Project description:To identify oligomerization dependent interactors of C-terminal binding protein 2 (CTBP2), we stably expressed CTBP2 wild type or a monomeric mutant (CTBP2 mono: CTBP2 C140Y, N144R, R147E, L156W) in Ctbp1-/-, Ctbp2-/- J774.1 cells and profiled their genome-wide interactome in LPS conditions after 3 h of stimulation. Differential profiling of CTBP2’s wild type and monomeric interactome shows oligomer-specific interactions with multiple repressors including KDM1A and the NuRD complex. Conversely, monomers retain the ability to interact with AP-1 and RNA polymerase II.

Project description:Neuropeptide-containing dense core vesicles (DCVs) are generated in the neuronal cell body and circulate throughout the axonal arbor to supply distal release sites. This circulation depends on the anterograde kinesin-1 and kinesin-3 motors and the retrograde dynein-dynactin motor, however the adaptor proteins involved are poorly understood. Knock-out of the small GTPase Rab2 selectively disrupts retrograde DCV transport in Drosophila axons indicating that it is involved in regulation of dynein. To identify specific interactors of active neuronal Rab2 in flies, we performed proximity labeling based on a pan-neuronally expressed constitutively active GTP-locked TurboID-Rab2Q65L chimera, as well as an inactive GDP-locked TurboID-Rab2S20N variant.

To identify potential components of DCV motor adaptor complexes in Drosophila neurons we performed proximity labeling based on a pan-neuronally expressed TurboID-VMAT chimera, as well as a free cytosolic TurboID used as a negative control. This approach may also shed light on the trafficking pathways involved in sorting VMAT and other membrane proteins to DCVs.

Project description:Bilateral macronodular adrenocortical disease (BMAD) is currently described as composed of 4 microscopic subtypes (subtype 1 to 4) and 3 molecular groups (ARMC5-altered, KDM1A-altered, and unknown). Little is known about protein heterogeneity and its links with BMAD characteristics. The aim of this work is to study the protein signatures of BMAD and their correlations with microscopy and genetics. Liquid chromatography tandem mass spectrometry (LC-MS/MS) was performed on 24 BMAD: 7 ARMC5, 4 KDM1A, 13 non-KDM1A, non-ARMC5 BMAD and 2 normal adrenal glands as control. Proteomic data were analyzed by principal component analysis followed by non-negative matrix factorization. Unsupervised clustering divided samples into 3 proteomic groups. The first group is composed of ARMC5-altered BMAD and is characterized by accumulation of RNA polymerase II (Pol II) subunits. The second comprises KDM1A-altered patients and subtype 4 BMAD. It is characterized by accumulation of cholesterol biosynthesis enzymes (such as FDFT1). The final group has no specific signature detected and is composed of subtypes 1 and 3 BMAD. Our study is the first to explore BMAD proteome using LC-MS/MS. The 3 proteomic groups mostly overlap the 4 microscopic and 3 molecular groups of BMAD. Accumulation of Pol II subunits induced by ARMC5 inactivation is probably plays a role in the pathogenesis of those BMAD. KDM1A-altered and subtype 4 BMAD showed an accumulation of proteins involved in lipid metabolism that could contribute to hypercortisolism. These results reveal specific protein patterns pointing to various cellular processes opening new perspective to understand BMAD pathophysiology.

Project description:Caloric restriction (CR) improves metabolic health. To define how the hepatic glucocorticoid receptor (GR) supports CR-driven metabolic adaptation, we profiled its liver interactome by chromatin immunoprecipitation-mass spectrometry (ChIP-MS). Mouse livers were collected at ZT12 (glucocorticoid peak) under ad libitum or CR feeding. GR immunoprecipitates were compared to IgG controls to identify GR-associated proteins. The dataset reveals diet-dependent GR protein complexes, including transcriptional factors and metabolic coregulators, and serves as a resource for factors linking hormonal and nutritional signals to CR-induced hepatic reprogramming.

Project description:Skeletal muscle is an inherently heterogenous tissue comprised primarily of myofibers, which are historically classified into three distinct fiber types in humans: one “slow” (type 1) and two “fast” (type 2A and type 2X), delineated by the expression of myosin heavy chain isoforms (MYHs). However, whether discrete fiber types exist or whether fiber heterogeneity reflects a continuum remains unclear. Furthermore, whether MYHs are the main classifiers of skeletal muscle fibers has not been examined in an unbiased manner. Through the development and application of novel transcriptomic and proteomic workflows, applied to 1050 and 1038 single muscle fibers from human vastus lateralis, respectively, we show that MYHs are not the principal drivers of skeletal muscle fiber heterogeneity. Instead, ribosomal heterogeneity drives the majority of variance between skeletal muscle fibers in a continual fashion, independent of slow/fast fiber type. Furthermore, whilst slow and fast fiber clusters can be identified, described by their contractile and metabolic profiles, our data challenge the concept that type 2X are phenotypically distinct from other fast fibers at an omics level. Moreover, MYH-based classifications do not adequately describe the phenotype of skeletal muscle fibers in one of the most common genetic muscle diseases, nemaline myopathy. Our data question the currently accepted model of multiple distinct fiber types based on the expression of MYHs in humans and identifies ribosomal heterogeneity as a major driver of skeletal muscle fiber heterogeneity, opening a new field of research within skeletal muscle physiology.

