Project description:S. aureus strain JKD6009 RNase III-HTF and USA300 RNase III-HTF were used in our study to capture the RNA-binding proteome in Staphylococcus aureus. Both strains were inoculated in TSB (Tryptone soya broth, Oxioid CM0129) and overnight cultured in 37°C, 200 rpm shaker. Strain JKD6009 RNase III-HTF was sub-cultured into 190 ml LPM (Coombes et al., 2004) (Low phosphate, low magnesium medium, 5 mM KCl, 7.5 mM (NH4)2SO4, 0.5 mM K2SO4, 8 µM MgCl2, 1 M KH2PO4, 16 mM Tris-HCl, 0.1% casamino acids, 0.3% Glycerol) and grew from OD600 0.01 to 1. Overnight cultures of USA300 RNase III-HTF was re-inoculated to 65 ml fresh TSB to OD600 0.05 and left to grow to an OD600 of ~3. Cells were then filtered through 0.45 µm filters using a vacuum filtration device (UVO3; (McKellar et al., JoVe 2020; Van Nues et al., Nature Communications 2017)) shifted to same volume of LPM medium for 15 min at 37ºC and UV irradiated in LPM in the Vari-X-linker (λ =254 nm) (https://www.vari-x-link.com; (McKellar et al., 2020; Van Nues et al., 2017)) with an energy dose of 2J/cm2. In total, 6 replicates were collected (three technical and two biological replicates) for each experiment.

Project description:Colorectal cancer (CRC) ranks among the most aggressive human malignancies and remains a leading cause of cancer mortality globally (Matsuda T. et al., Digestion, 2025). Despite advances in treatment, there is a critical need for novel therapeutic agents that combine high selectivity and minimal toxicity while effectively targeting the molecular mechanisms driving CRC progression. A growing body of evidence highlights the central oncogenic roles of microRNAs miR-21, miR-17, and miR-155 in CRC progression and malignancy (Fu F. et al., Transl Oncol, 2018; Sabry D. et al, Mol Cell Biochem, 2019; Yu W. et al., J Cancer, 2022; Wang D. et al., Cell Death Dis, 2022). Consequently, targeted suppression of these miRNAs through sequence-specific oligonucleotide-based therapeutics represents a promising strategy for simultaneously disrupting multiple carcinogenic pathways. Previous studies have demonstrated the potent anti-oncogenic efficacy of N-(methanesulfonyl)phosphoramidate (mesyl, µ-)-modified antisense oligonucleotides targeting miR-21, miR-155, and miR-17 across various tumor models (Miroshnichenko S. et al, PNAS, 2019; Patutina O. et al., PNAS, 2020, Gaponova (Miroshnichenko) S. et al., Cancers, 2022). In the present investigation, we aimed to elucidate the molecular mechanisms underlying the effects of these µ-ASOs in colorectal carcinoma cells. The study was conducted using human colorectal adenocarcinoma Caco-2 cells transfected with fully modified µ-ASOs targeting miR-21, miR-17, and miR-155 (oligonucleotides µ-21, µ-17 and µ-155, respectively). The major objectives of the investigation were: 1) to characterize the proteomic signatures induced by each individual µ-ASO, and (2) to assess the integrated proteomic response elicited by combined treatment with all three µ-ASOs. High-resolution proteomic profiling of µ-ASO-treated and control Caco-2 cells, following stringent contaminant filtration, identified 3.957 high-confidence proteins (≥2 unique peptides per protein). Pairwise comparisons between cells treated with control µ-ASO (µ-Scr); single miRNA-targeted µ-ASOs (µ-21, µ-17 and µ-155) or their triple combination (Combi) and control intact Caco-2 cells revealed a list of differentially expressed proteins (DEPs) showing at least a twofold change (log2FC ≥1, p < 0.05), including µ-Scr – 324 DEPs; µ-21 – 663 DEPs; µ-17 – 642 DEPs; µ-155 – 735 DEPs; Combi – 844 DEPs. Functional analysis of the identified DEPs demonstrated that all miRNA-targeted µ-ASOs consistently modulated core metabolic and protein synthesis pathways. In addition, each oligonucleotide also exhibited distinct effects on specific cancer-related processes: µ-21 predominantly influenced apoptosis, cell cycle regulation, proliferation, and DNA repair; µ-17 mainly modulated proliferation and chaperone-related stress responses; and µ-155 primarily affected intracellular transport, apoptotic signaling, and immune response regulation. Notably, the combined µ-ASO treatment produced a distinct, integrative effect—interconnecting these individual pathways into complex regulatory networks that collectively affected a wider spectrum of cellular functions. Project description:Anti-tick vaccines have proved to be an effective and sustainable method for the control of tick infestations and tick-borne diseases with clear advantages over the application of chemical acaricides (Šmit and