Project description:Glucocorticoids (GCs) are corticosteroid hormones that are commonly used for treating systemic inflammatory diseases and acute infections. Immunosuppressive effects of GCs have been studied in many cell types, particularly macrophages and T cells. Despite the importance and abundance of neutrophils in the human immune system, GC responses remain understudied in neutrophils. Here, we performed quantitative mass spectrometry (MS)-based proteomics of primary neutrophils to acquire phosphoproteome.

Project description:Insulin resistance is a hallmark of type 2 diabetes, a highly heterogeneous condition with diverse pathological characteristics. Understanding the molecular adaptation to insulin resistance and its association with individual phenotypic traits is crucial for advancing precision medicine in diabetes. By utilizing cutting-edge proteomics technology, we mapped the proteome and phosphoproteome of basal and insulin-stimulated skeletal muscle from >120 individuals with varying degrees of insulin sensitivity, both with and without type 2 diabetes. Leveraging deep in vivo phenotyping data, we reveal that the basal proteome and phosphoproteome are strong predictors of insulin sensitivity. The insulin-stimulated phosphoproteome identified preserved and dysregulated signaling even in individuals with the most severe insulin resistance. Our study elucidates substantial differences in the male and female (phospho)proteome; however, the molecular signature associated with insulin resistance remains largely similar between sexes. These findings emphasize the importance of recognizing disease heterogeneity and advocate for the precision medicine approach for effective care in type 2 diabetes.

Project description:We profiles the effects of six protein phosphatase inhibitors on EGF-dependent phosphoproteome dynamics. The cells were treated with 20 nM EGF for 8 or 20 min with or without 15 min pre-treatment of one of the phosphatase inhibitors (100 nM or 1 M; Raphin1 acetate, sanguinarine chloride, KY-226, SHP099, NSC95397, or BCI). We further focused on sanguinarine chloride, and Hela cells were treated with 20 nM EGF for 3, 8, or 20min with or without 15 min pre-treatment of sanguinarine (5, 50, or 500 nM). We also examined combination of sanguinarine chloride (500 nM) and BIRB796 (500 nM), a p38-kinase inhibitor.

Project description:While mass spectrometry-based single cell proteomics (SCP) is gaining significant momentum, it is largely limited to a few laboratories worldwide. The ability to send samples to specialized core facilities, collaborators, would greatly benefit non-specialists laboratories or those unable to afford the costly instrumentation necessary to perform SCP analysis, and would help to popularize the use of the technology for biological applications. However, no methods have been tested in SCP which allow to “freeze” the proteome state while maintaining cell integrity to enable transfer of single cells suspensions between laboratories and/or prolonged sorting periods using fluorescence-activated cell sorting (FACS). Here we evaluate whether the widespread formaldehyde fixation could be used to maintain cell states enabling shipping between laboratories and on-site sorting, sample processing and mass spectrometry analysis. We demonstrate that short-term fixation using formaldehyde (FA) does not majorly affect protein recovery even in the absence of heating and strong detergent in single-cell proteomics and One-Tip analyses and allow maintaining analytical depth in comparison to classical workflows without fixation. Additionally, we show that fixation preserves drug-induced specific perturbations of protein abundance during cell sorting and sample preparation for SCP analysis. Our study has implication in single-cell and sensitive proteomics and would help provide biologists and other non-specialist researcher access to the technology, while also enables intracellular labelling using antibodies for FACS. This also helps the field expand toward multidimensional analysis where fixing the proteome state at a certain time such as for certain dynamic PTMs is crucial.

