Induction of anti-tumour immunogenicity via modulation of nonsense-mediated decay

ABSTRACT: This project explores the role of SMG1 on the Nonsense-mediated decay (NMD) pathway in two human cell lines – PC9 (lung) and A375 (epithelial). The conditions used were a DMSO control for two SMG1 inhibitors, and an siRNA control for the siSMG1 RNA knock-down condition.

Kinase pathways in cilia disassembly signalling

Project description:Aim: To determine the major protein kinase pathways altered upon serum- or LPA-induced cilia disassembly Primary cilia are dynamic structures which must disassemble for a cell to go through mitosis and re-assemble in G0 to transduce essential signals. Also, in non-cycling cells (such as renal epithelial cells), there is evidence to suggest that deregulated cilia disassembly is of critical importance, for example in instances with an excess of a cilia disassembly stimuli (such as Aurora kinase A expression and activation, a key disassembly factor) which is associated with ciliopathy phenotypes and a net loss of ciliated cells. Serum, growth factor or lysophosphatidic acid (LPA) stimulation of ciliated cells are well established experimental paradigms for the induction of cilia disassembly. The signalling network activated by these stimuli that culminates in cilia disassembly is complex and poorly understood. Studies have generally focused on a single or small group of proteins of interest to define their roles in cilia disassembly and the key pathways and kinases activated upon serum stimulation to induce cilia disassembly have not been defined. Moreover, to the best of our knowledge an unbiased analysis of the major pathways activated during cilia disassembly has not been performed. Ciliated hTERT-RPE1 cells were treated with 10% serum or 2 M LPA for 15’ or 2 h to initiate cilia disassembly + pan-class I PI3K inhibitor GDC-0941, followed by label-free phosphoproteomics.

Nonsense-mediated decay constrains nociceptive responses through repression of the integrated stress response

Project description:RNA stability is meticulously controlled. Here, we sought to determine if an essential post-transcriptional regulatory mechanism plays a role in pain. Nonsense-mediated decay (NMD ) safeguards against translation of mRNAs that harbor premature termination codons and controls the stability of roughly 10% of typical protein-coding mRNAs. It hinges on the activity of the conserved kinase SMG1. Both SMG1 and its target UPF1 are expressed in sensory neurons throughout the dorsal root ganglion (DRG). SMG1 protein is present in DRG neurons and their fibers in the sciatic nerve. Using high-throughput sequencing, we examined changes in mRNA abundance following inhibition of SMG1. Among the characteristics of NMD substrates, the most prominent is structure specifically in the 3′UTR. We confirmed multiple NMD stability targets in sensory neurons including ATF4. AFT4 is preferentially translated during the integrated stress response (ISR). This led us to ask if suspension of NMD induces the ISR. Indeed, blockade of NMD increases eIF2-alpha phosphorylation, a key marker of the integrated stress response. Next, we examined the effects of SMG1 inhibition on pain-associated behaviors. Peripheral inhibition of SMG1 result in mechanical hypersensitivity that persists for several days and priming to a subthreshold dose of PGE2. Priming was fully rescued by a small molecule inhibitor of the ISR. Collectively, our results indicate that suspension of NMD promotes pain through activation of the ISR.

Pharmacological inhibition of nonsense-mediated mRNA decay enhances anti-tumor immunity

Project description:Frameshift insertion/deletions can produce highly immunogenic neoantigens; however, frameshift-derived transcripts are often degraded by the nonsense-mediated mRNA decay (NMD) pathway. Leveraging multiomics and checkpoint in-hibitor (CPI) response data from over 1,000 patients, we demonstrate that reduced expression or genetic loss of the NMD mediator SMG1 correlates with improved CPI responses. SMG1 inhibition ex vivo and in vivo activates and expands tumour-reactive lymphocytes and potentiates CPI responses. Mechanistically, SMG1 inhibi-tion stabilises frameshift-derived transcripts and increases the abundance and sur-face presentation of immunogenic neoantigens, shifting the neoepitope count from a low- to a high-tumour mutational burden (TMB)-like state without causing DNA damage. Co-culture of lymphocytes with tumour cells upon SMG1i induces antigen-dependent T cell activation and tumour cell killing. Our findings highlight SMG1 in-hibition as a promising immuno-oncology strategy to harness an untapped source of immunogenic neoantigens to enhance tumour immunogenicity and improve CPI efficacy, with broad applicability irrespective of TMB status.

