Phosphorylation site identifcaiton of OsHSFA4d

ABSTRACT: To identify the residues of OsHSFA4d phosphorylated by OsCDPK24, the in vitro kinase assays were conducted by incubating recombinant MBP-HA-OsCDPK24 + GST-OsHSFA4d and MBP-HA + GST-OsHSFA4d. The reaction was terminated by adding SDS loading buffer to a 1×concentration, and the reaction products were subjected to CBB staining and immunoblot analysis as described above. The CBB-stained protein bands corresponding to phosphorylated OsHSFA4d were excised and subjected to LC-MS/MS analysis.

Co-expression analysis reveals distinct alliances around two carbon fixation pathways in hydrothermal vent symbionts

Project description:Biological carbon fixation is foundational to the biosphere. Most autotrophs are thought to possess one carbon fixation pathway. The hydrothermal vent tubeworm Riftia pachyptila’s chemoautotrophic symbionts, however, possess two functional pathways: the Calvin Benson-Bassham (CBB) and the reductive tricarboxylic acid (rTCA) cycles. Little is known about how Riftia’s symbionts and related organisms coordinate the functioning of these two pathways. Here we investigated net carbon fixation rates, transcriptional/metabolic responses, and transcriptional co-expression patterns of Riftia pachyptila’s endosymbionts by incubating tubeworms at environmental pressures, temperature, and geochemistry. Results showed that rTCA and CBB transcriptional patterns varied in response to different geochemical regimes and that each pathway is allied to specific metabolic processes, suggesting distinctive yet complementary roles in metabolic function. Net carbon fixation rates were also exemplary, and accordingly we propose that co-activity of CBB and rTCA may be an adaptation for maintaining high carbon fixation rates, conferring a fitness advantage in dynamic vent environments.

Identification of pomalidomide-dependent CRBN binding proteins

Project description:The CRL4-FH-CRBN complex was purified from 293T cells stably expressing FH-CRBN and stained with CBB following SDS-PAGE. The purified complex was incubated with various cell extracts for 24 h in the presence or absence of pomalidomide. Bound proteins were then affinity-purified using anti-HA beads and subjected to SDS PAGE and CBB staining. Gel slices were prepared and subjected to MS.

Interactions between Saccharomyces cerevisiae WW domains and proteins discovered using protein microarrays

Project description:A total of 12 WW domains from Saccharomyces cerevisiae were expressed and purified as fusion proteins to either GST or MBP. The fusion proteins were chemically biotinylated and applied to duplicate protein microarrays. Data processing revealed a total of 587 interactions between the domains and 207 proteins. Transcriptional profiling along lineages of Bacillus subtilis strains with increasingly reduced genomes.

Project description:To investigate which cellular functions may be perturbed along the branches of a synthetic evolutionary tree obtained by incremental deletions of large genomic regions, we subjected six Bacillus subtilis strains to transcriptome profiling. These six strains are : MS (~3.98 Mbp), which is already a genome-reduced derivative of the B. subtilis 168 (~4.22 Mbp) and the root of our evolutionary tree; MGP254 (~2.73 Mbp), the farthest genome-reduced strain; MGP234 (~2.81 Mbp), another terminal leaf in our tree; MGP181 (~2.87 Mb) and MGP192 (~2.85 Mbp), two intermediate strains in the ancestor lineage common to MGP254 and MGP234; and finally MGP229 (2.82 Mbp), an intermedidate strain between MGP192 and MGP254 (i.e. an ancestor of MGP254 but not MGP234). The vast majority of genes conserved in the six strains displayed no differential expression, showing the robustness of the cell transcriptional network against massive genome reduction. Among deregulated genes, more than half could be explained by loss of known functions and aberrant transcription at deletion boundaries. An unexpected common feature in genome-reduced strains was the upregulation of genes involved in cell responses to oxidative stresses.
