Project description:This project aimed to identify differentially expressed proteins between tumor-associated macrophages (TAMs) and monocyte-derived macrophages (MDMs), both obtained from hepatocellular carcinoma (HCC) patients. Macrophages were isolated from tumor tissues and matched peripheral blood, respectively. Proteins were extracted and analyzed by mass spectrometry to characterize their distinct proteomic profiles. The results provide valuable insights into the molecular differences between TAMs and MDMs, contributing to a better understanding of macrophage function and regulation in the HCC tumor microenvironment.

Project description:Many proteins require molecular chaperones to fold into their functional native forms. Previously we used limited proteolysis mass-spectrometry (LiP-MS) to find that ca. 40% of the E. coli proteome do not efficiently refold spontaneously following dilution from denaturation, a frequency that drops to ca. 15% once molecular chaperones like DnaK or GroEL are provided. However, the roles of chaperones during primary biogenesis in vivo can differ from the functions they play during in vitro refolding experiments. Here, we used LiP-MS to probe structural changes incurred by the E. coli proteome when two key chaperones, trigger factor and DnaKJ, are deleted. While knocking out DnaKJ induces pervasive structural perturbations across the soluble E. coli proteome, trigger factor deletion only impacts a small number of proteins’ structures. Overall, proteins which cannot spontaneously refold (or require chaperones to refold in vitro) are not more likely to be dependent on chaperones to fold in vivo. For instance, the glycolytic enzyme, phosphoglycerate kinase (PGK), cannot refold to its native form in vitro following denaturation (even with chaperones), but by LiP-MS we find that its structure is unperturbed upon DnaKJ or Tig deletion, which we further demonstrate with biochemical and biophysical assays. Thus, PGK folds to its native structure most efficiently during co-translational folding and does so without chaperone assistance. This behaviour is generally found among chaperone-nonrefolders (proteins that cannot refold even with chaperone assistance), strengthening the view that this class of proteins are obligate co-translational folders. Hence, for some E. coli proteins, the vectorial nature of co-translational folding is the most important “chaperone.”

Project description:Abstract The infection of drug resistant bacteria seriously threats to public health, which makes it more urgent to find novel antibacterial compounds. Compared with traditional development approaches, drug repurposing provides a faster and more effective strategy to find new antimicrobial agents. Here, we screened an FDA-approved small-molecule library upon S. aureus, and identified crizotinib as an antimicrobial agent. We confirmed the antibacterial activities of crizotinib in vitro and in vivo by MIC, growth curve, SEM and mice experiment. At the same time, crizotinib also showed low tendency to develop resistance. Mechanistically, quantitative proteomics, bioinformatics analyses, qRT-PCR and flow cytometry biochemical validation experience confirmed that crizotinib exerted its antibacterial effects by interfering pyrimidine metabolism and disrupting DNA synthesis eventually. Furthermore, our data from drug affinity responsive target stability, bio-layer interferometry and a series of functional assays demonstrated that crizotinib could target PyrG directly in pyrimidine metabolism pathway. Taken together, our results indicated that crizotinib could be a potential antimicrobial agent to treat Gram-positive bacterial infections in the future.

Project description:Three dimensional engineered culture systems are powerful tools to rapidly expand our knowledge of human biology and identify novel therapeutic targets for disease. Bioengineered skeletal muscle has been recently shown to recapitulate many features of native muscle biology. However, current skeletal muscle bioengineering approaches require large numbers of cells, reagents and labour, limiting their potential for high-throughput studies. Herein, we use a miniaturized 96-well micro-muscle platform to facilitate semi-automated tissue formation, culture and analysis of human skeletal micro muscles (hμMs). Utilising an iterative screening approach we define a serum-free differentiation protocol that drives rapid, directed differentiation of human myoblast to skeletal myofibres. The resulting hμMs comprised organised bundles of striated and functional myofibres, which respond appropriately to electrical stimulation. Additionally, we developed an optogenetic approach to chronically stimulate hμM to recapitulate known features of exercise training including myofibre hypertrophy and increased expression of metabolic proteins. Taken together, our miniaturized approach provides a new platform to enable high-throughput studies of human skeletal muscle biology and exercise physiology.

Project description:Investigating the intricate and rapid folding kinetics of large RNA-protein complexes (RNPs), like the bacterial ribosome, remains a formidable challenge in structural biology. Previous genetic approaches to probe assembly have focused on modulating the expression of either r-proteins or assembly factors. Here, anti-sense oligonucleotides (ASOs) were used to disrupt native RNA/RNA and RNA/protein interactions, in order to generate previously uncharacterized folding intermediates. In an in vitro co-transcriptional ribosome assembly assay, 10 assembly inhibitor ASOs were identified. Using cryo-electron microscopy, 38 intermediate structures were determined resulting from the specific inhibitions generated by 6 inhibitory ASOs. A notable intermediate class provided compelling evidence for independent rRNA domain folding before proper interdomain docking. Three PNAs targeting domain-I of 23S rRNA further subdivided the previously identified assembly core into smaller blocks representing the earliest steps in assembly. The resulting assembly graph reveals template-directed RNA docking of defined regions as foldons, and domain consolidation, which provides a hierarchical view of the RNP assembly process. This approach not only identified potential targets for antibiotic development but also established a platform for probing the structure and dynamics of RNP assemblies.