Postma, 2016; de la Fuente, 2018; Ndawula and Tabor, 2020). Moreover, the efficacy of acaricide application against Ornithodoros ticks is seriously limited owing to their endophilic/nidicolous life style, which make these ticks less accessible to the chemical acaricides (Astigaraga et al., 1995). Success in tick vaccine development is largely dependent on identification of new and highly protective tick antigens. Searching of new candidate protective antigens is currently being approached among tick molecules that play important biological functions at the tick-host interface, and more precisely among the salivary and intestinal proteins involved in biological processes specifically evolved by ticks to adapt to haematophagy (de la Fuente et al., 2016; Oleaga et al., 2021; Pérez-Sánchez et al., 2021). Accordingly, next-generation sequencing (NGS) and high-throughput proteomics technologies are been used to explore the transcriptome and proteome of the salivary glands/saliva and midguts of an increasing number of tick species and obtain the corresponding sialomes and mialomes (Chmelař et al., 2016; Almeida-Martins et al., 2020; Mans et al., 2020; Oleaga et al., 2021). These studies have identified a wealth of tick molecules related to tick haematophagy, tick-host interplay and pathogen transmission, which can then be scrutinized and filtered in vaccinomics pipelines for selecting candidate protective antigens (Chmelař et al., 2016; Maruyama et al., 2017; Antunes et al., 2018; de la Fuente et al., 2018; Ren et al., 2019; Couto et al., 2021). Similarly, we were also interested in characterizing the O. erraticus sialome. As far as O. erraticus saliva must contain all the bioactive molecules that the tick need to successfully feed, decoding its composition will lead to the discovery of new antigen targets for developing vaccines for the control and prevention of O. erraticus infestations and the diseases it transmits. Accordingly, the objective of the present work was to obtain the proteome of the saliva of O. erraticus adult ticks. For this, we have used a proteomics informed by transcriptomics approach to analyse female and male saliva separately using two different mass spectrometry approaches: liquid chromatography-tandem mass spectrometry (LC-MS/MS) in data-dependent acquisition (DDA) mode, and Sequential Window Acquisition of all Theoretical fragment ion spectra Mass Spectrometry (SWATH MS). SWATH MS is a specific variant of data-independent acquisition (DIA) methods that combines deep proteome coverage capabilities with quantitative consistency and accuracy (Ludwig et al., 2018). Here we reported the identification of 387 non-redundant proteins in the saliva of O. erraticus adult ticks as well as a qualitative and quantitative comparison of the saliva protein composition between both sexes. The integration of O. erraticus sialoproteomic and sialotranscriptomic datasets facilitate a better understanding of the physiology of feeding in O. erraticus and will drive the discovery of new and more effective antigen targets for development of anti-tick vaccines.

Project description:Lewy body (LB) pathology and loss of dopaminergic neurons are imprints of Parkinson’s disease (PD). LBs are mainly comprised of alpha-Synuclein (Dijkstra et al., 2014). Strolling detection of LBs in brain regions contribute to progressive construct of PD pathology to which molecular mechanisms are not clear (H. Braak & Del Tredici, 2017). Two key facets of LB formation are protein aggregation via misfolding and transmission of misfoldled proteins to various brain regions, eventually causing neuronal death (Goedert, Spillantini, Del Tredici, & Braak, 2013; Pacelli et al., 2015). Misfolding requires alterations in intracellular physiology (Carbone, Costa, Provensi, Mannaioni, & Masi, 2017; Funes et al., 2014; Guzman et al., 2018; Pacelli et al., 2015) and detection of misfolded proteins in exosomes confirms exosomatic transmission (Ngolab et al., 2017). High levels of neurotropic-factors (Brockmann et al., 2017) and changes in bioenergetics are found in PD patients, these can bring physiological alterations (Smith et al., 2018). En masse, these evidences and hipocampal association with synucleopathies (Flores-Cuadrado, Ubeda-Bañon, Saiz-Sanchez, de la Rosa-Prieto, & Martinez-Marcos, 2016) allowed us to probe other volunerable PD proteins in cell-lysate and exosomal proteomes of bFGF treated hippocampal neurons. Using WPCNA we developed co-expression modules and spotted many PD related proteins; which can act as precursors during diseased or onset stage.