Project description:Colorectal cancer molecular signatures derived from omics data can be employed to stratify CRC patients and aid decisions about therapies or evaluate prognostic outcome. However, molecular biomarkers for identification of patients at increased risk of disease relapse are currently lacking. Here, we present a comprehensive multi-omics analysis of a Danish colorectal cancer tumor cohort composed of 412 biopsies from tumors of 371 patients diagnosed at TNM stage II or III. From mass spectrometry-based patient proteome profiles, we classified the tumors into four molecular subtypes, including a mesenchymal-like subtype. As the mesenchymal-rich tumors are known to represent the most invasive and metastatic phenotype, we focused on the protein signature defining this subtype to evaluate their potential as relapse risk markers. Among signature-specific proteins, we followed-up Caveolae-Associated Protein-1 (CAVIN1) and demonstrated its role in tumor progression in a 3D in vitro model of colorectal cancer. Compared to previous omics analyses of CRC, our multi-omics classification provided deeper insights into EMT in cancer cells with stronger correlations with risk of relapse.

Project description:Dynamic change in subcellular localization of signaling proteins is a general concept that eukaryotic cells evolved for responding and elicit a coordinated response to stimuli. Mass spectrometry (MS)-based proteomics in combination with subcellular fractionation can provide comprehensive maps of spatio-temporal regulation of cells but this is highly challenging involving laborious workflows that do not cover the phosphoproteome level. Here we present a high-throughput workflow based on sequential cell fractionation to profile the global (phospho)proteome dynamics across six distinct subcellular fractions. We benchmarked the workflow by studying spatio-temporal EGFR phospho-signaling dynamics in-vitro in HeLa cells and in-vivo in mouse tissues. Finally, we investigated the spatio-temporal stress signaling, revealing cellular relocation of ribosomal proteins in response to hypertonicity and muscle contraction.

Project description:With an increasing focus in science, politics and society on animal welfare, human in vitro systems are gaining particular interest as potential replacement tools for animal experimentation. However, animal components are still commonly used in cell culture models, thereby compromising the true potential of in vitro systems as “pure” animal replacement tools. Especially fetal bovine serum (FBS) is heavily used in cell culture models, sparking debates about the ethical and scientific defensibleness of the usage of FBS in in vitro cell culture systems. In this study, we performed a comparative proteomic characterization of HepG2 cells adapted to serum-free conditions with cells cultivated under FBS-containing conditions. Four different serum-free media were used, of which two were previously shown to support long-term serum-free cultivation of HepG2 cells. Notably, while two media can be characterized as xeno-free, two media still contain animal components (bovine transferrin and/or bovine serum albumin). As we have previously shown increase sensitivity of serum-free cultivated HepG2 cells in cytotoxicity assays, as well as increased oxidative stress protection, we set a particular focus on drug-metabolizing enzymes and NRF2 regulated proteins. Using principal component analysis and pathways analysis, we identified nutrient related stress and energy generation as key factors for survival under serum-free conditions, either due to a decreased/altered availability of substrates for utilization or missing micronutrients. Furthermore, we observed predicted up-regulation of multiple pathways associated with drug metabolism and oxidative stress protection, including; “phase I – functionalization of compounds”, “phase II – conjugation of compounds” and “NRF2 mediated oxidative stress response”. We observed significant up-regulation of multiple members of the glutathione-s-transferase and glutathione peroxidase families and confirmed that increased antioxidant enzyme expression correlates with higher enzyme activity in vitro. These findings support our previously generated results derived from different toxicity assays and provide insights into the changes inflicted upon HepG2 cells by altered culturing conditions.

Project description:Systemic inflammation can lead to neuroinflammation with acute consequences such as delirium and long-lasting deleterious effects including cognitive decline and the exacerbation of neurodegenerative disease progression. Here we show that transcription factor Nrf2 controls brain endothelial cell homeostasis and barrier strength. We found that peripheral inflammation caused infiltration of macrophages, microglial activation and inflammatory reactive astrogliosis, all of which could be prevented by RTA-404, an activator of the transcription factor Nrf2 and close structural relative of the recently FDA-approved Nrf2 activator RTA-408 (Omaveloxolone). To identify the key cellular mediator(s), we generated an endothelial cell-specific Nrf2 knockout mouse. Strikingly, the effects of RTA-404 on brain endothelial activation and downstream neuroinflammatory events were abolished by endothelial cell-specific Nrf2 deletion. This places endothelial cell Nrf2 as a peripherally accessible therapeutic target to reduce the CNS-adverse consequences of systemic inflammation
