Project description:USP7 protein has a TRAF domain near the N-terminus, which has been reported to bind to many substrates of USP7 in cancer cells. Here we looked for interactors of this USP7-TRAF domain in primary rat neurons. We expressed and immunprecipitated the FLAG-tagged USP7-TRAF domain in neurons. We also used the binding-deficient mutant TRAF RDW as negative control. The immunoprecipitated USP7-TRAF along with its interactors were profiled with LC-MS/MS.

Project description:The pUL21 gene is essential for efficient replication and dissemination in herpes simplex virus 1 (HSV-1) but the molecular basis for its function is not well understood. Experimental work revealed that pUL21 is a virus-encoded adaptor of protein phosphatase 1 (PP1). Mutation of the specific motif in pUL21 responsible for PPI recruitment, followed by propagation in cell culture, was performed in order to identify the impact of preventing PP1 recruitment on the viral genome. This allowed identification of compensatory mutations disrupting the viral kinase gene pUS3, which restored viral growth and spread, revealing that pUL21 directly antagonises pUS3. Three mutant strains of HSV-1 were generated, mutating the conserved residues F242 and V243 in the PP1 binding sequence, individually and in combination (pUL21F242E, pUL21V243D, pUL21FV242AA), along with a knockout strain lacking pUL21 (ΔpUL21). These four virus stocks, plus wild-type HSV-1, were propagated in Vero cells for three passages. Genomic DNA was extracted from the P3 viruses and sequenced with Illumina. Reads were trimmed and mapped to an edited version of the HSV-1 genome (based on JQ673480.1) and read depth and variants were quantified.

Project description:Background: Muscle proteins of the obscurin protein family play important roles in sarcomere organization, sarcoplasmic reticulum (SR) and T-tubule architecture and function. However, their precise molecular functions and redundancies between protein family members as well as their involvement in cardiac diseases remain to be fully understood. Methods: To investigate the functional roles of obscurin and its close homologue obscurin-like 1 (Obsl1) in the heart, we generated and analyzed knockout mice for obscurin, Obsl1, as well as obscurin/Obsl1 double-knockouts (dKO). Results: We show that dKO mice are viable but show postnatal deficits in cardiac muscle SR and mitochondrial architecture and function at the microscopic, biochemical, and cellular level. Altered SR structure resulted in perturbed calcium cycling, while mitochondrial ultrastructure deficits were linked to decreased levels of Chchd3, a Micos complex protein. Hearts of dKO mice also show altered levels of Atg4 proteins, novel Obsl1 interactors, resulting in abnormal mitophagy, and increased unfolded protein response. At the physiological level, loss of obscurin and Obsl1 resulted in a profound delay of cardiac relaxation, associated with metabolic signs of heart failure.

Project description:The retrograde transport inhibitor Retro-2 has a protective effect on cells and in mice against Shiga-like toxins and ricin. Retro-2 causes toxin accumulation in early endosomes, and the relocalization of the Golgi SNARE protein syntaxin-5 to the endoplasmic reticulum. The molecular mechanisms by which this is achieved remain unknown. Here, we show that Retro-2 targets the endoplasmic reticulum exit site component Sec16A, affecting anterograde transport of syntaxin-5 from the endoplasmic reticulum to the Golgi. The formation of canonical SNARE complexes involving syntaxin-5 is not affected in Retro-2-treated cells. In contrast, the interaction of syntaxin-5 with a newly discovered binding partner, the retrograde trafficking chaperone GPP130, is abolished, and we show that GPP130 must indeed bind to syntaxin-5 to drive Shiga toxin transport from endosomes to the Golgi. We thereby identify Sec16A as a druggable target, and provide evidence for a non-SNARE function for syntaxin-5 in interaction with the retrograde cycling protein GPP130. a) Clickable Retro-2 pulldown. Results show the differential effects of Retro-2 treatment on the Sec16A interactome, giving insight into the mechanism by which Retro-2, via Sec16A, specifically affects the anterograde trafficking of Syntaxin-5.

Project description:The specific N-glycans of glycoproteins play key roles in regulating protein localization, stability and activity. B7H3, an immune checkpoint molecule, is a highly N-glycosylated membrane protein. However, the key glycosylated asparagine (Asn) residues that mediate the function of the B7H3 protein are still unclear. Here we identify that among the four pairs of putative N-glycosylation sites, N-glycans attached to asparagine residues N91/309 and N104/322 are required for proper B7H3 protein folding in the endoplasmic reticulum (ER) and intracellular trafficking to the cell surface membrane. We demonstrate that mutations in these two pairs of N-glycosylation sites induce ER accumulation of B7H3 by blocking its ER-to-Golgi translocation and subsequently promote its degradation via the endoplasmic reticulum-associated protein degradation (ERAD) pathway. Additional evidence suggests that N-glycosylation at N91/309 and N104/322 of B7H3 is essential for its inhibition of T-cell proliferation and activation. More importantly, a monoclonal antibody, Ab-82, targeting B7H3 glycosylated at N91/309 and N104/322 is developed, which exhibits the ability to elicit cytotoxic T lymphocyte-mediated antitumor immunity via B7H3 internalization and degradation. Together, these findings provide novel insights into the functional significance of B7H3 glycosylation and offer a rationale for targeting glycosylated B7H3 as a potential strategy for immunotherapy. To compare the binding partners of WT, 8NQ, and N91/104/309/322Q and N91/104/309/322 B7H3, these B7H3 constructs were stably expressed in MDA-MB-231 cell lines. The B7H3 protein was purified using affinity capture purification, followed by immunoprecipitation and mass spectrometry to identify the B7H3 interactome. Ingenuity Pathway Analysis based on these mass spectrometry data showed that the binding to components of the endoplasmic reticulum-associated degradation (ERAD) pathway was greater for the N91/104/309/322Q and 8NQ mutants than for the N91/104/309/322 mutant and WT B7H3.

