus Replication by Promoting Degradation of the Core Protein

Project description:Current antiviral drugs targeting hepatitis B virus (HBV) still face challenges in achieving functional cure for chronic hepatitis B. Therefore, it is necessary to explore new therapeutic approaches and combination therapy strategies. Anticodon engineered transfer RNA (ACE-tRNA) has been widely applied in the treatment of genetic diseases caused by nonsense mutations. However, its role in antiviral therapy has not been reported yet. In this study, ACE-tRNAs were designed targeting the highly conserved stop codon (UAG) of HBV core protein (HBc). All designed ACE-tRNAs can read through the stop codon of HBc. Among them, tRNASUAG promoted HBc phosphorylation by introducing a phosphorylatable serine into the C-terminal domain of HBc, thereby reducing HBc levels and inhibiting HBV replication by promoting the degradation of HBc through the ubiquitin-proteasome pathway. In addition, ACE-tRNA and CRISPR/Cas9 technologies can be effectively integrated through a tRNASUAG-gRNA tandem array and achieve the combined inhibition of HBV replication. This is the first study to use ACE-tRNA to promote HBc degradation by introducing an amino acid that can be post-translationally modified and subsequently inhibit HBV replication. In addition, this study presents a promising therapeutic strategy for promoting the clearance of HBV infection by integrating ACE-tRNA and CRISPR/Cas9 technologies.

Human Femoral Artery Proteome and 2-Hydroxyisobutyrylation Analysis in Metabolic Syndrome Induced Restenosis

Project description:Restenosis is the primary complication following stenting for coronary and peripheral arterial disease (PAD), posing an ongoing clinical challenge. Metabolic syndrome (MetS), characterized by metabolic disturbances, has been identified as an independent predictor for postoperative restenosis in coronary and carotid arteries, potentially due to endothelial dysfunction and augmented oxidative stress in cells, while its specific regulatory mechanism is still largely unknown. Lysine 2-hydroxyisobutyrylation (Khib), a recently identified post-translational modification, plays a crucial role in transcriptional regulation and cellular metabolism. However, there is a lack of comprehensive analysis of the proteome and Khib modifications within restenotic vessels in the context of MetS, as well as in the understanding of the associated pathophysiology. Here, we firstly validate changes in expression and distribution of Khib in vascular tissues in clinical tissue and cell models. Subsequently, we utilized proteomics and modifiomics to examine the protein and Khib modification characteristics in MetS-induced restenosis.

Quantitative proteomics analysis of liver from LONP1 Knockout mice

Project description:The mechanisms of hepatic stellate cell (HSC) activation and the development of liver fibrosis remains largely unknow. Here, we revealed a fibrosis related mechanism of hepatocytes-HSCs crosstalk regulated by hepatocyte LONP1. We demonstrate that hepatocyte LONP1 expression is decreased in HFD-fed mice and MASH patients. Liver-specific LONP1 deficiency increases orotic acid level and aggravates MASH-induced liver fibrosis in mice. We have identified DHODH as a substrate that is selectively degraded by LONP1 in an ATP-dependent manner. Moreover, activation of LONP1 reduces orotic acid levels and alleviates MASH-induced fibrosis in mice. Mechanistically, LONP1 mediates DHODH turnover, maintaining lower orotic acid levels to inhibit ATF3-mediated HSC proliferation and activation, thereby preventing liver fibrosis. Furthermore, plasma orotic acid levels are negatively correlated with liver LONP1 levels in humans. Therefore, targeting LONP1-mediated hepatocyte-HSC communication may represent a promising therapeutic strategy for MASH-induced liver fibrosis.

Project description:This study explored the proteomic changes in UCMSCs cells following TNFRSF11B gene overexpression. Stable overexpression of TNFRSF11B in UCMSCs via lentiviral transduction. Proteomic analysis was conducted on the conditioned medium from control UCMSCs and TNFRSF11B-overexpressing UCMSCs. Transfected cells were seeded in culture flasks, and the culture medium was collected after 2 days and rapidly frozen in -80℃. The differential protein expression profile linked to TNFRSF11B overexpression in UCMSCs was analyzed using 4D label-free proteomics (PTM Bio, Hangzhou).

Boron Activated Covalent Modification and Micro-Dissection of Amyloid Deposits in Alzheimer’s Disease Brain Tissue

Project description:Congo Red (CR) dye is historically used for histochemical staining of amyloid deposition in tissue. Its characteristic aryl azo moiety renders it chemically stable as a non-covalent pan-amyloid binder. Here, we discover in serendipity that the CR dye can covalently modify amyloid proteins by activation of the inert azo bond using neutral borate buffer at ambient temperature. We first show that boronic acid is responsible for azo bond-mediated protein bioconjugation. Furthermore, we also observe that ultraviolet light-induced azo trans-to-cis isomerization significantly enhances the labeling efficiency. Leveraging the discovered covalent chemistry, we apply CR-alkyne derivative with a click enrichment handle to label, capture and enrich amyloid deposits in Alzheimer’s disease (AD) mouse brain tissue. Finally, we identify the composition of amyloid deposits by proteomics profiling, revealing typical neurodegenerative diseases biomarkers, including MAPT and 14-3-3 family proteins. Overall, this work presents a new type of azo based bioconjugation chemistry previously known to be inert but herein activated by neutral borate buffer.
