Selective Comprehensive Online NanoLCxCZE-MS Platform for Top-Down Proteoform Analysis

ABSTRACT: Analysis of human Caucasian colon adenocarcinoma cells (CaCo-2) using a novel selective comprehensive online nanoLCxCZE-MS platform to increase the number of detected proteoforms. The dataset also contains 1D nanoLC-MS and 1D CZE-MS reference measurements.

Improved identification of proteoforms using FAIMS with internal CV stepping in top-down proteomics

Project description:In top-down (TD) proteomics, fractionation prior to mass spectrometric (MS) analysis is a crucial step for the high confidence identification of proteoforms and increased sample depth. In addition to liquid phase separations, gas-phase fractionation strategies such as field asymmetric ion mobility spectrometry (FAIMS) have been shown to be highly beneficial in TD proteomics. However, the need for multiple injections using different compensation voltages (CV) leads to a huge increase in measurement time and the amount of sample required. Therefore, we here investigated for the first time the use of internal CV stepping for single shot TD analysis, i.e., the application of multiple CVs per acquisition. In addition, MS parameters were optimized for the individual CVs since different CVs target certain mass ranges. For example, small proteoforms identified mainly with lower CVs can be identified with a lower resolution and number of microscans than larger proteins identified mainly with higher CVs. We investigated the optimal combination and number of CVs for different gradient lengths and validated the optimized settings with the low molecular weight proteome of CaCo 2 cells obtained by different sample preparation techniques. Compared to measurements without FAIMS, both the number of identified protein groups (+60-94%) and proteoforms (+46-127%), and their confidence were significantly increased, while the measurement time remained identical. In total, we identified 684 protein groups and 2,675 proteoforms from CaCo-2 cells in less than 24 hours using the optimized multi-CV method.

Blautia producta displays great plasticity of short open reading frame-encoded peptides under different environmental conditions

Project description:Short open reading frames (sORF) have the potential to encode small proteins in the human gut microbiome, but their role in this environment is rarely understood. These small proteins, known as sORF-encoded peptides (SEP), are less than or equal to 100 amino acids in length. Using bottom-up proteomics (BUP) and top-down proteomics (TDP) approaches, we aimed to identify SEP under various growth conditions and stress exposure in Blautia producta, a key species in mediating colonization resistance and dampening gut inflammation. After applying a rigorous filtering and validation procedure, we identified 45 SEP. Our findings indicate that in contrast to previous results the production of specific SEP is not restricted to direct bacterial interactions within the microbiome but rather depends on growth and stress conditions of the environment. Top-down analysis improved identification confidence and detected a number of full-length with and without N-terminal methionine excision (NME), N- or C-terminal truncated or post-translational modified proteoforms of SEP, indicating that these are common occurrences in B. producta. These findings highlight SEP as a ubiquitous class of non-annotated polypeptides that have been overlooked as a subset of proteins in B. producta.

Targeted approach to determine the impact of cancer-associated protease variants

Project description:Several mechanisms of cancer progression, from tumour onset to metastasis, critically involve proteolytic activity. Studying the role of proteases in cancer, it is important to consider single nucleotide variants (SNVs) affecting the active site of proteases, that might impact cleavage specificity, substrate processing and thus cancer cell behaviour. To facilitate systematic studies, we here present a targeted approach to determine the impact of cancer-associated protease variants (TACAP). Starting with the semi-automated identification of potential specificity-modulating SNVs, our workflow comprises mass spectrometry-based cleavage specificity profiling and substrate identification, localisation and inhibitor studies, followed by functional analyses investigating cancer cell migration. We demonstrate the feasibility of TACAP by analysing the meprin β R238Q variant. The amino acid exchange R238Q leads to a loss of meprin β’s characteristic cleavage preference for acidic amino acids at the P1’ position, accompanied with changes in substrate pool and inhibitor affinity compared to meprin β wildtype.

Functional effect of DOT1L pharmacological inhibition in ERα-positive Ovarian Cancer cells

Project description:Estrogen Receptor alpha (ERα), a nuclear receptor with transcriptional activity, is a master regulator of estrogen signaling, widely known as therapeutic target in hormone-responsive breast cancer (BC). Moreover, ERα is highly expressed in approximately 80% of High Grade Serous Ovarian Cancer (HGSOC), the most common epithelial ovarian carcinoma. Despite some promising clinical trials evaluating endocrine therapy in this type of tumor, the role of ERα is still unknown. Epigenetic changes, such as DNA methylation, are emerging as key contributing factors to carcinogenesis. Disruptor of telomeric silencing-1-like (DOT1L), the only known histone methyl transferase capable to produce H3K79 mono, di and tri-methylation, modulates ERα actions in hormone-responsive BC. Considering this evidence, ERα-DOT1L association was confirmed in ERα-positive OC cells, PEO1 and PEO4, by Co-IP. DOT1L pharmacological inhibition by EPZ004777 (EPZ) revealed the involvement of this epigenetic enzyme in cell proliferation, cell cycle progression and apoptosis. Transcriptome profiling after ICI (a Selective Estrogen Receptor Degrader) and EPZ treatment, in both cell lines, has underlined a deep impact of both compounds on ERα-modulated genes, including the down-regulation of ERα itself. On the other hand, functional analysis showed that commonly affected transcripts are involved in different cellular processes, such as cancer cell survival, chemoresistance and cell cycle progression. Moreover, ChIP-qPCR performed on ERα promoter highlighted ERα and DOT1L co-localization, both in PEO1 and in PEO4 cells, which was reduced after EPZ treatment, suggesting a role of this complex on receptor transcriptional activity. In addition, drug combination studies performed with EPZ and ICI showed an additive effect in cell growth inhibition. Taken together, these results suggest DOT1L as a potential therapeutic target in the treatment of OC.

Influence of Different Sample Preparation Approaches on Proteoform Identification by Top-Down Proteomics

Project description:Top-down proteomics (TDP) has made significant advances in the past, and a plethora of sample preparation workflows have been developed. Here, we systematically investigated the influence of different sample preparation steps on proteoform and protein identifications, including cell lysis, reduction and alkylation, proteoform enrichment, purification, and fractionation. We found that all steps in sample preparation influence the subset of proteoforms identified, e.g., their number, confidence, physicochemical properties, and artificially generated modifications. The various sample preparations resulted in complementary identifications, significantly increasing the depth of the analysis. Overall, 15,089 proteoforms from 2,780 protein accessions of human Caco-2 cells were identified, providing the most comprehensive dataset of this cell line up to now. The results from our study can serve as a guideline for designing and adapting TDP sample preparation strategies to particular research questions.
