Project description:Centriolar satellites are multiprotein aggregates that orbit the centrosome and govern centrosome homeostasis and primary cilia formation. In contrast to the scaffold PCM1, which nucleates centriolar satellites and has been linked to microtubule dynamics, autophagy, and intracellular trafficking, the functions of its close interactant CEP131 beyond ciliogenesis remain unclear. By using a knockout strategy in a T-cell line unable to form primary cilia, we report that, although dispensable for centriolar satellite assembly, CEP131 participates in optimal tubulin modifications and microtubule regrowth. Our unsupervised label-free proteomic analysis by quantitative mass spectrometry further uncovered both a mitochondrial and an anti-apoptotic signature. Without CEP131, mitochondria showed increased respiration and formed a more elongated network. In response to cell death inducers converging on mitochondria, knockout cells displayed delayed cytochrome c release from mitochondria, subsequent caspases activation, and ultimately in apoptosis. This defect in mitochondrial permeabilization was intrinsic as it could be recapitulated in vitro with isolated organelles. Together, these data extend the functions of CEP131 to life-and-death decisions and propose ways to interfere with mitochondrial apoptosis.

Project description:Bilateral macronodular adrenocortical disease (BMAD) is currently described as composed of 4 microscopic subtypes (subtype 1 to 4) and 3 molecular groups (ARMC5-altered, KDM1A-altered, and unknown). Little is known about protein heterogeneity and its links with BMAD characteristics. The aim of this work is to study the protein signatures of BMAD and their correlations with microscopy and genetics. Liquid chromatography tandem mass spectrometry (LC-MS/MS) was performed on 24 BMAD: 7 ARMC5, 4 KDM1A, 13 non-KDM1A, non-ARMC5 BMAD and 2 normal adrenal glands as control. Proteomic data were analyzed by principal component analysis followed by non-negative matrix factorization. Unsupervised clustering divided samples into 3 proteomic groups. The first group is composed of ARMC5-altered BMAD and is characterized by accumulation of RNA polymerase II (Pol II) subunits. The second comprises KDM1A-altered patients and subtype 4 BMAD. It is characterized by accumulation of cholesterol biosynthesis enzymes (such as FDFT1). The final group has no specific signature detected and is composed of subtypes 1 and 3 BMAD. Our study is the first to explore BMAD proteome using LC-MS/MS. The 3 proteomic groups mostly overlap the 4 microscopic and 3 molecular groups of BMAD. Accumulation of Pol II subunits induced by ARMC5 inactivation is probably plays a role in the pathogenesis of those BMAD. KDM1A-altered and subtype 4 BMAD showed an accumulation of proteins involved in lipid metabolism that could contribute to hypercortisolism. These results reveal specific protein patterns pointing to various cellular processes opening new perspective to understand BMAD pathophysiology.

To this end, HeLa cells were transfected with HIV-1 NL4-3 provirus and, 48 hours after transfection, culture surpernatants of HIV-1 producer cells were collected, filtered and ultracentrifugated on a 20% sucrose cushion to pellet viruses released in the supernatants. As a control, supernatant from mock-transfected HeLa cells was collected and prepared as the supernatant of HIV-1 producer cells. The same volume of filtered and ultracentrifugated supernatants from mock- and HIV-1-producing cells were then subjected to LC-MS analysis

E-STUB accurately identifies the direct ubiquitinated targets of protein degraders, including collateral targets and ubiquitylation events that do not exhibit a degradative outcome. It also detects known substrates of E3 ligase cereblon (CRBN) and von Hippel-Lindau (VHL) with high precision. With the ability to elucidate proximal ubiquitination events, E-STUB may facilitate the development of proximity-inducing drugs and act as a generalizable method for E3 substrate mapping.

Project description:Each organ of the human body requires locally-adapted blood vessels1–3. The gain of such organotypic vessel specializations is often deemed molecularly unrelated to the process of organ vascularization. Opposing this model, we reveal a molecular mechanism for brain-specific angiogenesis that operates under the control of Wnt7a/b ligands, well-known blood-brain barrier maturation signals4–6. The control mechanism relies on Wnt7a/b-dependent expression of Mmp25 in brain endothelial cells. This hitherto poorly characterized GPI-anchored matrix metalloproteinase is selectively required in endothelial tip cells to enable their initial migration across the pial basement membrane which lines the brain surface, and whose distinctive molecular composition is controlled by embryonic pial fibroblasts. Mechanistically, Mmp25 confers brain invasive competence by cleaving the pial basement membrane-enriched Col4a5/6 within a short non-collagenous region of the central helical part of the heterotrimer. Upon genetic interference with pial basement membrane composition, the Wnt/β-catenin-dependent organotypic control of brain angiogenesis is lost, resulting in a properly patterned, yet blood-brain barrier-defective cerebrovasculature. This work reveals an organ-specific angiogenesis mechanism, sheds light on tip cell mechanistic angiodiversity, and thereby illustrates how organs, by imposing local constraints on angiogenic tip cells, can select vessels matching their distinctive physiological requirements.

Project description:Small molecules that induce protein-protein interactions to exert proximity-driven pharmacology such as targeted protein degradation are a powerful class of therapeutics1-3. Molecular glues are of particular interest given their favorable size and chemical properties and represent the only clinically approved degrader drugs4-6. The discovery and development of molecular glues for novel targets, however, remains challenging. Covalent strategies could in principle facilitate molecular glue discovery by stabilizing the neo-protein interfaces. Here, we present structural and mechanistic studies that define a trans-labeling covalent molecular glue mechanism, which we term “template-assisted covalent modification”. We found that a novel series of BRD4 molecular glue degraders act by recruiting the CUL4DCAF16 ligase to the second bromodomain of BRD4 (BRD4BD2). BRD4BD2, in complex with DCAF16, serves as a structural template to facilitate covalent modification of DCAF16, which stabilizes the BRD4-degrader-DCAF16 ternary complex formation and facilitates BRD4 degradation. A 2.2 Å cryo-electron microscopy structure of the ternary complex demonstrates that DCAF16 and BRD4BD2 have pre-existing structural complementarity which optimally orients the reactive moiety of the degrader for DCAF16Cys58 covalent modification. Systematic mutagenesis of both DCAF16 and BRD4BD2 revealed that the loop conformation around BRD4His437, rather than specific side chains, is critical for BD2 selectivity. Supporting a general applicability, we find that a subset of compounds leads to a drug-induced GAK-BRD4 interaction stabilized by covalent modification of GAK. Together our work establishes “template-assisted covalent modification” as a mechanism for covalent molecular glues, which opens a new path to proximity driven pharmacology.