Project description:This project looks at the effect a chemical modulator targeting PI3Kα has on the phosphoproteome of PI3Kα-WT and PI3Kα-KO MEFs. PI3K signalling is a critical regulator of numerous cellular processes such as proliferation, apoptosis, migration, invasion, metabolism, cell growth and autophagy. The PI3K pathway is frequently hyperactivated in cancer, commonly due to activating mutations or via loss of the lipid phosphatases that negatively regulate the pathway. We have recently identified a new small molecule modulator of the PI3K pathway and have used an unbiased phosphoproteomics approach to examine the impact of this compound on signalling pathways in cells that are wild-type and knockout for PI3K. Immortalised mouse embryonic fibroblasts (MEFs) isolated from PI3Kα-WT and PI3Kα-KO embryos were treated with and without the modulator (5 µM), exploring early (15 min) and late (4 h) time points. Insulin is a well-characterised activator of PI3K. Therefore, PI3Kα-WT MEFs were also treated with insulin (100 nM) as a positive control to compare with the PI3K modulator.

U2AF1 Mutant Myeloid Neoplasms are Preferentially Sensitive to In Vivo Inhibition of Nonsense-Mediated RNA Decay

Project description:Expression of mutant spliceosome proteins (e.g., U2AF1S34F, SF3B1K700E, or SRSF2P95H) alters RNA splicing in myeloid neoplasms, leading to increased production of nonsense transcripts. We have previously shown that inhibiting the nonsense–mediated RNA decay (NMD) pathway, which is responsible for degradation of nonsense transcripts, preferentially kills cells expressing mutant spliceosome proteins. In this study, we used a novel inhibitor (SMG1i-63) of the kinase SMG1, a key regulator of NMD, to provide in vivo evidence that NMD is also a therapeutic vulnerability for splicing factor mutant myeloid neoplasms. We show that primary mouse acute myeloid leukemia cells and human K562 leukemia cell lines expressing splicing factor mutants were more sensitive than wild-type cells to in vivo inhibition of SMG1 (SMG1i). Disruption of NMD activity by SMG1i led to increased R-loops levels in spliceosome wild-type cells, which are further increased in U2AF1S34F treated cells. This R-loop accumulation was accompanied by an increase in DNA damage. Degradation of R-loops with RNase H1 rescued spliceosome mutant cells from NMD inhibition-induced cell death, indicating that R-loop formation is a primary mechanism of drug sensitivity. In U2AF1S34F cells, SMG1i led to increased detection of NMD transcript isoforms (with reduced but detectable protein levels) for DNA repair genes, including ATR and RAD51. Consequently, SMG1i-induced cell death in splicing factor mutant leukemias could be further enhanced by inhibition of the DNA damage response proteins ATR or RAD51. This study shows that in vivo targeting of NMD is a therapeutic strategy to treat myeloid neoplasms with aberrant splicing.

Deciphering the role of the SMG1:SMG8:SMG9 complex during the first authentication step in NMD

Project description:Nonsense-mediated mRNA decay (NMD) is a translation-dependent mRNA turnover pathway, which degrades transcripts containing premature termination codons. The execution of NMD requires the phosphorylation of N- and C-terminal tails of the key NMD factor UPF1, which thereby serve as binding platforms for the degradation factors SMG5, SMG6 and SMG7. UPF1 phosphorylation is mediated by the kinase SMG1, whose activity is regulated by a heterodimer consisting of SMG8 and SMG9. Recent work indicated that SMG9 functions as a bridge between SMG1 and SMG8, allowing the C-terminus of SMG8 to elicits its role of stabilizing the autoinhibitory state of SMG1. Here we established SMG8 and SMG9 knockout cell lines in human colorectal adenocarcinoma cell line HCT116 via CRISPR-Cas9. In addition, we used CRISPR-Cas9 to add a FLAG-tag to the N-terminus of endogenous UPF1. With these cell lines we wanted to explore the role of SMG8 and SMG9 for SMG1 regulation and their influence on the UPF1 interactome. Furthermore, we investigated changes in the UPF1 interactome upon treatment with the SMG1 inhibitor SMG1i, which functions as an ATP-competitive inhibitor and binds to the active site of SMG1. Cells were treated with 0, 0.1 or 1 μM SMG1i for 24 h and FLAG co-IP was performed. As controls, the HCT116 wildtype cells were treated with DMSO.

IL-8 Confers Acquired Resistance to EGFR Inhibitors through Regulating Stem Cell-like Properties in Lung Cancer

Project description:Previous study has demonstrated that PC9/gef cells are resistant to gefitinib-induced aspoptosis. To investigate the regulators contributed to gefitinib resistance in lung cancer, we analyzed the gene expression profiles between PC9 and PC9/gef cells. Our results showed that IL-8 contributes to gefitinib resistance and cancer stemness. In contrast, IL-8 knockdown decreased stem-like characteristics and increased gefitinib-induced apoptosis in PC9/gef cells. RNAs extracted from gefitinib-sensitive PC9 cells and gefitinib-resistant PC9/gef cells were hybridized on Affymetrix microarrays. We tried to compare the differential gene expression profiles between PC9 and PC9/gef cells to identify the possible regulators in gefitinib resistance.
