Project description:This study compared the therapeutic effects of medium cut-off (MCO) and high flux (HF) dialyzers using metabolomics and proteomics. This was a single-center prospective trial of 20 patients receiving maintenance hemodialysis (HD). A consecutive dialyzer membrane was used for 15-week study periods as follows: 1st HF dialyzer, MCO dialyzer, 2nd HF dialyzer, for 5 weeks respectively. Liquid chromatography-tandem mass spectrometry (LC-MS/MS) analysis was used to identify proteins.

Project description:Identifying children at risk of developing asthma is crucial in guiding targeted preventive therapies. In recent years, researchers have proposed several candidate biomarkers for predicting AM. One such biomarker is fatty-acid-binding protein 5 (FABP5), which correlates with interleukin-17A levels in both the skin and serum, suggesting its potential as a biomarker for AM. Specific IgE, skin prick tests, and cytokine ratios show promise in predicting asthma development.3 However, while these proposed biomarkers are the subject of research on the skin, no biomarkers are identified through blood proteomics. Although AD may initially result from skin barrier dysfunction, systemic sensitization and changes in systemic immune response may predominantly contribute to asthma after AD. Therefore, this study aims to identify blood biomarkers in early life to predict AM progression among infants initially diagnosed with AD. The study participants included 20 healthy controls, 15 with AD, 11 with asthma, and 21 with AM (children aged 7 years old). All participants were diagnosed with asthma, and a history of AD was confirmed by a physician. The protein expression profiles in plasma samples collected from 3-year-olds before the onset of AM were evaluated using sequential window acquisition of all theoretical mass spectra.

Project description:Gleason grading is an important prognostic indicator for prostate adenocarcinoma and is crucial for patient treatment decisions. However, intermediate-risk patients diagnosed in Gleason Grade Groups (GG) 2 and GG3 can harbour either aggressive or non-aggressive disease, resulting in under- or over-treatment of a significant number of patients. Here, we performed proteomic, differential expression, machine learning, and survival analyses for 1,348 matched tumour and benign samples from 278 patients. Three proteins (F5, TMEM126B and EARS2) were identified as candidate biomarkers in patients with biochemical recurrence. Multivariate Cox regression yielded 18 proteins, from which a risk score was constructed to dichotomise prostate cancer patients into low- and high-risk groups. This 18-protein signature is prognostic for the risk of biochemical recurrence and completely independent of the intermediate GG. Our results suggest that markers generated by computational proteomic profiling have the potential for clinical applications including integration into prostate cancer management.

Project description:Autism spectrum disorder (ASD) is a heterogeneous neurodevelopmental disorder where patients have impaired social behavior, communication, repetitive behaviors, and restricted interest. Valproic acid (VPA) has been widely used to treat patients with epilepsy and bipolar disorder patients. However, VPA treatment during pregnancy has produced offspring with neurodevelopmental disorders, including ASD. To better understand the molecular function of ASD, we have used valproic acid, chemically induced ASD mice. We have performed LC-MS/MS analysis of VPA-induced offspring mice to the control to see the difference in their proteome difference. Our analysis showed that many neuronal network pathways were highly expressed in our differentially expressed proteins, and among them, Wnt/ β-catenin pathways showed clear enrichment. The RNF146 (E3 Ubiquitin-protein ligase) increase in VPA-exposed mice showed a highly significant effect on canonical Wnt/ β-catenin signaling pathways by disrupting the β-catenin destruction complex. The proteins like CREBBP, TCF4, and GSK3B also showed significant changes that indicate dysfunction of β-catenin destruction complex and activation of transcription factors.

Project description:This project tested the use of a volumemetric absorptive microsampling device as a substrate to prepare whole blood for proteomic analysis by LC-MS. We demonstrated that VAMS are a useful substrate to trap proteins from blood, wash them to reduce highly abundant protein species which enabled single shot LC-MS. This led to the detection of more than 1600 proteins in a single run. We further tested different washing reagents and compared VAMS against paper DBS. Finally, we demonstrated an application of using VAMS to prepare archival, frozen whole blood cell pellets from non-small cell lung cancer patients for biomarker studies.

Project description:Using DNA microarray as a global approach to understanding the molecular basis of autism, we examined gene expression profiling in peripheral blood from 21 young adults with autism spectrum disorder (ASD) and healthy mothers having children with ASD, between whom there was no blood relationship. Several genes which were significantly changed in the ASD group comparing with their age- and gender-matched healthy subjects were mainly involved in cell morphology, cellular assembly and organization, and nerve system development and function. In addition, mothers having children with ASD possessed a unique gene expression signature shown as significant alterations of protein synthesis despite of their nonautistic diagnostic status. Moreover, an ASD-associated gene expression signature was commonly observed in both individuals with ASD and healthy mothers having children with ASD. Total RNA was prepared from venous blood which was taken from each subject. Gene expression profiling of venous blood from subjects with ASD (21), the healthy women who had children with ASD (21) and their age- and gender-matched healthy subjects (42) were obtained using a whole human genome oligonucleotide microarray (Agilent 44K Human whole genome array G4112F, GPL6480) to measure gene expression in these samples according to the manufacture’s protocol. The one GSM sample of microarray analysis was made by individual subject. Differentially expressed genes were determined across all rationed expression values for age- and gender-matched pairs (ASD vs. control, asdMO vs. ctrlMO) using Genespling analysis.

Project description:Autism Spectrum Disorder (ASD) is a group of common neurodevelopmental conditions with impairments in socialization, communication and restricted behaviors. Only a minority of ASD cases are determined to have a definitive etiology and the pathogenesis of most ASD remains poorly understood. In this study, we made use of the power of proteomics, heretofore little utilized in the study of the biology of ASD, and analyzed the proteomes of two brain regions, Brodmann area 19 (BA19) and posterior inferior cerebellum (CB), from 9 idiopathic ASD cases/9 matched controls by label-free HPLC-tandem mass spectrometry (MS) and validated the differentially expressed protein findings with selected-reaction monitoring MS. The data revealed marked differences between ASD and control brain proteomes for both brain regions, with numerous differentially expressed proteins, although the proteomic difference between brain regions was not attenuated in ASD brain. Bioinformatic analyses based on the differentially expressed proteins highlighted multiple canonical pathways and protein-protein interaction networks that are implicated in the differential biology of ASD vs. controls. Canonical pathways involving glutamate receptor signaling and RXR activation were enriched for both BA19 and CB; others such as cell-cell junction signaling and fatty acid oxidation were enriched for BA19 and CB, respectively. Network analysis revealed a protein interaction network related to synaptic biology in BA19 and another involving cytoskeletal/vesicular functions in CB. Upstream regulator analysis for both regions revealed multiple neurodegeneration-associated proteins. The finding of several shared canonical pathways and upstream regulators for both regions underscores likely common ASD pathophysiology that has distinctive regional expression.
