Project description:Clinical therapeutic human serum albumin (HSA) preparations are manufactured by human plasma from donors and contain some miscellaneous proteins (MPs) except albumin. Multiple studies have demonstrated significant variations in the extent of post-translation modifications, redox states, and antioxidant capacities among HSA preparations from different manufacturers. However, these studies have primarily focused on the albumin molecule itself and have not conducted detailed analysis and comparison of the MPs present in HSA preparations. While there have been a few studies that have reported on the presence of MPs in commercial HSA preparations, research in this area is still relatively scarce. In this study, we employed 4D Label-Free quantitative proteomic technology to conduct identification and analysis of MPs in preparations of human plasma-derived HSA (pHSA) from 6 distinct manufacturers; Additionally, we investigated MPs in recombinant HSA (rHSA) preparations obtained through expression in yeast and rice. There were total 456 different MPs identified in 6 pHSA samples and 96 MPs were detected in all pHSA samples. 52 MPs in the rHSA (expressed in yeast) sample and 152 in the rHSA (expressed in rice) were identified. Haptoglobin, Hemopexin and Transthyretin included the top 8 MPs with the highest relative abundance detected in every pHSA preparations in this study. Bioinformatics (including GO, COG/KOG, KEGG, protein−protein interactions, etc.) analysis showed that the MPs identified in pHSA were basically involved in endopeptidase inhibitor activity, complement and coagulation cascades, biosynthesis of amino acids and cholesterol metabolism. Validation results demonstrated that HP, HPX, TF and TTR could be detected in pHSA but not in rHSA, which were consistent with 4D Label-Free quantitative proteomic results. Compared with previous studies, more trace MPs were detected in pHSA and rHSA preparations by 4D Label-Free quantitative proteomic technology. This could provide a new approach for high-throughput detection of trace MPs in HSA preparations.

Project description:We collected 14 low-grade paired Undifferentiated spindle cell sarcoma (USCS) to conduct a comprehensive mass spectrometry (MS) proteomic analysis on USCSs, while also comparing the clinicopathologic characteristics of low-grade USCSs and UPSs. More than 5600 proteins could be identified. Low-grade USCSs had 353 up-regulated and 500 down-regulated proteins compared to corresponding normal tissue.

Project description:A critical issue is that recurrent glioblastoma multiforme (GBM) after temozolomide (TMZ) exposure becomes more malignant, exhibiting higher invasion and stemness than the primary tumor. However, the detailed mechanism remains to be elucidated. While the majority of GBM cells succumb to TMZ treatment, some enter cell cycle arrest, adopt a senescence-associated secretory phenotype (SASP), and activate senescence-related signaling pathways. These cells later exit senescence, re-enter the cell cycle, and proliferate, forming aggregates with stemness characteristics, including high expression of stemness markers, colony formation, high invasion, migration, and chemotherapy resistance. Critically, these new aggregates promote the invasion, migration, and chemotherapy resistance of surrounding cells. Gene Set Enrichment Analysis (GSEA) and KEGG analysis of miRNA and mRNA sequences indicated that hallmark-hypoxia and HIF1-signaling pathways were activated. We verified that HIF1α and HIF2α levels changed before, during, and after TMZ treatment. Knocking out HIF1α and HIF2α in GBM cells and exposing them to TMZ resulted in fewer senescent cells and aggregates. This study clarifies how recurrent GBM becomes more malignant during and after TMZ treatment and highlights the regulatory roles of HIF1α and HIF2α, emphasizing that preventing senescence cell formation and inhibiting HIF1α and HIF2α expression are crucial for improving therapeutic outcomes.

Project description:Lung adenocarcinoma (LUAD) radiologically displayed as subsolid nodules (SSNs) is prevalent. However, precise clinical management of SSNs requires thorough understanding of its tumorigenesis and progression. Here, we analyzed 66 LUAD displayed as SSNs covering 3 histological stages including adenocarcinoma in situ (AIS), minimally invasive adenocarcinoma (MIA) and invasive adenocarcinoma (IAC) by incorporating genomics, proteomics, phosphoproteomics and glycoproteomics. Intriguingly, cholesterol metabolism is aberrantly regulated in the preneoplastic AIS stage. Furthermore, sustained endoplasmic reticulum stress was demonstrated to be a hallmark and a reliable biomarker of AIS progression to IAC. Consistently, targeted promotion of ER stress profoundly retarded LUAD progression. Our study provides comprehensive proteogenomic landscape of SSNs, sheds lights on the tumorigenesis and progression of SSNs and suggests preventive and therapeutic strategies for LUAD.