Project description:Equine odontoclastic tooth resorption and hypercementosis (EOTRH) is a relatively recently described dental disorder, commonly found in horses above the age of 15 years old (Carsten Staszyk et al. 2008). The disease was first categorised as EOTRH in 2008, following the identification of clinical cases involving severe resorptive lesions and cementomas forming on the lower portion of equine incisors (Kreutzer et al. 2007) (Baratt 2007). The two main disease indicators are resorptive lesions caused by odontoclasts and hypercementosis, characterised by reparative/irregular cementum deposition, forming bulbous-like features (Schätzle, Tanner, and Bosshardt 2005). Horses with severe EOTRH often present dysphagia, pain whilst eating and behavioral changes, which may lead to further unrelated complications (Earley and Rawlinson 2013). Some suggested that Warmbloods and Thoroughbreds are more commonly diagnosed (Sykora et al, 2014; Smedley et al, 2015; Lorello et al, 2016; Earley et al, 2017), although others state there are no appar¬ent breed associations (James, 2022; Tretow et al, 2023). Furthermore, in a limited group of Icelandic horses, a diagnosis was established in 72.2% of cases (Tretow, Hain, and Bienert-Zeit 2023). While radiography is the primary diagnostic method for EOTRH after clinical examination, recent studies have indicated that this approach may lack sensitivity for early disease detection, potentially impeding treatment if the condition has advanced significantly (Albers, Bienert-Zeit, and Staszyk 2022). A comparable ailment observed in cats is Feline Odontoclastic Resorptive Lesions (FORL). In this species there was a prevalence of 29% , and similar to EOTRH, it exhibited an elevated risk associated with age (Gorrel 2014). The underlying causes of EOTRH are not yet fully understood with many potential factors considered, including age, sex, breed, diet and environment (Pearson et al. 2013). One of the first theories suggest a sequence of events beginning with periodontal inflammation leading to resorptive lesions and subsequent cementum production (Carsten Staszyk et al. 2008). Other studies found gram-negative bacteria (Treponema, Tannerella) were more commonly identified in the gingival crevicular fluid of diseased horses, highlighting the potential importance of the oral microbiome in disease aetiology (Sykora et al. 2013). Current treatment involves extraction of affected teeth. However there is an increased likelihood of neighboring teeth developing EOTRH (Rahmani et al. 2019). Presently there are no reported disease modifying treatments available to treat EOTRH and symptom management and pain reduction are the current gold standard approaches (Foster 2013). Whilst the cementum of teeth is the most effected dental tissue other types of dental tissues include dentine, enamel, pulp and the periodontium. The latter consists of cementum, periodontal ligament and alveolar bone. Compositionally cementum is similar to bone with 55% organic material and 45% inorganic hydroxyapatite (Tziafas 2005). It covers the entire length of equine teeth, potentially explaining the hyperactivity of cementum-producing cells (cementoblasts) in EOTRH [C. Staszyk, Suske, and Pöschke (2015)](Bosshardt 2005). Coronal cementum acts as a support to enamel, whilst cementum nearer to the roots is primarily an interface between tooth and the periodontal ligament (PDL). Finally a third type of cementum is present within the infundibulum near the coronal surface of the tooth. Irregular cementum has been shown to be deposited during EOTRH at both resorbed and non-resorbed surfaces along the tooth-PDL interface. Proteomic tools have been utilised to analyse clinical samples in both normal and disease-specific states. Specifically in dental tissues proteomics has been used to map proteomes of enamel, dentin, cementum and pulp in human teeth [Green et al. (2019)](Widbiller et al. 2019)[Giovani et al. (2020)](Eckhardt et al. 2014). As well as this human dental diseases, such as gingivitis, caries and periodontal disease have all been investigated with a similar approach [Gonçalves et al. (2011)](Wang et al. 2018)(Hartenbach et al. 2020). There have been no studies performed to identify potential pathological distinctions between the cementum tissues from healthy horses and those with EOTRH. We hypothesised that global protein changes in horses with and without EOTRH would increase the understanding of underlying pathways and disease mechanisms enabling insight into aetiologies. In addition, by understanding the pathophysiological mechanisms related to EOTRH this could provide treatment targets to delay or prevent disease progression. To investigate protein profiles we used unbiased label-free mass spectrometry-based proteomics.
