Pulsed-SILAC after 55LCC depletion

ABSTRACT: To study the effect of individual protein depletion in 55LCC, we generated CRISPR-based FKBP12F36V-tagged HCT116 cell lines for the following 55LCC members: SPATA5 (Q8NB90) and SPATA5L1 (Q9BVQ7). CINP (Q9BW66), and C1orf109 (Q9NX04). We then performed several characterization experiments during depletion (50nM of the dTAGV-1 PROTAC molecule or an equimolar DMSO solvent control) for the indicated times. Here, we focus on the abundance of newly synthesized proteins. We identified these proteins via the incorporation of heavy-labeled amino acids (‘Heavy’ L-Arginine-13C61H1415N416O2, ‘Heavy’ L-Lysine-13C61H1415N216O2) within a fixed pulse for 24 hours after diverse pretreatments, as indicated in the manuscript and specified in the uploaded samples overview sheet (Experimental_Design).