Project description:NEK2 is considered a key factor in the maintenance of development and function of B cells in multiple myeloma (MM). Importantly, we previously demonstrated that PD-L1 is a substrate of NEK2, and combinatorial inhibition of NEK2 and PD-L1 largely improves the therapeutic efficacy of pancreatic cancer in pre-clinical models. But the expression and function of NEK2 in HCC-related TAMs have not yet been studied. This analysis revealed changes in the proteome due to the overexpression of NEK2 in TAMs, providing a valuable reference for further functional investigations.

Project description:Objective Increased neutrophil extracellular trap-osis (NETosis) is a hallmark of inflammatory bowel disease (IBD). However, the mechanisms of NETosis formation and its detrimental effect on the intestinal epithelium remain poorly understood. Design Dextran sulfate sodium (DSS) induce colitis in peptidyl-arginine deiminase-4 deficient (PAD4-/-) and wild-type (WT) mice. PAD4, NETosis and citrullination levels were detected in mice and human volunteers. Citrullination analysis and single-cell RNA-sequencing (scRNA-seq) were performed to explore the target of PAD4 during NETosis formation. The effect of this citrullinated target in the intestinal epithelium during the pathogenesis of IBD was validated both in vivo and in vitro. Results The levels of NETosis and citrullination were improved in IBD patients, which was positively associated with endoscopic inflammation scores. Deleting PAD4 alleviated colonic inflammation and intestinal barrier dysfunctions. In citrullination analysis, R243 of mitochondrial creatine kinase 1 (CKMT1) was identified as the potential target of PAD4 during NETosis. The scRNA-seq data further indicated that PAD4 in neutrophils contributed to the increase of epithelia (Nos2+ Clca3b+) and the decrease of distal immature epithelia. PAD4-mediated NETosis contributed to the destruction of intestinal barriers and increase of apoptosis as well as lower level of CKMT1 protein in vitro. Finally, mice with intestinal epithelial-specific ablation of CKMT1 were used to verify its detrimental role in the development of IBD, which was also validated by the moderate correlation between CKMT1 and endoscopic scores in IBD patients.

Project description:Only half of individuals with suspected rare diseases receive a definitive genetic diagnosis following genomic testing. A genetic diagnosis allows access to appropriate patient care and reduces the number of potentially unnecessary interventions and related healthcare costs. Here, we demonstrate that an untargeted quantitative mass-spectrometry approach quantifying >6,000 proteins in primary fibroblasts representing >80% of known mitochondrial disease genes can provide functional evidence for 88% of individuals in a cohort of known primary mitochondrial diseases. We profiled >90 individuals, including 28 with confirmed disease and diagnosed 6 individuals with variants in both nuclear and mitochondrial genes. Lastly, we developed an ultra-rapid proteomics pipeline using minimally invasive peripheral blood mononuclear cells to support upgrade of variant pathogenicity in as little as 54 hours in critically ill infants with suspected mitochondrial disorders. This study supports the integration of a single untargeted proteomics test into routine diagnostic practice for the diagnosis of rare genetic disorders in clinically actionable timelines, offering a paradigm shift for the functional validation of genetic variants.

Project description:Phenotypic switching from tachyzoite to bradyzoite and vice versa is the fundamental mechanism underpinning the pathogenicity and adaptability of the protozoan parasite Toxoplasma gondii. Accumulation of cytoplasmic starch granules is a hallmark of the quiescent bradyzoite stage. The regulatory factors and mechanisms that contribute to amylopectin storage in bradyzoites remain incompletely known. Here, we show that T. gondii protein phosphatase 2A (PP2A) holoenzyme is composed of a catalytic subunit (PP2A-C), a structural subunit (PP2A-A) and a regulatory subunit (PP2A-B). Disruption of any of these subunits increased starch accumulation and disrupted the parasite differentiation. The putative PP2A holoenzyme substrates were identified by phosphoproteomics. PP2A contributes to the regulation of amylopectin metabolism via dephosphorylation of calcium-dependent protein kinase 2 at S679. Several putative PP2A substrates were found to play important roles in bradyzoite differentiation. Our findings establish PP2A as an integral component of the regulatory network mediating amylopectin metabolism and tachyzoite-bradyzoite transformation in T. gondii.