Project description:Interest in exploiting algae as a biofuel source and the role of nutrient deficiency in inducing triacylglyceride (TAG) accumulation in cells necessitates a strategy to efficiently formulate species-specific culture media that can be easily manipulated. Using the reference organism Chlamydomonas reinhardtii, we tested the hypothesis that modeling trace element supplements on the ionomes of cells would result in optimized cell growth. We characterized the ionomes of multiple wild-type Chlamydomonas strains in various culture conditions and developed a revised trace element solution to parallel our measurements. Comparison of cells growing in the revised supplement versus a traditional trace element solution revealed faster growth rates and higher maximum cell densities with the revised recipe. RNA-seq analysis of cultures growing in the traditional versus revised medium suggest that the variation in transcriptomes was smaller than that found between laboratories using the same supplement. Visual observation did not reveal defects in cell motility or mating efficiency. Ni2+-inducible expression from the CYC6 promoter remained a useful tool, albeit with an increased amount of Ni2+ supplementation due to the introduction of an EDTA buffer system in the revised medium. Equilibrium modeling of the revised supplement predicts less metal precipitation in the revised medium. Other advantages include more facile preparation of trace element stock solutions that can readily be adapted for deficiency studies, a reduction in total chemical use, a more consistent batch-to-batch formulation, and long-term stability (up to 5 years). Under the new growth regime, we analyzed cells growing under different macro- and micronutrient-deficiencies. In N and S deficiency, cells accumulate TAG as well in the new medium as previously demonstrated. Fe and Zn deficiency also induced TAG accumulation as suggested by Nile Red and Bodipy staining. This ionomic approach can be used to efficiently optimize culturing conditions for other algal species to improve growth and assay cell physiology. Sampling of Chlamydomonas CC-1021 (2137) cultivated in TAP medium supplemented with a revised trace element recipe based on ionomic data.

Project description:Chaperone-mediated autophagy (CMA), a selective autophagic process, plays a crucial role in maintaining intracellular quality and facilitating cellular responses to stress. While CMA has been implicated in finely regulating the stemness of normal stem cells, its significance in cancer stem cells (CSCs) remains largely undefined. In this study, we demonstrate that CMA is upregulated in patient-derived glioblastoma stem cells (GSCs), characterized by a notable increase in the levels of the CMA receptor, lysosome-associated membrane protein type 2A (LAMP2A). The enhanced stability of LAMP2A within GSC lysosomes is a result of MST4-mediated phosphorylation at residues T40, S97, and T136, which facilitates LAMP2A homotrimer formation and diminishes LAMP2A degradation by obstructing the interaction between LAMP2A and Cathepsin A. The contribution of CMA to the self-renewal and tumorigenic potential of GSCs is mediated by the upregulation of mTORC1 activity through the selective lysosomal degradation of its two negative modulators, TSC1 and TSC2. Furthermore, CMA is implicated in promoting resistance to immunotherapy in GBM by inhibiting the TET3-dependent enhancement of tumor cGAS and STING expression. Finally, the genetic or pharmacological inhibition of CMA exhibits a synergistic effect with immune checkpoint therapy in murine models of GBM. Our findings delineate an MST4-LAMP2A signaling pathway that modulates CMA activity and the malignancy of GSCs, with therapeutic targeting of this axis potentially overcoming immunotherapy resistance in GBM.

Project description:Spemann and Mangold Organizer (SMO) is of fundamental importance for the dorsal ventral body axis formation during vertebrate embryogenesis. Maternal Huluwa (Hwa) has been identified as the dorsal determinant that is both necessary and sufficient for the SMO formation. However, it remains unclear how Hwa is regulated. Here we report that the E3 ubiquitin ligase zinc and ring finger 3 (ZNRF3) is essential for restricting the spatial activity of Hwa, and therefore the proper SMO formation in Xenopus leavis. ZNRF3 interacts with and ubiquitinates Hwa thereby regulating its lysosomal trafficking and protein stability. Perturbation of ZNRF3 leads to the accumulation of Hwa and induction of ectopic axis in embryos. Ectopic expression of ZNRF3 promotes Hwa degradation and damps the axis-inducing activity of Hwa. Thus, our findings identify a substrate of ZNRF3, but also highlight the importance of the regulation of Hwa temporospatial activity in body axis formation in vertebrate embryos.
