The sodium channel SCN2A regulates cortical excitatory and inhibitory neurogenesis

ABSTRACT: Cerebral organoids were matured to Day 90 and prepared for mass spectrometry and analyzed at SPARC Bio-centre, Hospital for Sick Children, Toronto, Canada. Raw mass spectrometry data was analyzed and statistics calculated using Spectronaut™ (Biognosys).

Project description:This dataset supports the identification of proteins associated with CHD9 by immunoprecipitation-mass spectrometry (IP-MS) in prostate cancer cells. Endogenous CHD9 was enriched using anti-CHD9 antibodies (with IgG controls), and co-enriched proteins were identified by LC-MS/MS. The resulting protein identifications provide a resource to characterize the CHD9 interactome/associated protein complexes in the cellular context examined in the accompanying study.

Genome-wide analysis of SPARC(secreted protein acidic and rich in cysteine)-responsive gene expression in HTR-8/SVneo cells

Project description:SPARC is a matricellular glycoprotein that plays critical roles in the pathologies associated with obesity and diabetes, as well as tumorigenesis. The objective of this study was to investigate the role of SPARC in the process of trophoblast invasion which shares many similarities with tumor cells invasion. Our results reveals that hormones, cell adhesion molecules, ECM molecules, growth factors and cytokines all are mediated by SPARC in EVT invasion. HTR-8/SVneo cells were transfected with SPARC siRNA or a 25-nucleotide universal negative control siRNA using Lipofectamine 2000 according to the manufacturer’s protocol. Seventy-two hours after transfection, cells were harvested and RNA was isolated using standard procedures.

Sensory nerve-secreted factors regulate basal keratinocyte function in vitro

Project description:Injuries to the skin can result in non-healing wounds, characterized by prolonged inflammation, failure to close, and chronic pain. Basal keratinocytes in the epidermis respond to signals activated following injury by proliferating, migrating, and differentiating to restore the epidermal barrier. The skin is densely innervated by peripheral sensory nerves, which contribute to the wound repair response. Although it is known that nerves are important for successful wound healing, the underlying cellular mechanisms of this phenomenon, and particularly the role of nerves in directing keratinocyte re-epithelialization, are poorly understood. To explore the relationship between sensory nerves and keratinocyte function in vitro, we cultured keratinocytes with conditioned media collected from dorsal root ganglia (DRG) in both homeostatic and post-wounding conditions and found that keratinocyte migration and proliferation, functions essential for re-epithelialization, were modulated by DRG conditioned media. Using a proteomic approach, we characterized the secretome of cultured DRG and identified key factors essential for wound healing, including extracellular matrix proteins, growth factors, and metabolic factors involved with ATP production, which was correlated with an increase in ATP rates of keratinocytes cultured in DRG conditioned medium. Our results advance our understanding of the microenvironmental cues that direct keratinocyte function during key events of cutaneous wound healing in vitro to drive the development of therapeutics that target dysregulated re-epithelialization in non-healing wounds.

Project description:Comparative analysis of the transcriptome of primary tumors generated from 4T1 cells transduced with a lentiviral vector expressing a siRNA against murine SPARC (4T1-C18), primary tumors generated from 4T1 cells transduced with a lentiviral vector expressing a scramble sequence (4T1-SCR) or lung metastasis foci from 4T1-SCR tumor-bearing mice (4T1-SCR MTTS). Three experimental conditions, 4T1-C18, 4T1-SCR and 4T1-SCR MTTS. Biological replicates: 4 4T1-C18, 4 4T1-SCR, 4 4T1-SCR MTTS independently grown in different mice. 2 days-old tumors and 30 days old lung foci. One replicate per array. All microarrays were processed the same day

An oxygen-sensing network of RNA-binding proteins controls glycolysis via hypoxic translatome remodeling.

Project description:System-wide remodeling of protein synthesis is a keystone of cellular stress adaptation. Accumulating evidence suggests that changes in protein output (translatome) are controlled predominantly by translational mechanisms that restructure mRNA translation efficiencies (TEs), rather than simple fluctuations in mRNA expression. At the core of this phenomenon lies the key outstanding issue as to the drivers of such stimuli-induced translatome reprogramming, especially from an unbiased, systemic perspective. Oxygen deficiency (hypoxia) is frequently encountered in health and disease. In this study, we report the RNA-binding protein (RBP) nexus that governs oxygen-sensitive translatome reprogramming. Global MATRIX analysis produced an impartial, activity-based blueprint of dynamic RBP utilization, revealing hypoxia-augmented translational activities of HuR hnRNP A2/B1, PCBP1, PCBP2, and PTBP1. Translatome analysis by TMT-pSILAC of each aforementioned RBP revealed a synergistic network that effectuates oxygen-dependent translatome reorganization to enable hypoxic adaptation. Specifically, each RBP is tasked with activating a distinct portfolio of targets and cellular processes that synergistically contribute toward a comprehensive hypoxic response. Notably, the activation of glycolysis and hypoxic cell survival are critically dependent on this RBP network. The hypoxia-inducible factor 2α (HIF-2α) operates as the critical translation-regulating oxygen-sensor that collaborates with this RBP network to regulate mRNA TE and steady-state levels. These observations reveal an RBP/HIF-2α axis that restructures protein output in response to oxygen fluctuations. Conceptually, these findings demonstrate that stress-sensing RBP networks act as gatekeepers of mRNA utilization for global translational remodeling.
