Identification of the ubiquitin linkages generated by ANKIB1

ABSTRACT: moTAP-ANKIB1 was purified from transduced HeLa by using M2 beads followed by streptavidin beads. Once purified, in vitro ubiquitin assay was performed in cell free assay during 1h at 37°C. Purified ANKIB1 was incubated with or without UBE1, UBE2D3, ATP regeneration solution and ubiquitin molecules.

Mechano-osmotic signals control chromatin state and fate transitions in pluripotent stem cells

Project description:Acquisition of specific cell shapes and morphologies is a central component of cell fate transitions. Although the signaling circuits and gene regulatory networks regulating pluripotent stem cell differentiation have been intensely studied, how these networks are integrated in space and time with morphological transitions and mechanical deformations that occur during state transitions remains a fundamental open question. Here, we discover that stem cell fate transitions are gated by two critical signals - nuclear envelope fluctuations and osmotic stress - that emanate from growth factor signaling-controlled changes in nuclear volume and nucleoplasm viscosity/density to subsequently trigger changes in nuclear architecture and transcription. We observe that fate transitions in the early human embryo and in an in vitro model of exit from pluripotency are associated with rapid changes in nuclear volume and nuclear envelope mechanics. These changes alter nuclear mechanosensitivity and trigger changes in nucleoplasmic viscosity and nuclear condensates to prime chromatin for a cell fate transition. However, while this mechanical priming accelerates fate transitions, sustained biochemical signals are required for efficient induction of differentiation. Our findings establish a critical mechanochemical feedback mechanism that integrates nuclear mechanics, shape and volume with biochemical signaling and chromatin state to control cell fate transition dynamics.

CHD6 IP from human induced pluripotent stem cells LC-MS-MS

Project description:Members of the chromodomain-helicase-DNA binding (CHD) protein family are chromatin remodelers implicated in human pathologies, with CHD6 being one of its least studied members. We discovered a de novo CHD6 missense mutation in a patient clinically presenting the rare Hallermann-Streiff syndrome (HSS). We used genome editing to generate isogenic iPSC lines and model HSS in relevant cell types. By combining genomics with functional in vivo and in vitro assays, we show that CHD6 binds a cohort of autophagy and stress response genes across cell types. The HSS mutation affects CHD6 protein folding and impairs its ability to recruit co-remodelers in response to DNA damage or autophagy stimulation. This leads to accumulation of DNA damage burden and senescence-like phenotypes. We therefore uncovered a molecular mechanism explaining HSS onset via chromatin control of autophagic flux and genotoxic stress surveillance.

CLUH controls astrin-1 expression to couple mitochondrial metabolism to cell cycle progression

Project description:Proliferating cells undergo metabolic changes in synchrony with cell cycle progression and cell division. Mitochondria provide fuel, metabolites, and ATP during different phases of the cell cycle, however it is not completely understood how mitochondrial function and the cell cycle are coordinated. CLUH is a post-transcriptional regulator of mRNAs encoding mitochondrial proteins involved in oxidative phosphorylation and several metabolic pathways. Here, we show a role of CLUH in regulating the expression of astrin, which is involved in metaphase to anaphase progression, centrosome integrity, and mTORC1 inhibition. We find that CLUH binds both the SPAG5 mRNA and its product astrin, and controls the synthesis and the stability of the full-length astrin-1 isoform. We show that CLUH interacts with astrin-1 specifically during interphase. Astrin-depleted cells show mislocalized CLUH at focal adhesions, mTORC1 hyperactivation and enhanced anabolism. On the other hand, cells lacking CLUH show decreased astrin levels and increased mTORC1 signaling, but cannot sustain anaplerotic and anabolic pathways. In absence of CLUH, cells fail to grow during G1, and progress faster through the cell cycle, indicating dysregulated matching of growth, metabolism and cell cycling. Our data reveal a role of CLUH in coupling growth signaling pathways and mitochondrial metabolism with cell cycle progression.

Ubiquitin C-terminal Extension (CxUB) DUB cleavage assay

Project description:Ubiquitin is a conserved modifier regulating the stability and function of numerous target proteins. In all eukaryotes, polyubiquitin precursors are generated and processed into ubiquitin monomers. The final ubiquitin unit always contains a C-terminal extension, but its physiological significance is unknown. Here we show that C-terminally extended ubiquitin, termed CxUb, is essential for stress resistance, mitophagy and longevity in yeast and worms. CxUb forms ubiquitin chains and binds to a novel region within the ubiquitin chain-elongating E4 enzyme Ufd2, which also functions during stress and aging. Ufd2 recognizes CxUb and conjugates it to substrate proteins, triggering their degradation. In contrast, CxUb is not required for basal housekeeping functions of the ubiquitin-proteasome system. Proteomic characterization of Cedratvirus particles

Project description:Giant viruses infecting amoebae display remarkable structural and genomic complexity. In this study, we performed a comprehensive proteomic characterization of Cedratvirus particles purified from Acanthamoeba castellanii cultures to uncover their protein composition and organization. Approximately 100 million viral particles were purified through two consecutive sucrose cushion centrifugations to achieve high purity and homogeneity. The structural proteome was analyzed using LC-MS/MS, enabling the identification and quantification of both viral and potential host-derived proteins associated with the virion. Cell envelope adaptation and minimal Tat translocation are functionally intertwined

Project description:Protein secretion is key for bacterial growth, survival and adaptation. In the Gram-positive bacterium Bacillus subtilis, the twin-arginine (Tat) pathway serves in the exclusive secretion of proteins with bound cofactors. The Bacillus Tat pathway stands out for its minimalist nature with two independently acting translocases being composed of dedicated TatA and TatC subunits only. Here we addressed the question whether one of these translocases, TatAyCy, recruits additional common cellular components for activity. To this end, TatAyCy was purified by affinity chromatography and gel filtration, and interacting co-purified proteins were identified by mass spectrometry. This revealed the cell envelope stress responsive LiaH protein as an appendix to the TatAyCy complex. Importantly, our functional studies show that Tat expression is tightly trailed by LiaH induction, and that LiaH itself determines the capacity and quality of Tat-dependent protein translocation. Altogether, our observations show that protein translocation by the minimal Tat translocase TatAyCy is tightly intertwined with an adequate bacterial response to cell envelope stress. This is consistent with a critical need to maintain cellular homeostasis, especially when the membrane is widely opened to permit passage of large fully-folded proteins via Tat.