Project description:NAD is a ubiquitous electron carrier essential for energy metabolism and the post translational modification of numerous regulatory proteins. Perturbation of NAD metabolism is considered detrimental to health, with NAD depletion commonly thought to promote aging. However, the extent to which cellular NAD concentration can be decreased without deleterious repercussions is unclear. We generated a mouse model where nicotinamide phosphoribosyltransferase (NAMPT)-mediated NAD+ biosynthesis is disrupted in adult skeletal muscle. The resulting 85% decrease in muscle NAD+ abundance was associated with preserved tissue integrity and functionality, as demonstrated by its unchanged morphology, contractility, and exercise tolerance. This lack of defects was corroborated by intact mitochondrial respiratory capacity and unaffected muscle transcriptomic and proteomic profiles. Furthermore, lifelong NAD depletion did not accelerate muscle aging or impair whole-body metabolism. Collectively, these findings indicate that NAD depletion does not contribute to age related declines in skeletal muscle function.

Despite the growing evidence that mitochondrial protein synthesis contributes to the onset and progression of cancer, and offers new opportunities for cancer therapy, knowledge of the underlying molecular mechanisms remains limited. Here, we show that RNA G-quadruplexes (RG4s) are co-localized with mitochondria and regulate mitochondrial function by modulating cytoplasmic mRNA translation of nuclear- encoded mitochondrial proteins. Our data support a model whereby the RG4 folding dynamics, under the control of oncogenic signaling and modulated by small molecule ligands or RG4-binding proteins, modifies mitochondria-localized cytoplasmic protein synthesis. Ultimately, this impairs mitochondrial functions, affecting energy metabolism and consequently cancer cell proliferation.

Project description:BackgroundSkeletal muscle is essential for metabolic health and physical function. While resistance training promotes muscle hypertrophy, alternative therapeutic strategies are needed for individuals unable to engage in physical activity. Because beta2-adrenergic stimulation induces muscle growth without mechanical load, we assessed muscle fibre type–specific proteomic adaptations to prolonged beta2-adrenergic stimulation and resistance training to decipher shared and distinct remodelling patterns.MethodsWe collected vastus lateralis biopsies from 21 moderately trained young males (mean ± SD, age: 24 ± 3) before and after 4-week whole-body resistance training (three sessions/week) or daily inhalation of beta2-adrenergic agonist terbutaline (4 mg/day). From each biopsy, we isolated 40 muscle fibres and typified them using myosin-heavy-chain markers. Fibre pools were analysed using LC–MS/MS-based proteomics.ResultsBeta2-adrenergic stimulation and resistance training both increased peak-power output during bike-ergometer sprinting (+36 W; 95% CI: 11 to 61, p = 0.007 and +27 W; 95% CI: −1 to 56, p = 0.062, respectively) with no between-treatments differences (treatment × time interaction: p = 0.644). Beta2-adrenergic stimulation regulated 15 and 23 proteins in Type I and Type II fibres, respectively, compared to 101 and 65 with resistance training. There was a remarkable fibre type–dependent response, with ~7% of regulated proteins shared between Type I and Type II fibres with resistance training and ~3% with beta2-adrenergic stimulation. Both interventions increased abundance of ribosomal proteins, in which resistance training induced a 25% increase in Type I fibres (p < 0.001) but only 3% in Type II (p = 0.374), while beta2-adrenergic stimulation increased ribosomal proteins in both fibre types (Type I: 6% increase, p = 0.008; Type II: 9% increase, p < 0.001). Mitochondrial electron-transport-chain protein abundances decreased with both interventions: resistance training reduced abundances mainly in Type I fibres (17% decrease, p < 0.001; Type II: 5% decrease, p = 0.147), while beta2-adrenergic stimulation caused uniform decreases (Type I: 7% decrease, p = 0.018; Type II: 9% decrease, p = 0.001). Resistance training uniquely increased contractile, cytoskeletal and extracellular matrix proteins, which was not mimicked by beta2-adrenergic stimulation. S100A13 was upregulated across both interventions and fibre types, whereas MUSTN1 was regulated exclusively with resistance training. Knock-down of S100a13 (−52%; p < 0.001) and Mustn1 (−96%; p < 0.001) in C2C12 myotubes impaired myotube formation (fusion index: S100a13: −5%; p = 0.002; Mustn1: −21%; p < 0.001).ConclusionsBeta2-adrenergic stimulation induces proteomic adaptations that partially mimic resistance training, particularly in ribosomal proteins. Shared regulation of S100A13 and unique regulation of MUSTN1 with resistance training suggest distinct and complementary roles in regulating muscle growth. These findings indicate that the beta2-adrenergic receptor is a potential target to counter muscle atrophic conditions, offering a pharmacological approach for individuals unable to engage in resistance training.