Project description:Alzheimer's disease (AD) is a multifactorial disorder with serious social, health, and economic implications, affecting over 30 million individuals worldwide, and this number may triple by the year 2050. To date, there are no accurate biomarkers for early diagnosis nor effective treatments to delay the progression of the disease. AD is characterized by extracellular senile plaques, intracellular neurofibrillary tangles, microglia activation, synapse loss, and inflammation leading to neuronal degeneration and cognitive decline. However, the molecular mechanisms underlying this inflammatory process are not fully understood. In this sense, increased levels of KChIP3 in the brains of postmortem AD patients and AD mouse models have been reported. Here, we propose that KChIP3 participates in AD development by maintaining an inflammatory state that negatively impacts cognitive functions. To test this hypothesis, we knock out the expression of KChIP3 in the AD mouse model 5XFAD (5XFAD/KChIP3-/-). We discovered that the absence of KChIP3 reduces the learning and memory capacity of the 5XFAD mice, reduces hippocampal inflammatory molecules and beta-amyloid plaque deposition, and rescued the reduced number and length of hippocampal dendrites and LTP in the 5XFAD mice. Transcriptomic and quantitative proteomic approaches revealed decreased levels of inflammatory mediators and enrichment of molecules related to synaptic transmission, LTP, and learning and memory in the hippocampus of 5XFAD/KChIP3-/-. Our data point out KChIP3 as a therapeutic target to restore the central nervous system's immune suppressive status, favoring the protective effect of the innate immune response in Alzheimer´s disease.

Project description:We profiled the proteomics of jumbophage phiKZ infected Pseudomonas aerugionsa cells to understand the effect of a newly discovered bacterial immune system (named jumbophage killer or Juk) on phiKZ early infection. Specifically, Juk+ and Juk- P. aeruginosa cells were infected with phiKZ at MOI 2.5. Infected cells were collected at five minutes post-infection and prepared for proteomics analysis.Â

Project description:Archaeological remains covered with concretions, including human bones, are commonly found in certain areas and time periods of interest for understanding the past, but have yet to be investigated for potential ancient DNA (aDNA) and protein content. We extracted aDNA and proteins in tandem from human dental remains and the concretions surrounding them and compared them to non-concreted human dental remains from the same site. Concretions appeared homogeneous in colour and texture, consisting of a hard dark grey sediment adhered to the bone surfaces, presumably as a result of cyclical waterlogging of the burial deposits as well as postcranial human remains from a contemporary site. Concretions were found to contain human oral microbiome genomic and proteomic leached from the original skeletal source, as well as environmental and human proteins. Despite this, both the original element and concretions lacked endogenous human aDNA, indicating that the use of this type of material in future molecular archaeological applications is limited.

Project description:The concentration of proteins containing intrinsically disordered regions must be tightly controlled to maintain cellular homeostasis. However, mechanisms for collective control of these proteins, which tend to localise to membraneless condensates, are less understood compared to pathways mediated by membrane-bound organelles. Here we report ‘interstasis’, a homeostatic mechanism in which increased concentration of proteins within RNA-protein condensates induces the sequestration of their own mRNAs. The selectivity of interstatic mRNA capture relies on the structure of the genetic code and conserved codon biases, which ensure that similar multivalent RNA regions encode similar low-complexity domains. For example, arginine-enriched mixed charge domains (R-MCDs) tend to be encoded by repetitive purine-rich sequences in mRNAs. Accumulation of proteins containing R-MCDs increases the cohesion of nuclear speckles, which induces selective capture of purine-rich multivalent mRNAs. The multivalent regions are bound by specific RNA-binding proteins, including TRA2 proteins, which relocalise to speckles upon interstasis to promote selective mRNA capture. CLK-mediated phosphorylation of TRA2 proteins counters their localisation to speckles, thereby modulating interstasis. Thus, the condensation properties of nuclear speckles act as a sensor for interstasis, a collective negative-feedback loop that co-regulates mRNAs of many highly dosage-sensitive genes, which primarily encode nuclear phase-separation prone proteins. Using pulsed Stable Isotope Labelling by Amino acids in Cell culture (pSILAC), we demonstrate that the selective nuclear retention of purine-rich mRNA transcripts upon R-MCD accumulation corresponds with the downregulated translation of the proteins these mRNAs encode.
